2025 TTVD: Towards a Geometric Framework for Test-Time Adaptation Based on Voronoi Diagram
abstract
Deep learning models often struggle with generalization when deploying on real-world data, due to the common distributional shift to the training data. Test-time adaptation (TTA) is an emerging scheme used at inference time to address this issue. In TTA, models are adapted online at the same time when making predictions to test data. Neighbor-based approaches have gained attention recently, where prototype embeddings provide location information to alleviate the feature shift between training and testing data. However, due to their inherit limitation of simplicity, they often struggle to learn useful patterns and encounter performance degradation. To confront this challenge, we study the TTA problem from a geometric point of view. We first reveal that the underlying structure of neighbor-based methods aligns with the Voronoi Diagram, a classical computational geometry model for space partitioning. Building on this observation, we propose the Test-Time adjustment by Voronoi Diagram guidance (TTVD), a novel framework that leverages the benefits of this geometric property. Specifically, we explore two key structures: 1) Cluster-induced Voronoi Diagram (CIVD): This integrates the joint contribution of self-supervision and entropy-based methods to provide richer information. 2) Power Diagram (PD): A generalized version of the Voronoi Diagram that refines partitions by assigning weights to each Voronoi cell. Our experiments under rigid, peer-reviewed settings on CIFAR-10-C, CIFAR-100-C, ImageNet-C, and ImageNet-R shows that TTVD achieves remarkable improvements compared to state-of-the-art methods. Moreover, extensive experimental results also explore the effects of batch size and class imbalance, which are two scenarios commonly encountered in real-world applications. These analyses further validate the robustness and adaptability of our proposed framework.

2024 Continual Domain Adversarial Adaptation via Double-Head Discriminators
abstract
Domain adversarial adaptation in a continual setting poses significant challenges due to the limitations of accessing previous source domain data. Despite extensive research in continual learning, adversarial adaptation cannot be effectively accomplished using only a small number of stored source domain data, a standard setting in memory replay approaches. This limitation arises from the erroneous empirical estimation of $\mathcal{H}$-divergence with few source domain samples. To tackle this problem, we propose a double-head discriminator algorithm by introducing an addition source-only domain discriminator trained solely on the source learning phase. We prove that by introducing a pre-trained source-only domain discriminator, the empirical estimation error of $\mathcal{H}$-divergence related adversarial loss is reduced from the source domain side. Further experiments on existing domain adaptation benchmarks show that our proposed algorithm achieves more than 2$%$ improvement on all categories of target domain adaptation tasks while significantly mitigating the forgetting of the source domain.

2024 Four-Switch Buck-Boost Integrated Bridge for Bidirectional IPT System
abstract
In this paper, a novel four-switch buck-boost (FSBB) integrated bridge is put forward for the bidirectional inductive power transfer (BIPT) system. By integrating a FSBB topology with the full-bridge (FB), the dc voltage utilization of the proposed FSBB integrated bridge as inverter is improved from $2\sqrt 2 /\pi $ to $\sqrt 2 $, and the resistance conversion ratio range of the FSBB integrated bridge as active rectifier is extended from [0,8/π2] to [0, 2]. Therefore, the BIPT system with FSBB integrated bridges can output more active power, maintain the rated power at larger coil misalignment, and guarantee impedance matching over a wider load range. A 100W experimental prototype is provided to verify the effectiveness of the proposed bridge.

2023 A prediction model for blood-brain barrier penetrating peptides based on masked peptide transformers with dynamic routing
abstract
Blood-brain barrier penetrating peptides (BBBPs) are short peptide sequences that possess the ability to traverse the selective blood-brain interface, making them valuable drug candidates or carriers for various payloads. However, the in vivo or in vitro validation of BBBPs is resource-intensive and time-consuming, driving the need for accurate in silico prediction methods. Unfortunately, the scarcity of experimentally validated BBBPs hinders the efficacy of current machine-learning approaches in generating reliable predictions. In this paper, we present DeepB3P3, a novel framework for BBBPs prediction. Our contribution encompasses four key aspects. Firstly, we propose a novel deep learning model consisting of a transformer encoder layer, a convolutional network backbone, and a capsule network classification head. This integrated architecture effectively learns representative features from peptide sequences. Secondly, we introduce masked peptides as a powerful data augmentation technique to compensate for small training set sizes in BBBP prediction. Thirdly, we develop a novel threshold-tuning method to handle imbalanced data by approximating the optimal decision threshold using the training set. Lastly, DeepB3P3 provides an accurate estimation of the uncertainty level associated with each prediction. Through extensive experiments, we demonstrate that DeepB3P3 achieves state-of-the-art accuracy of up to 98.31% on a benchmarking dataset, solidifying its potential as a promising computational tool for the prediction and discovery of BBBPs.

2021 Improving uncertainty calibration of deep neural networks via truth discovery and geometric optimization
abstract
Deep Neural Networks (DNNs), despite their tremendous success in recent years, could still cast doubts on their predictions due to the intrinsic uncertainty associated with their learning process. Ensemble techniques and post-hoc calibrations are two types of approaches that have individually shown promise in improving the uncertainty calibration of DNNs. However, the synergistic effect of the two types of methods has not been well explored. In this paper, we propose a truth discovery framework to integrate ensemble-based and post-hoc calibration methods. Using the geometric variance of the ensemble candidates as a good indicator for sample uncertainty, we design an accuracy-preserving truth estimator with provably no accuracy drop. Furthermore, we show that post-hoc calibration can also be enhanced by truth discovery-regularized optimization. On large-scale datasets including CIFAR and ImageNet, our method shows consistent improvement against state-of-the-art calibration approaches on both histogram-based and kernel density-based evaluation metrics. 2017 Improvement of peptide identification with considering the abundance of mRNA and peptide
abstract
BACKGROUND: Tandem mass spectrometry (MS/MS) followed by database search is a main approach to identify peptides/proteins in proteomic studies. A lot of effort has been devoted to improve the identification accuracy and sensitivity for peptides/proteins, such as developing advanced algorithms and expanding protein databases. RESULTS: Herein, we described a new strategy for enhancing the sensitivity of protein/peptide identification through combination of mRNA and peptide abundance in Percolator. In our strategy, a new workflow for peptide identification is established on the basis of the abundance of transcripts and potential novel transcripts derived from RNA-Seq and abundance of peptides towards the same life species. We demonstrate the utility of this strategy by two MS/MS datasets and the results indicate that about 5% ~ 8% improvement of peptide identification can be achieved with 1% FDR in peptide level by integrating the peptide abundance, the transcript abundance and potential novel transcripts from RNA-Seq data. Meanwhile, 181 and 154 novel peptides were identified in the two datasets, respectively. CONCLUSIONS: We have demonstrated that this strategy could enable improvement of peptide/protein identification and discovery of novel peptides, as compared with the traditional search methods.
