2023 ITDetect: a method to detect internal tandem duplication of FMS-like tyrosine kinase (FLT3) from next-generation sequencing data with high sensitivity and clinical application
abstract
Internal tandem duplication (ITD) of the FMS-like tyrosine kinase (FLT3) gene is associated with poor clinical outcomes in patients with acute myeloid leukemia. Although recent methods for detecting FLT3-ITD from next-generation sequencing (NGS) data have replaced traditional ITD detection approaches such as conventional PCR or fragment analysis, their use in the clinical field is still limited and requires further information. Here, we introduce ITDetect, an efficient FLT3-ITD detection approach that uses NGS data. Our proposed method allows for more precise detection and provides more detailed information than existing in silico methods. Further, it enables FLT3-ITD detection from exome sequencing or targeted panel sequencing data, thereby improving its clinical application. We validated the performance of ITDetect using NGS-based and experimental ITD detection methods and successfully demonstrated that ITDetect provides the highest concordance with the experimental methods. The program and data underlying this study are available in a public repository.

2007 EcoProDB: the Escherichia coli protein database
abstract
UNLABELLED: EcoProDB is a web-based database for comparative proteomics of Escherichia coli. The database contains information on E. coli proteins identified on 2D gels along with other resources collected from various databases and published literature, with a special feature of showing the expression levels of E. coli proteins under different genetic and environmental conditions. It also provides comparative information of subcellular localization, theoretical 2D map, experimental 2D map and integrated protein information via an interactive web interface and application such as the Map Browser. Users can also upload their own 2D gels, extract core information associated with the proteins and 2D gel results from different experiments and consequently generate new knowledge and hypotheses for further studies. AVAILABILITY: EcoProDB database system is accessible at http://eecoli.kaist.ac.kr.

2005 MFAML: a standard data structure for representing and exchanging metabolic flux models
abstract
SUMMARY: MFAML is a standard data structure designed for the formal representation and effective exchange of metabolic flux models. It allows for the explicit description of stationary states of a metabolic system by defining environmental/genetic conditions of the system, e.g. flux measurements, balancing constraints and physiological objectives as well as basic information on metabolites and reactions. In addition, a library of MFAML comprising a model parser and a converter provides an open framework for establishing the pipeline from metabolic modeling to metabolic flux analysis. AVAILABILITY: MFAML (version 1) is fully described and available at http://mbel.kaist.ac.kr/mfaml/.

2003 MetaFluxNet: the management of metabolic reaction information and quantitative metabolic flux analysis
abstract
SUMMARY: MetaFluxNet is a program package for managing information on the metabolic reaction network and for quantitatively analyzing metabolic fluxes in an interactive and customized way. It allows users to interpret and examine metabolic behavior in response to genetic and/or environmental modifications. As a result, quantitative in silico simulations of metabolic pathways can be carried out to understand the metabolic status and to design the metabolic engineering strategies. The main features of the program include a well-developed model construction environment, user-friendly interface for metabolic flux analysis (MFA), comparative MFA of strains having different genotypes under various environmental conditions, and automated pathway layout creation. AVAILABILITY: http://mbel.kaist.ac.kr/ SUPPLEMENTARY INFORMATION: A manual for MetaFluxNet is available as PDF file.
