2023 Experimental Demonstration of Optical OFDM With Polarity-Separated Transmission in Rolling Shutter Based Visible Light Communication
abstract
Using a rolling shutter camera as a receiver, visible light communication (VLC) can achieve a significantly higher sampling rate than the frame rate because of its sequential exposure mechanism. This study focuses on optical orthogonal frequency division multiplexing (OFDM) in a rolling shutter based VLC for further high-speed data rates. Because an image sensor is employed, conventional optical OFDM, such as DC-biased optical OFDM (DCO-OFDM), must fit in the grayscale range of 0–255 levels. Therefore, DCO-OFDM suffers from poor error performance owing to its high PAPR. To address this problem, we propose a polarity-separated transmission, in which the bipolar OFDM signal is separated into positive and negative parts and then transmitted by two LEDs simultaneously. Polarity-separated transmission is expected to double the grayscale range, i.e. 0–511, and improve error performance because it reconstructs the original bipolar signal by combining the received signals from two LEDs. We experimentally demonstrate and compare the symbol error rate (SER) performance of DCO-OFDM and polarity-separated transmissions. Consequently, polarity-separated transmission improved the SER performance by 10–2in the fundamental frequency range of 300–700 Hz when 16-PSK was adopted for subcarrier modulation.

2014 Content hunting for in-network cache: Design and performance analysis
abstract
In-network caching is a core technology for saving network resources and improving the response time in Information-/Content-Centric Networking (ICN/CCN). In an ordinary ICN/CCN, content name based routing is used to find cached content in the network. Although there have been several studies on effective and efficient cache retrieval from in-network caches, we propose a novel content hunting scheme, named Local Tree Hunting (LTH) from the point of view to approach the ideal performance. LTH hunts for the closest node to the request node among the nodes with disseminated cache content. It autonomously adjusts the hunting area by changing the size of the hunting tree depending on the degree to which the content has been disseminated through the network. The proposed scheme was verified in a performance analysis; it was shown to have almost the same level of performance as the case of finding the true closest node. System architecture and operations based on the proposed scheme are also described.

2014 FastPros: screening of reaction knockout strategies for metabolic engineering
abstract
MOTIVATION: Although constraint-based flux analysis of knockout strains has facilitated the production of desirable metabolites in microbes, current screening methods have placed a limitation on the number knockouts that can be simultaneously analyzed. RESULTS: Here, we propose a novel screening method named FastPros. In this method, the potential of a given reaction knockout for production of a specific metabolite is evaluated by shadow pricing of the constraint in the flux balance analysis, which generates a screening score to obtain candidate knockout sets. To evaluate the performance of FastPros, we screened knockout sets to produce each metabolite in the entire Escherichia coli metabolic network. We found that 75% of these metabolites could be produced under biomass maximization conditions by adding up to 25 reaction knockouts. Furthermore, we demonstrated that using FastPros in tandem with another screening method, OptKnock, could further improve target metabolite productivity. AVAILABILITY AND IMPLEMENTATION: Source code is freely available at http://www-shimizu.ist.osaka-u.ac.jp/shimizu_lab/FastPros/, implemented in MATLAB and COBRA toolbox.

2012 Streaming server management scheme for reducing power consumption
abstract
In this paper, we propose an efficient video streaming server management scheme for streaming service that minimizes power consumption while satisfying client's requests. In conventional schemes, the power minimizing policy is calculated by means of simple dynamic programming or linear programing systems. However, these schemes may suffer changing the power minimizing policy substantially when the client's requests change even slightly. This increases the cost of changing streaming servers. On the other hand, our approach minimizes power consumption while satisfying client's requests by considering the number of times the policy is changed. To reduce the number of changes, our scheme uses dynamic programming by considering trends in client's requests and the stream length for each server. Evaluations shows that our scheme reduces power consumption by up to 35%-45% of conventional schemes.

2012 An in silico platform for the design of heterologous pathways in nonnative metabolite production
abstract
BACKGROUND: Microorganisms are used as cell factories to produce valuable compounds in pharmaceuticals, biofuels, and other industrial processes. Incorporating heterologous metabolic pathways into well-characterized hosts is a major strategy for obtaining these target metabolites and improving productivity. However, selecting appropriate heterologous metabolic pathways for a host microorganism remains difficult owing to the complexity of metabolic networks. Hence, metabolic network design could benefit greatly from the availability of an in silico platform for heterologous pathway searching. RESULTS: We developed an algorithm for finding feasible heterologous pathways by which nonnative target metabolites are produced by host microorganisms, using Escherichia coli, Corynebacterium glutamicum, and Saccharomyces cerevisiae as templates. Using this algorithm, we screened heterologous pathways for the production of all possible nonnative target metabolites contained within databases. We then assessed the feasibility of the target productions using flux balance analysis, by which we could identify target metabolites associated with maximum cellular growth rate. CONCLUSIONS: This in silico platform, designed for targeted searching of heterologous metabolic reactions, provides essential information for cell factory improvement.

