| 2026 | DifFlow3D: Hierarchical Diffusion Models for Uncertainty-Aware 3D Scene Flow Estimationabstract3D scene flow represents the dense per-point motion field in dynamic scenes, playing a crucial role in various downstream tasks, including motion segmentation, dynamic scene reconstruction, 4D content generation, etc. However, previous regression-based works commonly suffer from unreliable correlations caused by locally constrained search ranges and struggle with the absence of timely feedback regarding the flow estimation uncertainty during training. To address these challenges, we propose a novel uncertainty-aware network for scene flow estimation, termed DifFlow3D, based on the conditional probabilistic diffusion model. Hierarchical diffusion-based flow estimation blocks are designed to enhance the correlation robustness and resilience to challenging cases, e.g., dynamics, noisy inputs, repetitive patterns, etc. To mitigate the generation diversity, three key flow-related features are leveraged as conditions in our diffusion model. Furthermore, we develop an uncertainty estimation module within diffusion to assess the reliability of estimated scene flow dynamically. A Hidden State Denoising strategy (HSD) is also introduced to further boost the stability of the reverse denoising process. Extensive experiments conducted on four scene flow datasets, including both synthetic and real-world datasets (FlyingThings3D, KITTI 2015, Argoverse, and Waymo Open), demonstrate the superiority of our proposed DifFlow3D. Compared to prior state-of-the-art methods, DifFlow3D has 26.0%, 36.4%, 35.3%, and 17.7% EPE3D reduction respectively across four datasets. Only trained on the synthetic FlyingThings3D dataset, our method achieves an unprecedented millimeter-level accuracy (0.0070 m EPE3D) on the real-scene KITTI dataset, highlighting its exceptional generalization capability. Additionally, our diffusion-based refinement paradigm can be seamlessly integrated as a plug-and-play module into existing scene flow networks, significantly enhancing their estimation accuracy. We also introduce our pre-trained scene flow estimator as explicit motion priors into the novel dynamic LiDAR view synthesis task, which validates its great potential for improving the 4D LiDAR reconstruction performance. | 2026 | Temporally Coherent Dynamic Surface Reconstruction With Planar Gaussian SplattingabstractDynamic surface reconstruction requires not only photorealistic rendering but also temporally stable geometry. In this paper, we present DynaSurfGS, a dynamic surface reconstruction framework built on planar Gaussian splatting with a new temporal path consistency constraint. The key idea is to treat temporal coherence as a path-invariant property of deformation. For a given canonical primitive, its future state should be consistent, regardless of whether it is obtained by direct prediction or temporal propagation through an intermediate state. This trajectory-level formulation regularizes deformation in motion space rather than only supervising per-frame geometry, thereby suppressing temporal instability at its source. | 2025 | GigaGS: 3D Gaussian Based Planar Representation for Large-Scene Surface Reconstructionabstract3D Gaussian Splatting (3DGS) has shown promising performance in novel view synthesis. Previous methods adapt it to obtaining surfaces of either individual 3D objects or within limited scenes. In this paper, we make the first attempt to tackle the challenging task of large-scale scene surface reconstruction. This task is particularly difficult due to the high GPU memory consumption, different levels of details for geometric representation, and noticeable inconsistencies in appearance. To this end, we propose GigaGS, the first work for high-quality surface reconstruction for large-scale scenes using 3DGS. GigaGS first applies a partitioning strategy based on the mutual visibility of spatial regions, which effectively grouping cameras for parallel processing. To enhance the quality of the surface, we also propose novel multi-view photometric and geometric consistency constraints based on Level-of-Detail representation. | 2025 | Splatter-360: Generalizable 360 Gaussian Splatting for Wide-baseline Panoramic ImagesabstractWide-baseline panoramic images are frequently used in applications like VR and simulations to minimize capturing labor costs and storage needs. However, synthesizing novel views from these panoramic images in real time remains a significant challenge, especially due to panoramic imagery’s high resolution and inherent distortions. Although existing 3D Gaussian splatting (3DGS) methods can produce photo-realistic views under narrow baselines, they often overfit the training views when dealing with wide-baseline panoramic images due to the difficulty in learning precise geometry from sparse 360° views. This paper presents Splatter-360, a novel end-to-end generalizable 3DGS framework designed to handle wide-baseline panoramic images. Unlike previous approaches, Splatter-360 performs multi-view matching directly in