2025 Pragmatic soft-decision data readout of encoded large DNA
abstract
The encoded large DNA can be cloned and stored in vivo, capable of write-once and stable replication for multiple retrievals, offering potential in economic data archiving. Nanopore sequencing is advantageous in data access of large DNA due to its rapidity and long-read sequencing capability. However, the data readout is commonly limited by insertion and deletion (indel) errors and sequence assembly complexity. Here, a pragmatic soft-decision data readout is presented, achieving assembly-free sequence reconstruction, indel error correction, and ultra-low coverage data readout. Specifically, the watermark is cleverly embedded within large DNA fragments, allowing for the direct localization of raw reads via watermark alignment to avoid complex read assembly. A soft-decision forward-backward algorithm is proposed, which can identify indel errors and provide probability information to the error correction code, enabling error-free data recovery. Additionally, a minimum state transition is maintained, and a read segmentation is incorporated to achieve fast information reading. The readout assays for two circular plasmids (~51 kb) with different coding rates were demonstrated and achieved error-free recovery directly from noisy reads (error rate ~1%) at coverage of 1-4×. Simulations conducted on large-scale datasets across various error rates further confirm the scalability of the method and its robust performance under extreme conditions. This readout method enables nearly single-molecule recovery of large DNA, particularly suitable for rapid readout of DNA storage.

2025 Boosting Adversarial Transferability via Relative Feature Importance-Aware Attacks
abstract
Modern deep neural networks are known highly vulnerable to adversarial examples. As a pioneering work, the fast gradient sign method (FGSM) is proved more transferable in black-box attacks than its multi-small-step extension, i.e., iterative-FGSM, particularly being restricted by a limited number of iterations. This paper revisits their early, representative successor MI-FGSM as a baseline, i.e., iterative-FGSM with momentum, and introduces an innovative boosting idea different from either FGSM-inspired algorithms or other mainstream methods. For one thing, during gradient backpropogation of MI-FGSM, the proposed approach merely requires amending the chain rule with respect to adversarial images using the counterpart original images. For another, a credible analysis has revealed that such a naively boosted MI-FGSM essentially performs a special kind of intermediate-layer attacks. In specific, the notable finding in the paper is a new principle of adversarial transferability guided by the relative feature importance, emphasizing the significance of semantically non-critical information for the first time in the literature, although originally thought to be weak in large. Experimental results on various leading victim models, both undefended and defended, demonstrate that the new approach incorporating robust gradients has indeed attained stronger adversarial transferability than state-of-the-art works. 2021 Interactive Image Segmentation Based on Label Pair Diffusion
abstract
This article explores the relationships between image element pairs and label pairs and extends label diffusion to label pair diffusion for the interactive image segmentation task. Compared with label diffusion, more accurate relationships between unlabeled and labeled data can be captured on a tensor product graph (TPG) by using higher order information, and more complex interactions among image elements and finer relationships between image element pairs and label pairs are explored in label pair diffusion (LPD) process. We first establish a prior label estimation framework to measure the label pair prior probability. Then, a probability learning process on TPG is designed to smooth the label prior. The learning process is equivalent to an iterative LPD process on the original graph, which makes the proposed algorithm maintain computational efficiency. Finally, the unary label probabilities can be obtained by a total-probability-theorem-based conversion from the binary relationships. Experiments on popular segmentation data sets demonstrate the superior performance of the proposed method.

2021 Optimizing Multi-Query Evaluation in Federated RDF Systems
abstract
This paper revisits the classical problem of multiple query optimization in federated RDF systems. We propose a heuristic query rewriting-based approach to optimize the evaluation of multiple queries. This approach can take advantage of SPARQL 1.1 to share the common computation of multiple queries while considering the cost of both query evaluation and data shipment. Although we prove that finding the optimal rewriting for multiple queries is NP-complete, we propose a heuristic rewriting algorithm with a bounded approximation ratio. Furthermore, we propose an efficient method to use the interconnection topology between RDF sources to filter out irrelevant sources, and utilize some characteristics of SPARQL 1.1 to optimize multiple joins of intermediate matches. The extensive experimental studies show that the proposed techniques are effective, efficient and scalable.

2019 Adversarial Representation Learning for Dynamic Scene Deblurring: A Simple, Fast and Robust Approach
abstract
In this paper, we investigate a novel learning-based method for dynamic scene deblurring. Since the inference model is formulated as an encoder-decoder, the core task has turned to learning blur-invariant hidden features from the blurred images to a great degree. To achieve state-of-the-art results in terms of both deblurring accuracy and efficiency, a simple, robust and computationally efficient deep auto-encoder is developed tailored specifically for blind deblurring, which is learned in an adversarial fashion based on use of the recent Wasserstein generative adversarial networks. Thanks to the designed framework, the new model has shown comparable or superior performance both qualitatively and quantitatively to existing state-of-the-art methods. What is more important, instead of exploiting the multi-scale strategy as previous methods, our model is just single-scale capable of achieving 6 times more efficiency than the closest competitor by Nah et al. [1], which is a more complex multi-scale deep method.

