abstract
We present an end-to-end optimization of the innovative Arbitrary high-order DERivative Discontinuous Galerkin (ADER-DG) software SeisSol targeting Intel® Xeon Phi coprocessor platforms, achieving unprecedented earthquake model complexity through coupled simulation of full frictional sliding and seismic wave propagation. SeisSol exploits unstructured meshes to flexibly adapt for complicated geometries in realistic geological models. Seismic wave propagation is solved simultaneously with earthquake faulting in a multiphysical manner leading to a heterogeneous solver structure. Our architecture aware optimizations deliver up to 50% of peak performance, and introduce an efficient compute-communication overlapping scheme shadowing the multiphysics computations. SeisSol delivers near-optimal weak scaling, reaching 8.6 DP-PFLOPS on 8,192 nodes of the Tianhe-2 supercomputer. Our performance model projects reaching 18 -- 20 DP-PFLOPS on the full Tianhe-2 machine. Of special relevance to modern civil engineering needs, our pioneering simulation of the 1992 Landers earthquake shows highly detailed rupture evolution and ground motion at frequencies up to 10 Hz.

abstract
Summary form only given. Multi-core technologies, application specific accelerators and fault tolerance requirements are defining a new hardware basis for high performance computing systems. Multi-core will make evolve parallelism from a niche product in HPC to the standard programming model and, therefore, trigger new developments in languages, environments and tools. Accelerators and dynamic system behaviour from fault tolerance will make virtualization techniques necessary to support programmability. Energy efficiency as a new optimization target for HPCN systems will force future systems to bring all of these techniques together.

2004 Development and implementation of a parallel algorithm for the fast design of oligonucleotide probe sets for diagnostic DNA microarrays
abstract
Abstract We describe an accurate method for the automatic parallel generation of oligonucleotide probe sets for DNA microarrays. This approach includes a component for high‐performance specificity evaluation of designed probes in large data sets. The three main algorithmic components of the method, namely probe preselection, hybridization prediction and probe selection are explained in detail. We introduce new combinatorial techniques for the efficient selection of probe sets of high differentiation capability even from sequence databases of conserved homologous genes. These techniques include the automatic generation of group specific probes as well as the design of excluding probes. A basic prototype has been implemented including a shared memory parallelization. Test runs have been performed on a multiprocessor personal computer with subsets of a small subunit ribosomal ribonucleic acid database, containing very conserved sequence data. The applicability of our program is pointed out by designing a set of oligonucleotide probes that shall allow a comprehensive parallel identification and differentiation of several groups of extremophilic prokaryotes by DNA microarray. The probe set is accessible via the Internet. On applying the parallel version on a dual processor system an efficiency of 80% was achieved. Copyright © 2004 John Wiley & Sons, Ltd.