the spherical domain by constructing a spherical cost volume through a spherical sweep algorithm, enhancing the network’s depth perception and geometry estimation. Additionally, we introduce a 3D-aware bi-projection encoder to mitigate the distortions inherent in panoramic images and integrate cross-view attention to improve feature interactions across multiple viewpoints. This enables robust 3D-aware feature representations and real-time rendering capabilities. Experimental results on the HM3D [26] and Replica [27] demonstrate that Splatter-360 significantly outperforms state-of-the-art NeRF and 3DGS methods (e.g., PanoGRF, MVSplat, DepthSplat, and HiSplat) in both synthesis quality and generalization performance for wide-baseline panoramic images. | 2025 | SketchVideo: Sketch-based Video Generation and EditingabstractVideo generation and editing conditioned on text prompts or images have undergone significant advancements. However, challenges remain in accurately controlling global layout and geometry details solely by texts, and supporting motion control and local modification through images. In this paper, we aim to achieve sketch-based spatial and motion control for video generation and support fine-grained editing of real or synthetic videos. Based on the DiT video generation model, we propose a memory-efficient control structure with sketch control blocks that predict residual features of skipped DiT blocks. Sketches are drawn on one or two keyframes (at arbitrary time points) for easy interaction. To propagate such temporally sparse sketch conditions across all frames, we propose an inter-frame attention mechanism to analyze the relationship between the keyframes and each video frame. For sketch-based video editing, we design an additional video insertion module that maintains consistency between the newly edited content and the original video’s spatial feature and dynamic motion. During inference, we use latent fusion for the accurate preservation of unedited regions. | 2025 | Unleashing the Potential of Multi-modal Foundation Models and Video Diffusion for 4D Dynamic Physical Scene SimulationabstractRealistic simulation of dynamic scenes requires accurately capturing diverse material properties and modeling complex object interactions grounded in physical principles. However, existing methods are constrained to basic material types with limited predictable parameters, making them insufficient to represent the complexity of real-world materials. We introduce PhysFlow, a novel approach that leverages multi-modal foundation models and video diffusion to achieve enhanced 4D dynamic scene simulation. Our method utilizes multi-modal models to identify material types and initialize material parameters through image queries, while simultaneously inferring 3D Gaussian splats for detailed scene representation. We further refine these material parameters using video diffusion with a differentiable Material Point Method (MPM) and optical flow guidance rather than render loss or Score Distillation Sampling (SDS) loss. This integrated framework enables accurate prediction and realistic simulation of dynamic interactions in real-world scenarios, advancing both accuracy and flexibility in physics-based simulations. | 2025 | MeshAnything: Artist-Created Mesh Generation with Autoregressive TransformersabstractRecently, 3D assets created via reconstruction and generation have matched the quality of manually crafted assets, highlighting their potential for replacement. However, this potential is largely unrealized because these assets always need to be converted to meshes for 3D industry applications, and the meshes produced by current mesh extraction methods are significantly inferior to Artist-Created Meshes (AMs), i.e., meshes created by human artists.
Specifically, current mesh extraction methods rely on dense faces and ignore geometric features, leading to inefficiencies, complicated post-processing, and lower representation quality.
To address these issues, we introduce MeshAnything, a model that treats mesh extraction as a generation problem, producing AMs aligned with specified shapes.
By converting 3D assets in any 3D representation into AMs, MeshAnything can be integrated with various 3D asset production methods, thereby enhancing their application across the 3D industry.
The architecture of MeshAnything comprises a VQ-VAE and a shape-conditioned decoder-only transformer. We first learn a mesh vocabulary using the VQ-VAE, then train the shape-conditioned decoder-only transformer on this vocabulary for shape-conditioned autoregressive mesh generation. Our extensive experiments show that our method generates AMs with hundreds of times fewer faces, significantly improving storage, rendering, and simulation efficiencies, while achieving precision comparable to previous methods. | 2025 | Where Am I and What Will I See: An Auto-Regressive Model for Spatial Localization and View PredictionabstractSpatial intelligence is the ability of a machine to perceive, reason, and act in three dimensions within space and time.
