2025 BADGR: Bundle Adjustment Diffusion Conditioned by Gradients for Wide-Baseline Floor Plan Reconstruction
abstract
Reconstructing precise camera poses and floor plan layouts from wide-baseline RGB panoramas is a difficult and unsolved problem. We introduce BADGR, a novel diffusion model that jointly performs reconstruction and bundle adjustment (BA) to refine poses and layouts from a coarse state, using 1D floor boundary predictions from dozens of sparsely captured images. Unlike guided diffusion models, BADGR is conditioned on dense per-column outputs from a single-step Levenberg Marquardt (LM) optimizer and is trained to predict camera and wall positions, while minimizing reprojection errors for view consistency. The objective of layout generation from denoising diffusion process complements BA optimization by providing additional learned layout-structural constraints on top of the co-visible features across images. These constraints help BADGR make plausible guesses about spatial relationships, which constrain the pose graph, such as wall adjacency and collinearity, while also learning to mitigate errors from dense boundary observations using global context. BADGR trains exclusively on 2D floor plans, simplifying data acquisition, enabling robust augmentation, and supporting a variety of input densities. Our experiments validate our method, which significantly outperforms the state-of-the-art pose and floor plan layout reconstruction with different input densities. 2024 MMICL: Empowering Vision-language Model with Multi-Modal In-Context Learning
abstract
Since the resurgence of deep learning, vision-language models (VLMs) enhanced by large language models (LLMs) have grown exponentially in popularity. However, while LLMs can utilize extensive background knowledge and task information with in-context learning, most VLMs still struggle with understanding complex multi-modal prompts with multiple images, making VLMs less effective in downstream vision-language tasks. In this paper, we address the limitation above by 1) introducing vision-language Model with **M**ulti-**M**odal **I**n-**C**ontext **L**earning(MMICL), a new approach to allow the VLM to deal with multi-modal inputs efficiently; 2) proposing a novel context scheme to augment the in-context learning ability of the VLM; 3) constructing the Multi-modal In-Context Learning (MIC) dataset, designed to enhance the VLM's ability to understand complex multi-modal prompts. Our experiments confirm that MMICL achieves new state-of-the-art zero-shot performance on a wide range of general vision-language tasks, especially for complex benchmarks, including MME and MMBench. Our analysis demonstrates that MMICL effectively tackles the challenge of complex multi-modal prompt understanding and emerges the impressive ICL ability. Furthermore, we observe that MMICL successfully alleviates language bias in VLMs, a common issue for VLMs that often leads to hallucination when faced with extensive textual context. Our code, dataset, dataset tool, and model are available at https://github.com/PKUnlp-icler/MIC.

2024 Enhancing Hi-C contact matrices for loop detection with Capricorn: a multiview diffusion model
abstract
MOTIVATION: High-resolution Hi-C contact matrices reveal the detailed three-dimensional architecture of the genome, but high-coverage experimental Hi-C data are expensive to generate. Simultaneously, chromatin structure analyses struggle with extremely sparse contact matrices. To address this problem, computational methods to enhance low-coverage contact matrices have been developed, but existing methods are largely based on resolution enhancement methods for natural images and hence often employ models that do not distinguish between biologically meaningful contacts, such as loops and other stochastic contacts. RESULTS: We present Capricorn, a machine learning model for Hi-C resolution enhancement that incorporates small-scale chromatin features as additional views of the input Hi-C contact matrix and leverages a diffusion probability model backbone to generate a high-coverage matrix. We show that Capricorn outperforms the state of the art in a cross-cell-line setting, improving on existing methods by 17% in mean squared error and 26% in F1 score for chromatin loop identification from the generated high-coverage data. We also demonstrate that Capricorn performs well in the cross-chromosome setting and cross-chromosome, cross-cell-line setting, improving the downstream loop F1 score by 14% relative to existing methods. We further show that our multiview idea can also be used to improve several existing methods, HiCARN and HiCNN, indicating the wide applicability of this approach. Finally, we use DNA sequence to validate discovered loops and find that the fraction of CTCF-supported loops from Capricorn is similar to those identified from the high-coverage data. Capricorn is a powerful Hi-C resolution enhancement method that enables scientists to find chromatin features that cannot be identified in the low-coverage contact matrix. 2023 ForeSeer: Product Aspect Forecasting Using Temporal Graph Embedding
abstract
Developing text mining approaches to mine aspects from customer reviews has been well-studied due to its importance in understanding customer needs and product attributes. In contrast, it remains unclear how to predict the future emerging aspects of a new product that currently has little review information. This task, which we named product aspect forecasting, is critical for recommending new products, but also challenging because of the missing reviews. Here, we propose ForeSeer, a novel textual mining and product embedding approach progressively trained on temporal product graphs for this novel product aspect forecasting task. ForeSeer transfers reviews from similar products on a large product graph and exploits these reviews to predict aspects that might emerge in future reviews. A key novelty of our method is to jointly provide review, product, and aspect embeddings that are both time-sensitive and less affected by extremely imbalanced aspect frequencies. We evaluated ForeSeer on a real-world product review system containing 11,536,382 reviews and 11,000 products over 3 years. We observe that ForeSeer substantially outperformed existing approaches with at least 49.1% AUPRC improvement under the real setting where aspect associations are not given. ForeSeer further improves future link prediction on the product graph and the review aspect association prediction. Collectively, Foreseer offers a novel framework for review forecasting by effectively integrating review text, product network, and temporal information, opening up new avenues for online shopping recommendation and e-commerce applications.