2009 Model-based analysis of non-specific binding for background correction of high-density oligonucleotide microarrays
abstract
MOTIVATION: High-density DNA microarrays provide us with useful tools for analyzing DNA and RNA comprehensively. However, the background signal caused by the non-specific binding (NSB) between probe and target makes it difficult to obtain accurate measurements. To remove the background signal, there is a set of background probes on Affymetrix Exon arrays to represent the amount of non-specific signals, and an accurate estimation of non-specific signals using these background probes is desirable for improvement of microarray analyses. RESULTS: We developed a thermodynamic model of NSB on short nucleotide microarrays in which the NSBs are modeled by duplex formation of probes and multiple hypothetical targets. We fitted the observed signal intensities of the background probes with those expected by the model to obtain the model parameters. As a result, we found that the presented model can improve the accuracy of prediction of non-specific signals in comparison with previously proposed methods. This result will provide a useful method to correct for the background signal in oligonucleotide microarray analysis. AVAILABILITY: The software is implemented in the R language and can be downloaded from our website (http://www-shimizu.ist.osaka-u.ac.jp/shimizu_lab/MSNS/).

2008 An improved physico-chemical model of hybridization on high-density oligonucleotide microarrays
abstract
MOTIVATION: High-density DNA microarrays provide useful tools to analyze gene expression comprehensively. However, it is still difficult to obtain accurate expression levels from the observed microarray data because the signal intensity is affected by complicated factors involving probe-target hybridization, such as non-linear behavior of hybridization, non-specific hybridization, and folding of probe and target oligonucleotides. Various methods for microarray data analysis have been proposed to address this problem. In our previous report, we presented a benchmark analysis of probe-target hybridization using artificially synthesized oligonucleotides as targets, in which the effect of non-specific hybridization was negligible. The results showed that the preceding models explained the behavior of probe-target hybridization only within a narrow range of target concentrations. More accurate models are required for quantitative expression analysis. RESULTS: The experiments showed that finiteness of both probe and target molecules should be considered to explain the hybridization behavior. In this article, we present an extension of the Langmuir model that reproduces the experimental results consistently. In this model, we introduced the effects of secondary structure formation, and dissociation of the probe-target duplex during washing after hybridization. The results will provide useful methods for the understanding and analysis of microarray experiments. AVAILABILITY: The method was implemented for the R software and can be downloaded from our website (http://www-shimizu.ist.osaka-u.ac.jp/shimizu_lab/FHarray/).

1997 Poster on A Distributed RAID VOD System
abstract
Summary form only given. We present an implementation of a VOD (video on demand) system that addresses the problem of increasing video stream supply capabilities. To obtain fundamental video stream transfer characteristics on Ethernet, we first performed an experiment in which it became clear that bottlenecks of the CPU of a video server were the most serious. To solve this problem we implemented a distributed RAID4 (Redundant Arrays of Inexpensive Disks) method video server. Distributed RAID means extending the RAID method usually applied to disks to the servers, so as to achieve improvements in performance and reliability. The great advantage of this architecture is that the linear performance improvement can be achieved by adding inexpensive servers of a diffusion model.

1993 Generation and coordination of bipedal locomotion through global entrainment
abstract
G. Taga et al. (1991) proposed that bipedal locomotion is realized as a global limit cycle generated through global entrainment between the neural system composed of neural oscillators and the physical system. Here, the walking movement is shown to be robust against spatiotemporal changes in environmental constraints such as mechanical perturbations and irregular terrain. It is demonstrated that synchronization occurs between two walking bipeds through simple interaction by means of an analysis of a phase response curve. This is confirmed by computer simulation. This implies that the principle of global entrainment is applicable to multilocomotor systems.>

1989 Packet communication protocol for image services on a high-speed multimedia LAN
abstract
The authors describe the requirements for high-speed multimedia communication and propose a high-speed communication protocol to provide congestion-free access and efficient retransmission/flow control. Its usefulness is proved in a 400 Mb/s multiaccess loop local area network (LAN) with a 100 Mb/s user interface. The main characteristics of the protocol are separation of image communication handling, guarantee of no buffer overflow in a network, and end-to-end block-based transfer. Buffer reservation control in the user-network interface and a retransmission scheme based on a long-size block are used to realize high-speed congestion control and error recovery. A multimedia terminal architecture suitable for real-time image communication is also discussed. In the prototype system, a few frames of high-resolution image information can be transferred in a second. Around 26 Mb/s effective throughput between application entities has been obtained.>

1982 An Integrated Voice/Data Terminal with Simple Synchronization Circuits Using an 80 kbit/s Ping-Pong Method
abstract
With recent digital technique progress, digitalization is spreading to subscriber loop systems. In-house systems will be digitalized earlier than other systems. In in-house networks, a pingpong method, especially an 80 kbit/s ping-pong method, using an existing cable pair, is superior to other digital transmission methods due to the sample system structure. For office use, a digital subscriber terminal is required to offer integrated services. However, the already reported 80 kbit/s method is insufficient to provide simultaneous and independent integrated services. This paper presents an 80 kbit/s ping-pong method which has 72 kbit/s capacity for the voice and data communications, so as to provide such integrated services. Furthermore, an experimental integrated terminal, which has simple synchronization circuits, is described.