Recent advancements in large-scale auto-regressive models have demonstrated remarkable capabilities across various reasoning tasks. However, these models often struggle with fundamental aspects of spatial reasoning, particularly in answering questions like "Where am I?" and "What will I see?". While some attempts have been done, existing approaches typically treat them as separate tasks, failing to capture their interconnected nature. In this paper, we present **G**enerative **S**patial **T**ransformer (GST), a novel auto-regressive framework that jointly addresses spatial localization and view prediction. Our model simultaneously estimates the camera pose from a single image and predicts the view from a new camera pose, effectively bridging the gap between spatial awareness and visual prediction. The proposed innovative camera tokenization method enables the model to learn the joint distribution of 2D projections and their corresponding spatial perspectives in an auto-regressive manner. | 2025 | Lumina-T2X: Scalable Flow-based Large Diffusion Transformer for Flexible Resolution GenerationabstractSora unveils the potential of scaling Diffusion Transformer (DiT) for generating photorealistic images and videos at arbitrary resolutions, aspect ratios, and durations, yet it still lacks sufficient implementation details. In this paper, we introduce the Lumina-T2X family -- a series of Flow-based Large Diffusion Transformers (Flag-DiT) equipped with zero-initialized attention, as a simple and scalable generative framework that can be adapted to various modalities, e.g., transforming noise into images, videos, multi-view 3D objects, or audio clips conditioned on text instructions. By tokenizing the latent spatial-temporal space and incorporating learnable placeholders such as |[nextline]| and |[nextframe]| tokens, Lumina-T2X seamlessly unifies the representations of different modalities across various spatial-temporal resolutions. Advanced techniques like RoPE, KQ-Norm, and flow matching enhance the stability, flexibility, and scalability of Flag-DiT, enabling models of Lumina-T2X to scale up to 7 billion parameters and extend the context window to 128K tokens. This is particularly beneficial for creating ultra-high-definition images with our Lumina-T2I model and long 720p videos with our Lumina-T2V model. Remarkably, Lumina-T2I, powered by a 5-billion-parameter Flag-DiT, requires only 35% of the training computational costs of a 600-million-parameter naive DiT (PixArt-alpha), indicating that increasing the number of parameters significantly accelerates convergence of generative models without compromising visual quality. Our further comprehensive analysis underscores Lumina-T2X's preliminary capability in resolution extrapolation, high-resolution editing, generating consistent 3D views, and synthesizing videos with seamless transitions. | 2025 | HiSplat: Hierarchical 3D Gaussian Splatting for Generalizable Sparse-View ReconstructionabstractReconstructing 3D scenes from multiple viewpoints is a fundamental task in stereo vision. Recently, advances in generalizable 3D Gaussian Splatting have enabled high-quality novel view synthesis for unseen scenes from sparse input views by feed-forward predicting per-pixel Gaussian parameters without extra optimization. However, existing methods typically generate single-scale 3D Gaussians, which lack representation of both large-scale structure and texture details, resulting in mislocation and artefacts. In this paper, we propose a novel framework, HiSplat, which introduces a hierarchical manner in generalizable 3D Gaussian Splatting to construct hierarchical 3D Gaussians via a coarse-to-fine strategy. Specifically, HiSplat generates large coarse-grained Gaussians to capture large-scale structures, followed by fine-grained Gaussians to enhance delicate texture details. To promote inter-scale interactions, we propose an Error Aware Module for Gaussian compensation and a Modulating Fusion Module for Gaussian repair. Our method achieves joint optimization of hierarchical representations, allowing for novel view synthesis using only two-view reference images. Comprehensive experiments on various datasets demonstrate that HiSplat significantly enhances reconstruction quality and cross-dataset generalization compared to prior single-scale methods. | 2025 | ND-SDF: Learning Normal Deflection Fields for High-Fidelity Indoor ReconstructionabstractNeural implicit reconstruction via volume rendering has demonstrated its effectiveness in recovering dense 3D surfaces. However, it is non-trivial to simultaneously recover meticulous geometry and preserve smoothness across regions with differing characteristics. To address this issue, previous methods typically employ geometric priors, which are often constrained by the performance of the prior models. In