2023 Parallel-mentoring for Offline Model-based Optimization
abstract
We study offline model-based optimization to maximize a black-box objective function with a static dataset of designs and scores. These designs encompass a variety of domains, including materials, robots, DNA sequences, and proteins. A common approach trains a proxy on the static dataset and performs gradient ascent to obtain new designs. However, this often results in poor designs due to the proxy inaccuracies for out-of-distribution designs. Recent studies indicate that (a) gradient ascent with a mean ensemble of proxies generally outperforms simple gradient ascent, and (b) a trained proxy provides weak ranking supervision signals for design selection. Motivated by (a) and (b), we propose $\textit{parallel-mentoring}$ as an effective and novel method that facilitates mentoring among proxies, creating a more robust ensemble to mitigate the out-of-distribution issue. We focus on the three-proxy case in the main paper and our method consists of two modules. The first module, $\textit{voting-based pairwise supervision}$, operates on three parallel proxies and captures their ranking supervision signals as pairwise comparison labels. These labels are combined through majority voting to generate consensus labels, which incorporates ranking supervision signals from all proxies and enables mutual mentoring. Yet, label noise arises due to possible incorrect consensus. To alleviate this, we introduce an $\textit{adaptive soft-labeling}$ module with soft-labels initialized as consensus labels. Based on bi-level optimization, this module fine-tunes proxies in the inner level and learns more accurate labels in the outer level to adaptively mentor proxies, resulting in a more robust ensemble. Experiments validate the effectiveness of our method. Our code is available here.

2023 Importance-aware Co-teaching for Offline Model-based Optimization
abstract
Offline model-based optimization aims to find a design that maximizes a property of interest using only an offline dataset, with applications in robot, protein, and molecule design, among others. A prevalent approach is gradient ascent, where a proxy model is trained on the offline dataset and then used to optimize the design. This method suffers from an out-of-distribution issue, where the proxy is not accurate for unseen designs. To mitigate this issue, we explore using a pseudo-labeler to generate valuable data for fine-tuning the proxy. Specifically, we propose $\textit{\textbf{I}mportance-aware \textbf{C}o-\textbf{T}eaching for Offline Model-based Optimization}~(\textbf{ICT})$. This method maintains three symmetric proxies with their mean ensemble as the final proxy, and comprises two steps. The first step is $\textit{pseudo-label-driven co-teaching}$. In this step, one proxy is iteratively selected as the pseudo-labeler for designs near the current optimization point, generating pseudo-labeled data. Subsequently, a co-teaching process identifies small-loss samples as valuable data and exchanges them between the other two proxies for fine-tuning, promoting knowledge transfer. This procedure is repeated three times, with a different proxy chosen as the pseudo-labeler each time, ultimately enhancing the ensemble performance. To further improve accuracy of pseudo-labels, we perform a secondary step of $\textit{meta-learning-based sample reweighting}$, which assigns importance weights to samples in the pseudo-labeled dataset and updates them via meta-learning. ICT achieves state-of-the-art results across multiple design-bench tasks, achieving the best mean rank $3.1$ and median rank $2$ among $15$ methods. Our source code can be accessed here.

2022 Textomics: A Dataset for Genomics Data Summary Generation
abstract
Summarizing biomedical discovery from genomics data using natural languages is an essential step in biomedical research but is mostly done manually. Here, we introduce Textomics, a novel dataset of genomics data description, which contains 22,273 pairs of genomics data matrices and their summaries. Each summary is written by the researchers who generated the data and associated with a scientific paper.Based on this dataset, we study two novel tasks: generating textual summary from a genomics data matrix and vice versa.Inspired by the successful applications of k nearest neighbors in modeling genomics data, we propose a kNN-Vec2Text model to address these tasks and observe substantial improvement on our dataset. We further illustrate how Textomics can be used to advance other applications, including evaluating scientific paper embeddings and generating masked templates for scientific paper understanding.Textomics serves as the first benchmark for generating textual summaries for genomics data and we envision it will be broadly applied to other biomedical and natural language processing applications.1
