2026 Improving Enzyme Prediction with Chemical Reaction Equations by Hypergraph-Enhanced Knowledge Graph Embeddings
abstract
Predicting enzyme-substrate interactions has long been a fundamental problem in biochemistry and metabolic engineering. While existing methods could leverage databases of expert-curated enzyme-substrate pairs for models to learn from known pair interactions, the databases are often sparse, i.e., there are only limited and incomplete examples of such pairs, and also labor-intensive to maintain. This lack of sufficient training data significantly hinders the ability of traditional enzyme prediction models to generalize to unseen interactions. In this work, we try to exploit chemical reaction equations from domain-specific databases, given their easier accessibility and denser, more abundant data. However, interactions of multiple compounds, e.g., educts and products, with the same enzymes create complex relational data patterns that traditional models cannot easily capture. To tackle that, we represent chemical reaction equations as triples of (educt, enzyme, product) within a knowledge graph, such that we can take advantage of knowledge graph embedding (KGE) to infer missing enzyme-substrate pairs for graph completion. Particularly, in order to capture intricate relationships among compounds, we propose our knowledge-enhanced hypergraph model for enzyme prediction, i.e., Hyper-Enz, which integrates a hypergraph transformer with a KGE model to learn representations of the hyper-edges that involve multiple educts and products. Also, a multi-expert paradigm is introduced to guide the learning of enzyme-substrate interactions with both the proposed model and chemical reaction equations. Experimental results show a significant improvement, with up to a 88% relative improvement in average enzyme retrieval accuracy and 30% improvement in pair-level prediction compared to traditional models, demonstrating the effectiveness of our approach.

2025 Unified Molecule Pre-training with Flexible 2D and 3D Modalities: Single and Paired Modality Integration
abstract
Molecular representation learning plays a crucial role in advancing applications such as drug discovery and material design. Existing work leverages 2D and 3D modalities of molecular information for pre-training, aiming to capture comprehensive structural and geometric insights. However, these methods require paired 2D and 3D molecular data to train the model effectively and prevent it from collapsing into a single modality, posing limitations in scenarios where a certain modality is unavailable or computationally expensive to generate. To overcome this limitation, we propose FlexMol, a flexible molecule pre-training framework that learns unified molecular representations while supporting single-modality input. Specifically, inspired by the unified structure in vision-language models, our approach employs separate models for 2D and 3D molecular data, leverages parameter sharing to improve computational efficiency, and utilizes a decoder to generate features for the missing modality. This enables a multistage continuous learning process where both modalities contribute collaboratively during training, while ensuring robustness when only one modality is available during inference. Extensive experiments demonstrate that FlexMol achieves superior performance across a wide range of molecular property prediction tasks, and we also empirically demonstrate its effectiveness with incomplete data. 2025 Expressiveness Analysis and Enhancing Framework for Geometric Knowledge Graph Embedding Models
abstract
Existing geometric knowledge graph embedding methods employ various relational transformations, such as translation, rotation, and projection, to model different relation patterns, which aims to enhance the expressiveness of models. In contrast to current approaches that treat the expressiveness of the model as a binary issue, we aim to delve deeper into analyzing the level of difficulty in which geometric knowledge graph embedding models can represent relation patterns. In this paper, we provide a theoretical analysis framework that measures the expressiveness of the model in relation patterns by quantifying the size of the solution space of linear equation systems. Additionally, we propose a mechanism for imposing relational constraints on geometric knowledge graph embedding models by setting “traps” near relational optimal solutions, which enables the model to better converge to the optimal solution. Empirically, we analyze and compare several typical knowledge graph embedding models with different geometric algebras, revealing that some models have insufficient solution space due to their design, which leads to performance weaknesses. We also demonstrate that the proposed relational constraint operations can improve the performance of certain relation patterns. The experimental results on public benchmarks and relation pattern specified dataset are consistent with our theoretical analysis.

2024 Modulate Your Spectrum in Self-Supervised Learning
abstract
Whitening loss offers a theoretical guarantee against feature collapse in self-supervised learning (SSL) with joint embedding architectures. Typically, it involves a hard whitening approach, transforming the embedding and applying loss to the whitened output. In this work, we introduce Spectral Transformation (ST), a framework to modulate the spectrum of embedding and to seek for functions beyond whitening that can avoid dimensional collapse. We show that whitening is a special instance of ST by definition, and our empirical investigations unveil other ST instances capable of preventing collapse. Additionally, we propose a novel ST instance named IterNorm with trace loss (INTL). Theoretical analysis confirms INTL's efficacy in preventing collapse and modulating the spectrum of embedding toward equal-eigenvalues during optimization. Our experiments on ImageNet classification and COCO object detection demonstrate INTL's potential in learning superior representations. The code is available at https://github.com/winci-ai/INTL.