this paper, we propose ND-SDF, which learns a Normal Deflection field to represent the angular deviation between the scene normal and the prior normal. Unlike previous methods that uniformly apply geometric priors on all samples, introducing significant bias in accuracy, our proposed normal deflection field dynamically learns and adapts the utilization of samples based on their specific characteristics, thereby improving both the accuracy and effectiveness of the model. Our method not only obtains smooth weakly textured regions such as walls and floors but also preserves the geometric details of complex structures. In addition, we introduce a novel ray sampling strategy based on the deflection angle to facilitate the unbiased rendering process, which significantly improves the quality and accuracy of intricate surfaces, especially on thin structures. | 2025 | DGTR: Distributed Gaussian Turbo-Reconstruction for Sparse-View Vast ScenesabstractNovel-view synthesis approaches play a critical role in vast scene reconstruction. However, these methods rely heavily on dense image inputs and prolonged training times, making them unsuitable where computational resources are limited. Additionally, few-shot methods often struggle with poor reconstruction quality in vast environments. This paper presents DGTR, a novel distributed framework for efficient Gaussian reconstruction for sparse-view vast scenes. Our approach divides the scene into regions, processed independently by drones with sparse image inputs. Using a feed-forward Gaussian model, we predict high-quality Gaussian primitives, followed by a global alignment algorithm to ensure geometric consistency. Depth priors is incorporated to further enhance training, while a distillation-based model aggregation mechanism enables efficient reconstruction. Our method achieves high-quality large-scale scene reconstruction and novel-view synthesis in significantly reduced training times, outperforming existing approaches in both speed and scalability. | 2025 | HBLLM: Wavelet-Enhanced High-Fidelity 1-Bit Quantization for LLMsabstractWe introduce HBLLM, a wavelet-enhanced high-fidelity $1$-bit post-training quantization method for Large Language Models (LLMs). By leveraging Haar wavelet transforms to enhance expressive capacity through frequency decomposition, HBLLM significantly improves quantization fidelity while maintaining minimal overhead. This approach features two innovative structure-aware grouping strategies: (1) frequency-aware multi-parameter intra-row grouping and (2) $\ell_2$-norm-based saliency-driven column selection. For non-salient weights, a shared mean is employed across quantization groups within each frequency band to optimize storage efficiency. Experiments conducted on the OPT and LLaMA models demonstrate that HBLLM achieves state-of-the-art performance in $1$-bit quantization, attaining a perplexity of $6.71$ on LLaMA$2$-$13$B with an average weight storage of only $1.08$ bits. | 2025 | StreetSurfGS: Scalable Urban Street Surface Reconstruction With Planar-Based Gaussian SplattingabstractReconstructing urban street scenes is crucial due to its vital role in applications such as autonomous driving and urban planning. These scenes are characterized by long, narrow camera trajectories, occlusion, complex object relationships, and sparse data across multiple scales. Despite recent advancements, existing surface reconstruction methods, which are primarily designed for object-centric scenarios, struggle to adapt effectively to the unique characteristics of street scenes. To address this challenge, we introduce StreetSurfGS, the first method to employ Gaussian Splatting specifically tailored for scalable urban street scene surface reconstruction. StreetSurfGS utilizes a planar-based octree representation and segmented training to reduce memory costs, accommodate unique camera characteristics, and improve scalability. Additionally, to mitigate depth inaccuracies caused by object overlap, we propose a guided smoothing strategy within regularization to eliminate inaccurate boundary points and outliers. Furthermore, to address sparse views and multi-scale challenges, we use a dual-step matching strategy that leverages adjacent and long-term information. | 2025 | NeRF-Det++: Incorporating Semantic Cues and Perspective-Aware Depth Supervision for Indoor Multi-View 3D DetectionabstractNeRF-Det has achieved impressive performance in indoor multi-view 3D detection by innovatively utilizing NeRF to enhance representation learning. Despite its notable performance, we uncover three decisive shortcomings in its current design, including semantic ambiguity, inappropriate sampling, and insufficient utilization of depth supervision. To combat the aforementioned problems, we present three corresponding solutions: 1) Semantic Enhancement. We project the freely available 3D segmentation annotations onto the 2D plane and leverage the corresponding 2D semantic maps as the supervision signal, significantly enhancing the semantic awareness of multi-view detectors. 