| 2025 | CAMERA: Cross-Feature Aligned Model for Recognizing Top Antimicrobial PeptidesabstractAntimicrobial peptides (AMPs) represent a mechanistically distinct therapeutic strategy to combat antimicrobial resistance, yet their discovery is hindered by sequence diversity, experimental noise in assays, and strain-specific activity. We present CAMERA, a cross-feature aligned ranking framework that fuses protein-language embeddings, predicted secondary structure and physicochemical descriptors via an information-maximising alignment loss. CAMERA employs a Mixture-of-Experts (MoE) router to dynamically activate taskadaptive subnetworks, enabling efficient multi-species generalization. To benchmark fine-grained antibacterial efficacy, we curate Bac11, an 11-species dataset with horizontally comparable minimum-inhibitory-concentration labels. On Bac11 and two public single-species datasets, CAMERA improves NDCG@5 by 36.66 percentage points and AUC by 3.57 percentage points over state-of-the-art baselines. Ablation studies demonstrate that cross-modal alignment and an auxiliary attribute regressor contribute substantial, complementary improvements. Our results indicate that multimodal learning-to-rank with conditional computation offers a scalable approach for strain-aware AMP discovery and can be extended to other peptide-driven therapeutic tasks. | 2024 | Neural Embeddings for kNN Search in Biological SequenceabstractBiological sequence nearest neighbor search plays a fundamental role in bioinformatics. To alleviate the pain of quadratic complexity for conventional distance computation, neural distance embeddings, which project sequences into geometric space, have been recognized as a promising paradigm. To maintain the distance order between sequences, these models all deploy triplet loss and use intuitive methods to select a subset of triplets for training from a vast selection space. However, we observed that such training often enables models to distinguish only a fraction of distance orders, leaving others unrecognized. Moreover, naively selecting more triplets for training under the state-of-the-art network not only adds costs but also hampers model performance. In this paper, we introduce Bio-kNN: a kNN search framework for biological sequences. It includes a systematic triplet selection method and a multi-head network, enhancing the discernment of all distance orders without increasing training expenses. Initially, we propose a clustering-based approach to partition all triplets into several clusters with similar properties, and then select triplets from these clusters using an innovative strategy. Meanwhile, we noticed that simultaneously training different types of triplets in the same network cannot achieve the expected performance, thus we propose a multi-head network to tackle this. Our network employs a convolutional neural network(CNN) to extract local features shared by all clusters, and then learns a multi-layer perception(MLP) head for each cluster separately. Besides, we treat CNN as a special head, thereby integrating crucial local features which are neglected in previous models into our model for similarity recognition. Extensive experiments show that our Bio-kNN significantly outperforms the state-of-the-art methods on two large-scale datasets without increasing the training cost. | 2024 | Predictive and Near-Optimal Sampling for View Materialization in Video DatabasesabstractScalable video query optimization has re-emerged as an attractive research topic in recent years. The OTIF system, a video database with cutting-edge efficiency, has introduced a new paradigm of utilizing view materialization to facilitate online query processing. Specifically, it stores the results of multi-object tracking queries to answer common video queries with sub-second latency. However, the cost associated with view materialization in OTIF is prohibitively high for supporting large-scale video streams. In this paper, we study efficient MOT-based view materialization in video databases. We first conduct a theoretical analysis and establish two types of optimality measures that serve as lower bounds for video frame sampling. In order to minimize the number of processed video frames, we propose a novel predictive sampling framework, namely LEAP, exhibits near-optimal sampling performance. Its efficacy relies on a data-driven motion manager that enables accurate trajectory prediction, a compact object detection model via knowledge distillation, and a robust cross-frame associator to connect moving objects in two frames with a large time gap. Extensive experiments are conducted in 7 real datasets, with 7 baselines and a comprehensive query set, including selection, aggregation and top-k queries. The results show that with comparable query accuracy to OTIF, our LEAP can reduce the number of processed video frames by up to 9× and achieve 5× speedup in query processing time. Moreover, LEAP demonstrates impressive throughput when handling large-scale video streams, as it leverages a single NVIDIA RTX 3090ti GPU to support real-time MOT-based view materialization from 160 video streams simultaneously. | 2023 | Failure Detection for Motion Prediction of Autonomous Driving: An Uncertainty PerspectiveabstractMotion prediction is essential for safe and efficient autonomous driving. However, the inexplicability and uncertainty of complex artificial intelligence models may lead to unpredictable failures of the motion