2023 Spatio-Temporal Hypergraph Learning for Next POI Recommendation
abstract
Next Point-of-Interest (POI) recommendation task focuses on predicting the immediate next position a user would visit, thus providing appealing location advice. In light of this, graph neural networks (GNNs) based models have recently been emerging as breakthroughs for this task due to their ability to learn global user preferences and alleviate cold-start challenges. Nevertheless, most existing methods merely focus on the relations between POIs, neglecting the higher-order information including user trajectories and the collaborative relations among trajectories. In this paper, we propose the Spatio-Temporal HyperGraph Convolutional Network (STHGCN). This model leverages a hypergraph to capture the trajectory-grain information and learn from user's historical trajectories (intra-user) as well as collaborative trajectories from other users (inter-user). Furthermore, a novel hypergraph transformer is introduced to effectively combine the hypergraph structure encoding with spatio-temporal information. Extensive experiments on real-world datasets demonstrate that our model outperforms the existing state-of-the-art methods and further analysis confirms the effectiveness in alleviating cold-start issues and achieving improved performance for both short and long trajectories.

2021 Rot-Pro: Modeling Transitivity by Projection in Knowledge Graph Embedding
abstract
Knowledge graph embedding models learn the representations of entities and relations in the knowledge graphs for predicting missing links (relations) between entities. Their effectiveness are deeply affected by the ability of modeling and inferring different relation patterns such as symmetry, asymmetry, inversion, composition and transitivity. Although existing models are already able to model many of these relations patterns, transitivity, a very common relation pattern, is still not been fully supported. In this paper, we first theoretically show that the transitive relations can be modeled with projections. We then propose the Rot-Pro model which combines the projection and relational rotation together. We prove that Rot-Pro can infer all the above relation patterns. Experimental results show that the proposed Rot-Pro model effectively learns the transitivity pattern and achieves the state-of-the-art results on the link prediction task in the datasets containing transitive relations.

2020 BioRel: towards large-scale biomedical relation extraction
abstract
BACKGROUND: Although biomedical publications and literature are growing rapidly, there still lacks structured knowledge that can be easily processed by computer programs. In order to extract such knowledge from plain text and transform them into structural form, the relation extraction problem becomes an important issue. Datasets play a critical role in the development of relation extraction methods. However, existing relation extraction datasets in biomedical domain are mainly human-annotated, whose scales are usually limited due to their labor-intensive and time-consuming nature. RESULTS: We construct BioRel, a large-scale dataset for biomedical relation extraction problem, by using Unified Medical Language System as knowledge base and Medline as corpus. We first identify mentions of entities in sentences of Medline and link them to Unified Medical Language System with Metamap. Then, we assign each sentence a relation label by using distant supervision. Finally, we adapt the state-of-the-art deep learning and statistical machine learning methods as baseline models and conduct comprehensive experiments on the BioRel dataset. CONCLUSIONS: Based on the extensive experimental results, we have shown that BioRel is a suitable large-scale datasets for biomedical relation extraction, which provides both reasonable baseline performance and many remaining challenges for both deep learning and statistical methods.

2019 BioRel: A Large-Scale Dataset for Biomedical Relation Extraction
abstract
Valuable biomedical knowledge usually exists in the form of electronic publications and literature, which is growing at an enormous rate. Relation extraction plays a critical role in discovering such knowledge and transform them into structural form. Previous relation extraction datasets in biomedical domain are mainly human-annotated, whose scales are usually limited due to their labor-intensive and time-consuming nature. In this paper, we present BioRel, a large-scale dataset constructed by using Unified Medical Language System (UMLS) as knowledge base and Medline as corpus. Entities in sentences of Medline are identified and linked to UMLS by Metamap. Relation label for each sentence is recognized using distant supervision. We adapt both state-of-the-art deep learning and statistical machine learning methods as baseline models and conduct comprehensive experiments on BioRel. Experimental results show that BioRel is suitable for training and evaluating relation extraction models for both deep learning and statistical methods by providing both reasonable baseline performance and many remaining challenges.