2) Perspective-Aware Sampling. Instead of employing the uniform sampling strategy, we put forward the perspective-aware sampling policy that samples densely near the camera while sparsely in the distance, more effectively collecting the valuable geometric clues. 3) Ordinal Residual Depth Supervision. As opposed to directly regressing the depth values that are difficult to optimize, we divide the depth range of each scene into a fixed number of ordinal bins and reformulate the depth prediction as the combination of the classification of depth bins as well as the regression of the residual depth values, thereby benefiting the depth learning process. The resulting algorithm, NeRF-Det++, has exhibited appealing performance in the ScanNetV2 and ARKITScenes datasets. Notably, in ScanNetV2, NeRF-Det++ outperforms the competitive NeRF-Det by +1.9% in mAP $\text{@}0.25$ and +3.5% in mAP $\text{@}0.50$ . | 2025 | PGSR: Planar-Based Gaussian Splatting for Efficient and High-Fidelity Surface ReconstructionabstractRecently, 3D Gaussian Splatting (3DGS) has attracted widespread attention due to its high-quality rendering, and ultra-fast training and rendering speed. Although many studies on surface reconstruction based on 3DGS have emerged recently, the quality of their meshes is generally unsatisfactory. To address this problem, we propose a fast planar-based Gaussian splatting reconstruction representation (PGSR) to achieve high-fidelity surface reconstruction while ensuring high-quality rendering. Specifically, we first introduce an unbiased depth rendering method, which directly renders the distance from the camera origin to the Gaussian plane and the corresponding normal map based on the Gaussian distribution of the point cloud, and divides the two to obtain the unbiased depth. We then introduce single-view geometric, multi-view photometric, and geometric regularization to preserve global geometric accuracy. We also propose a camera exposure compensation model to cope with scenes with large illumination variations. Experiments on indoor and outdoor scenes show that the proposed method achieves fast training and rendering while maintaining high-fidelity rendering and geometric reconstruction, outperforming 3DGS-based and NeRF-based methods. | 2024 | DifFlow3D: Toward Robust Uncertainty-Aware Scene Flow Estimation with Iterative Diffusion-Based RefinementabstractScene flow estimation, which aims to predict per-point 3D displacements of dynamic scenes, is a fundamen-tal task in the computer vision field. However, previ-ous works commonly suffer from unreliable correlation caused by locally constrained searching ranges, and struggle with accumulated inaccuracy arising from the coarse-to-fine structure. To alleviate these problems, we propose a novel uncertainty-aware scene flow estimation network(DifFlow3D) with the diffusion probabilistic model. Iter-ative diffusion-based refinement is designed to enhance the correlation robustness and resilience to challenging cases, e.g. dynamics, noisy inputs, repetitive patterns, etc. To re-strain the generation diversity, three key flow-related features are leveraged as conditions in our diffusion model. Furthermore, we also develop an uncertainty estimation module within diffusion to evaluate the reliability of esti-mated scene flow. Our DifFlow3D achieves state-of-the-art performance, with 24.0% and 29.1% EPE3D reduction respectively on FlyingThings3D and KITTI 2015 datasets. Notably, our method achieves an unprecedented millimeter-level accuracy (O.0078m in EPE3D) on the KITTI dataset. | 2024 | NeuRodin: A Two-stage Framework for High-Fidelity Neural Surface ReconstructionabstractSigned Distance Function (SDF)-based volume rendering has demonstrated significant capabilities in surface reconstruction. Although promising, SDF-based methods often fail to capture detailed geometric structures, resulting in visible defects. By comparing SDF-based volume rendering to density-based volume rendering, we identify two main factors within the SDF-based approach that degrade surface quality: SDF-to-density representation and geometric regularization. These factors introduce challenges that hinder the optimization of the SDF field. To address these issues, we introduce NeuRodin, a novel two-stage neural surface reconstruction framework that not only achieves high-fidelity surface reconstruction but also retains the flexible optimization characteristics of density-based methods.
NeuRodin incorporates innovative strategies that facilitate transformation of arbitrary topologies and reduce artifacts associated with density bias.