2017 Interactive Image Segmentation via Pairwise Likelihood Learning
abstract
This paper presents an interactive image segmentation approach where the segmentation problem is formulated as a probabilistic estimation manner. Instead of measuring the distances between unseeded pixels and seeded pixels, we measure the similarities between pixel pairs and seed pairs to improve the robustness to the seeds. The unary prior probability of each pixel belonging to the foreground F and background B can be effectively estimated based on the similarities with label pairs (F, F),(F, B),(B, F) and (B, B). Then a likelihood learning framework is proposed to fuse the region and boundary information of the image by imposing the smoothing constraint on the unary potentials. Experiments on challenging data sets demonstrate that the proposed method can obtain better performance than state-of-the-art methods.

2017 Structure-Based Low-Rank Model With Graph Nuclear Norm Regularization for Noise Removal
abstract
Nonlocal image representation methods, including group-based sparse coding and block-matching 3-D filtering, have shown their great performance in application to low-level tasks. The nonlocal prior is extracted from each group consisting of patches with similar intensities. Grouping patches based on intensity similarity, however, gives rise to disturbance and inaccuracy in estimation of the true images. To address this problem, we propose a structure-based low-rank model with graph nuclear norm regularization. We exploit the local manifold structure inside a patch and group the patches by the distance metric of manifold structure. With the manifold structure information, a graph nuclear norm regularization is established and incorporated into a low-rank approximation model. We then prove that the graph-based regularization is equivalent to a weighted nuclear norm and the proposed model can be solved by a weighted singular-value thresholding algorithm. Extensive experiments on additive white Gaussian noise removal and mixed noise removal demonstrate that the proposed method achieves a better performance than several state-of-the-art algorithms.

2014 One billion word benchmark for measuring progress in statistical language modeling
abstract
We propose a new benchmark corpus to be used for measuring progress in statistical language modeling. With almost one billion words of training data, we hope this benchmark will be useful to quickly evaluate novel language modeling techniques, and to compare their contribution when combined with other advanced techniques. We show performance of several well-known types of language models, with the best results achieved with a recurrent neural network based language model. The baseline unpruned Kneser-Ney 5-gram model achieves perplexity 67.6; a combination of techniques leads to 35% reduction in perplexity, or 10% reduction in cross-entropy (bits), over that baseline. The benchmark is available as a code.google.com project; besides the scripts needed to rebuild the training/held-out data, it also makes available log-probability values for each word in each of ten held-out data sets, for each of the baseline n-gram models.

2013 A hybrid active contour model with structure feature for image segmentation
abstract
We propose a structured feature active contour model based on the level set method for image segmentation. We make the following two contributions. First, an adaptive data fitting term detects intensity variation based on the direction and global information. Second, integrated with a structured gradient vector flow (SGVF) method, we formulate a new regularization term with respect to the level set function via the duality formulation to penalize the length of active contour. We compare the proposed method to the classical active contour methods and demonstrate through the experiments on synthetic and medical images.

abstract
In this paper, a new region-based active contour model is proposed for image segmentation. Different from the general region-based active contour models, this model partitions the regions of interests in images depending on the local statistics of the intensity and the magnitude of gradient in the neighborhood of the contour. Inspired by the structure tensor method, an improved regularization term is defined through the duality formulation to penalize the length of region boundaries. Experiments on medical images demonstrate the proposed model outperforms the classical segmentation models in terms of efficiency and accuracy.

2010 A graph polynomial for independent sets of bipartite graphs
abstract
We introduce a new graph polynomial that encodes interesting properties of graphs, for example, the number of matchings, the number of perfect matchings, and, for bipartite graphs, the number of independent sets (#BIS). We analyze the complexity of exact evaluation of the polynomial at rational points and show a dichotomy result---for most points exact evaluation is #P-hard (assuming the generalized Riemann hypothesis) and for the rest of the points exact evaluation is trivial. We propose a natural Markov chain to approximately evaluate the polynomial for a range of parameters. We prove an upper bound on the mixing time of the Markov chain on trees. As a by-product we show that the ``single bond flip'' Markov chain for the random cluster model is rapidly mixing on constant tree-width graphs.

abstract
We consider the practical NP-complete problem of finding a minimum weight spanning tree with both edge weights and inner nodes weights. We present two polynomial time algorithms with approximation factors of 2.35 · ln n and 2Hn, respectively, where n is the number of nodes in the graph and Hn is the n-th Harmonic number. This nearly matches the lower bound of (l-\in )Hn, for any \in \ge 0. We also give an approximation algorithm with approximation factor \Delta - 1, where \Delta is the maximum degree of the graph. For metric spaces, we give a 3.105-approximation algorithm and show that an approximation factor of 1.463 is impossible unless {NP \subseteq DTIME[n^{O(\log longn)} ]}.