prediction module, which may mislead the system to make unsafe decisions. Therefore, it is necessary to develop methods to guarantee reliable autonomous driving, where failure detection is a potential direction. Uncertainty estimates can be used to quantify the degree of confidence a model has in its predictions and may be valuable for failure detection. We propose a framework of failure detection for motion prediction from the uncertainty perspective, considering both motion uncertainty and model uncertainty, and formulate various uncertainty scores according to different prediction stages. The proposed approach is evaluated based on different motion prediction algorithms, uncertainty estimation methods, uncertainty scores, etc., and the results show that uncertainty is promising for failure detection for motion prediction but should be used with caution. | 2023 | Fuse feeds as one: cross-modal framework for general identification of AMPsabstractAntimicrobial peptides (AMPs) are promising candidates for the development of new antibiotics due to their broad-spectrum activity against a range of pathogens. However, identifying AMPs through a huge bunch of candidates is challenging due to their complex structures and diverse sequences. In this study, we propose SenseXAMP, a cross-modal framework that leverages semantic embeddings of and protein descriptors (PDs) of input sequences to improve the identification performance of AMPs. SenseXAMP includes a multi-input alignment module and cross-representation fusion module to explore the hidden information between the two input features and better leverage the fusion feature. To better address the AMPs identification task, we accumulate the latest annotated AMPs data to form more generous benchmark datasets. Additionally, we expand the existing AMPs identification task settings by adding an AMPs regression task to meet more specific requirements like antimicrobial activity prediction. The experimental results indicated that SenseXAMP outperformed existing state-of-the-art models on multiple AMP-related datasets including commonly used AMPs classification datasets and our proposed benchmark datasets. Furthermore, we conducted a series of experiments to demonstrate the complementary nature of traditional PDs and protein pre-training models in AMPs tasks. Our experiments reveal that SenseXAMP can effectively combine the advantages of PDs to improve the performance of protein pre-training models in AMPs tasks. | 2023 | How Does Traffic Environment Quantitatively Affect the Autonomous Driving Prediction?abstractAccurate trajectory prediction is essential for safe and efficient autonomous driving in complex traffic environments. While artificial intelligence has shown great promise in improving prediction accuracy, its inherent uncertainty and lack of explainability may lead to unpredictable failures, creating challenges for safety-critical decision-making. This study aims to address these challenges by exploring the impact of traffic environment on prediction algorithms. The study proposes a trajectory prediction framework with epistemic uncertainty estimation ability to output high uncertainty when facing unforeseeable or unknown scenarios. The framework analyzes the environmental effect on the trajectory prediction by considering scenario features and shifts. Features are divided into kinematic features of a target agent, features of surrounding traffic participants, and other scenario features. Feature correlation and importance analyses are performed to study their influence on prediction error and epistemic uncertainty. The impact of unavoidable distributional shifts in the real world on trajectory predictions is investigated using multiple intersection datasets. The results indicate that deep ensemble-based methods have advantages in improving robustness while estimating epistemic uncertainty. Consistent conclusions were obtained from the correlation and importance analyses, indicating that kinematic features of the target agent have relatively strong effects on both prediction error and epistemic uncertainty. Finally, the study analyzes the accuracy deterioration caused by distributional shifts and the potential of the deep ensemble-based method. Through deep ensemble, the errors of the prediction methods based on GRIP++ and Trajectron++ have been improved by 6.4% and 10.8% in the same-dataset test, and 6.3% and 10.8% in the cross-dataset test. | 2012 | A cluster-based energy efficient MAC protocol for multi-hop cognitive radio sensor networksabstractIn this paper,we concentrate on the design, implementation and performance evaluation of the medium access control (MAC) for the multi-hop sensor networks. Being operated in unlicensed bands, the battery-operated sensor nodes need to sense available spectrum and consume precious energy. Taking account of the cognitive radio as well as the traditional characters of the wireless sensor networks, we design a MAC protocol for the cognitive radio sensor network (CRSN) that supplies schemes for solution. We propose a cluster-based protocol (KoN-MAC) for the battery-operated sensor nodes in multi-hop networks, which allows sensor nodes to dynamically select an interference free channel for data communication. We evaluate the performance of the proposed protocol by NS-2 and the simulation results show that our protocol can achieve better energy gains as well as higher throughput, less delay and lower packet loss radio.
