| 2013 | CellH5: a format for data exchange in high-content screeningabstractUNLABELLED: High-throughput microscopy data require a diversity of analytical approaches. However, the construction of workflows that use algorithms from different software packages is difficult owing to a lack of interoperability. To overcome this limitation, we present CellH5, an HDF5 data format for cell-based assays in high-throughput microscopy, which stores high-dimensional image data along with inter-object relations in graphs. CellH5Browser, an interactive gallery image browser, demonstrates the versatility and performance of the file format on live imaging data of dividing human cells. CellH5 provides new opportunities for integrated data analysis by multiple software platforms. AVAILABILITY: Source code is freely available at www.github.com/cellh5 under the GPL license and at www.bioconductor.org/packages/release/bioc/html/rhdf5.html under the Artistic-2.0 license. Demo datasets and the CellH5Browser are available at www.cellh5.org. A Fiji importer for cellh5 will be released soon. | 2006 | Feature Selection for Evaluating Fluorescence Microscopy Images in Genome-Wide Cell ScreensabstractWe investigate different approaches for efficient feature space reduction and compare different methods for cell classification. The application context is the development of automatic methods for analysing fluorescence microscopy images with the goal to identify those genes that are involved in the mitosis of human cells (cell division). We distinguish four cell classes comprising interphase cells, mitotic cells, apoptotic cells, and cells with clustered nuclei. Feature space reduction was performed using the Principal Component Analysis and Independent Component Analysis methods. Six classification methods were examined including unsupervised clustering algorithms such as K-means, Hard Competitive Learning, and Neural Gas as well as Hierarchical Clustering, Support Vector Machines, and Random Forests classifiers. Detailed results on the cell image classification accuracy and computational efficiency achieved using different feature sets and different classification methods are reported. | 1991 | HADES-high-level architecture development and exploration systemabstractThe authors propose a new approach to high level behavioural synthesis starting from an algorithmic description in Hardware C. The algorithm is compiled into a corresponding data/control flow graph including several optimizations. The behavioural synthesis part of the system performs transformations like loop unrolling, parallelization, etc., whereby the user is supported through a feedback loop. For final structural synthesis an advanced tool based on genetic algorithms is provided. Layout synthesis is assumed to be performed by available tools like the GENESIL silicon compiler.> Peter Pöchmüller, Michael Held, Norbert Wehn, Manfred Glesner |