| 2024 | DiffPano: Scalable and Consistent Text to Panorama Generation with Spherical Epipolar-Aware DiffusionabstractDiffusion-based methods have achieved remarkable achievements in 2D image or 3D object generation, however, the generation of 3D scenes and even $360^{\circ}$ images remains constrained, due to the limited number of scene datasets, the complexity of 3D scenes themselves, and the difficulty of generating consistent multi-view images. To address these issues, we first establish a large-scale panoramic video-text dataset containing millions of consecutive panoramic keyframes with corresponding panoramic depths, camera poses, and text descriptions. Then, we propose a novel text-driven panoramic generation framework, termed DiffPano, to achieve scalable, consistent, and diverse panoramic scene generation. Specifically, benefiting from the powerful generative capabilities of stable diffusion, we fine-tune a single-view text-to-panorama diffusion model with LoRA on the established panoramic video-text dataset. We further design a spherical epipolar-aware multi-view diffusion model to ensure the multi-view consistency of the generated panoramic images. Extensive experiments demonstrate that DiffPano can generate scalable, consistent, and diverse panoramic images with given unseen text descriptions and camera poses. | 2024 | Point Cloud Matters: Rethinking the Impact of Different Observation Spaces on Robot LearningabstractIn robot learning, the observation space is crucial due to the distinct characteristics of different modalities, which can potentially become a bottleneck alongside policy design. In this study, we explore the influence of various observation spaces on robot learning, focusing on three predominant modalities: RGB, RGB-D, and point cloud. We introduce OBSBench, a benchmark comprising two simulators and 125 tasks, along with standardized pipelines for various encoders and policy baselines. Extensive experiments on diverse contact-rich manipulation tasks reveal a notable trend: point cloud-based methods, even those with the simplest designs, frequently outperform their RGB and RGB-D counterparts. This trend persists in both scenarios: training from scratch and utilizing pre-training. Furthermore, our findings demonstrate that point cloud observations often yield better policy performance and significantly stronger generalization capabilities across various geometric and visual conditions. These outcomes suggest that the 3D point cloud is a valuable observation modality for intricate robotic tasks. We also suggest that incorporating both appearance and coordinate information can enhance the performance of point cloud methods. | 2023 | PVO: Panoptic Visual OdometryabstractWe present PVO, a novel panoptic visual odometry framework to achieve more comprehensive modeling of the scene motion, geometry, and panoptic segmentation information. Our PVO models visual odometry (VO) and video panoptic segmentation (VPS) in a unified view, which makes the two tasks mutually beneficial. Specifically, we introduce a panoptic update module into the VO Module with the guidance of image panoptic segmentation. | 2023 | IntrinsicNeRF: Learning Intrinsic Neural Radiance Fields for Editable Novel View SynthesisabstractExisting inverse rendering combined with neural rendering methods can only perform editable novel view synthesis on object-specific scenes, while we present intrinsic neural radiance fields, dubbed IntrinsicNeRF, which introduce intrinsic decomposition into the NeRF-based neural rendering method and can extend its application to room-scale scenes. Since intrinsic decomposition is a fundamentally under-constrained inverse problem, we propose a novel distance-aware point sampling and adaptive reflectance iterative clustering optimization method, which enables IntrinsicNeRF with traditional intrinsic decomposition constraints to be trained in an unsupervised manner, resulting in multi-view consistent intrinsic decomposition results. To cope with the problem that different adjacent instances of similar reflectance in a scene are incorrectly clustered together, we further propose a hierarchical clustering method with coarse-to-fine optimization to obtain a fast hierarchical indexing representation. | 2022 | An Integral-equation-oriented Vectorized SpMV Algorithm and its Application on CT Imaging ReconstructionabstractSparse-matrix vector multiplication (SpMV) is a core routine in many applications. Its performance is limited by memory bandwidth, which is for matrix transport between processors and memory, and instruction latency in computations. Vectorized operations (SIMD) can dramatically improve the execution efficiency, but irregular matrices' sparsity pattern is not compatible with the style of SIMD execution. We present a new matrix format, Compressed Sparse Column Vector (CSCV), and a corresponding vectorized SpMV algorithm for matrices arising from integral equations. This SpMV algorithm can inherently suit wide SIMD instructions and reduce the memory bandwidth used. We implement this algorithm for Computed Tomography (CT) imaging reconstructions on both Intel and AMD x86 platforms and compare it with seven state-of-the-art SpMV implementations using different CT imaging matrices. Experimental results show that CSCV can achieve up to 96.9 GFLOP/s in single-precision tests, with speedup 3.70× to MKL and 3.48× to the second place implementation. Furthermore, the implementation of CSCV SpMV is performance portable, which excludes almost all SIMD assemble code and has promising performance with compiler-assisted vectorization. | 2022 | SweepCluster: A SNP clustering tool for detecting gene-specific sweeps in prokaryotesabstractBACKGROUND: The gene-specific sweep is a selection process where an advantageous mutation along with the nearby neutral sites in a gene region increases the frequency in the population. It has been demonstrated to play important roles in ecological differentiation or phenotypic divergence in microbial populations. Therefore, identifying gene-specific sweeps in microorganisms will not only provide insights into the evolutionary mechanisms, but also unravel potential genetic markers associated with biological phenotypes. However, current methods were mainly developed for detecting selective sweeps in eukaryotic data of sparse genotypes and are not readily applicable to prokaryotic data. Furthermore, some challenges have not been sufficiently addressed by the methods, such as the low spatial resolution of sweep regions and lack of consideration of the spatial distribution of mutations. RESULTS: We proposed a novel gene-centric and spatial-aware approach for identifying gene-specific sweeps in prokaryotes and implemented it in a python tool SweepCluster. Our method searches for gene regions with a high level of spatial clustering of pre-selected polymorphisms in genotype datasets assuming a null distribution model of neutral selection. The pre-selection of polymorphisms is based on their genetic signatures, such as elevated population subdivision, excessive linkage disequilibrium, or significant phenotype association. Performance evaluation using simulation data showed that the sensitivity and specificity of the clustering algorithm in SweepCluster is above 90%. The application of SweepCluster in two real datasets from the bacteria Streptococcus pyogenes and Streptococcus suis showed that the impact of pre-selection was dramatic and significantly reduced the uninformative signals. We validated our method using the genotype data from Vibrio cyclitrophicus, the only available dataset of gene-specific sweeps in bacteria, and obtained a concordance rate of 78%. We noted that the concordance rate could be underestimated due to distinct reference genomes and clustering strategies. The application to the human genotype datasets showed that SweepCluster is also applicable to eukaryotic data and is able to recover 80% of a catalog of known sweep regions. | 2020 | Learning Bipartite Graph Matching for Robust Visual Localizationabstract2D-3D matching is an essential step for visual localization, where the accuracy of the camera pose is mainly determined by the quality of 2D-3D correspondences. The matching is typically achieved by the nearest neighbor search of local features. Many existing works have shown impressive results on both the efficiency and accuracy. Recently emerged learning-based features further improve the robustness compared to the traditional hand-crafted ones. However, it is still hard to establish enough correct matches in challenging scenes with illumination changes or repetitive patterns due to the intrinsic local properties of local features. In this work, we propose a novel method to deal with 2D-3D matching in a very robust way. We first establish as many potential correct matches as possible using the local similarity. Then we construct a bipartite graph and use a deep neural network, referred to as Bipartite Graph Network (BGNet), to extract the global geometric information. The network predicts the likelihood of being an inlier for each edge and outputs the globally optimal one-to-one correspondences with a Hungarian pooling layer. The experiments show that the proposed method can find more correct matches and improves localization on both the robustness and accuracy. BLAST is a routinely used tool for this purpose with over 118 000 citations in the past two decades. As the size of bio-sequence databases grows exponentially, the computational speed of alignment softwares must be improved. Results: We develop the heterogeneous BLAST (H-BLAST), a fast parallel search tool for a heterogeneous computer that couples CPUs and GPUs, to accelerate BLASTX and BLASTP-basic tools of NCBI-BLAST. H-BLAST employs a locally decoupled seed-extension algorithm for better performance on GPUs, and offers a performance tuning mechanism for better efficiency among various CPUs and GPUs combinations. H-BLAST produces identical alignment results as NCBI-BLAST and its computational speed is much faster than that of NCBI-BLAST. Speedups achieved by H-BLAST over sequential NCBI-BLASTP (resp. NCBI-BLASTX) range mostly from 4 to 10 (resp. 5 to 7.2). With 2 CPU threads and 2 GPUs, H-BLAST can be faster than 16-threaded NCBI-BLASTX. Furthermore, H-BLAST is 1.5-4 times faster than GPU-BLAST.
