2025 MDNN: memetic deep neural network for genomic prediction
abstract
Genomic prediction (GP) has made significant progress in the field of breeding. Traditional linear models perform well in handling simple traits but have limitations in extracting nonlinear features for complex traits. The introduction of deep learning (DL) techniques has provided a new approach to GP, especially suited for high-dimensional data processing and complex trait prediction. However, traditional DL models require manual design of the network architecture, which necessitates continuous experimentation and modification. In this paper, we propose a new framework, MDNN, that utilizes the memetic algorithm for neural architecture search and automatically optimizes the network architecture. Compared with the DNNGP, MDNN achieved a 36.49% improvement in the average Pearson correlation coefficient on the wheat599 dataset and a 12.28% improvement on the wheat2000 dataset.

2025 Inter-view contrastive learning and miRNA fusion for lncRNA-protein interaction prediction in heterogeneous graphs
abstract
Predicting long non-coding RNA (lncRNA)-protein interactions is essential for understanding biological processes and discovering new therapeutic targets. In this study, we propose a novel model based on inter-view contrastive learning and miRNA fusion for lncRNA-protein interaction (LPI) prediction, called ICMF-LPI, which utilizes a heterogeneous information network to enhance LPI prediction. The model integrates miRNA as a mediator, constructing an lncRNA-miRNA-protein network, and employs metapath to extract diverse relationships from heterogeneous graphs. By fusing miRNA-related information and leveraging contrastive learning across inter-views, ICMF-LPI effectively captures potential interactions. Experimental results, including five-fold cross-validation, demonstrate the model's superior performance compared to several state-of-the-art methods, with significant improvements in the area under the receiver operating characteristic curve and the area under the precision-recall curve metrics. Notably, even when direct LPI connections are excluded, ICMF-LPI still achieves competitive predictive accuracy, performing comparably or better than some existing models. This demonstrates that the proposed model is effective in scenarios where direct interaction data are unavailable. This approach offers a promising direction for developing predictive models in bioinformatics, particularly in challenging conditions.

2025 Multi-feature fusion network with marginal focal dice loss for multi-label therapeutic peptide prediction
abstract
Accurately predicting the functions of multi-functional therapeutic peptides is crucial for the development of related drugs. However, existing peptide function prediction methods largely rely on either a single type of feature or a single model architecture, limiting prediction accuracy and applicability. Additionally, training better-performing models on datasets with class imbalance issues remains a significant challenge. In this study, we propose the multi-functional therapeutic peptide of multi-feature fusion prediction (MFTP_MFFP) model, a novel method for predicting the functionality of multi-functional therapeutic peptides. This approach uses various encoding techniques to process peptide sequence data, generating multiple features that help the model learn hidden information within the sequences. To maximize the effectiveness of these features, we propose a gated feature fusion module that efficiently integrates them. The module assigns learnable gating weights to each feature, optimizing integration and enhancing fusion efficiency. The fused features are then passed into a neural network model for feature extraction. Additionally, we propose a marginal focal dice loss function (MFDL) to address the class imbalance and improve the model's prediction performance. Experimental results show that the MFTP_MFFP model outperforms existing models in all evaluation metrics, demonstrating its robustness and effectiveness in multi-functional therapeutic peptide prediction tasks.

2024 Towards Optimal Lane-changing Coordination of CAVs in Multi-lane Mixed Traffic Scenarios
abstract
Lane changing is a fundamental but challenging operation for moving vehicles. Connected and Automated Vehicles(CAVs) enable autonomous vehicles to cooperate with each other to accomplish the lane changing tasks, profiting from their communication ability. However, dispatching CAVs in mixed traffic remains difficult due to the stochastic behaviors and uncertain intentions of Human-Driven Vehicles(HDVs). To tackle this issue, this paper devises a coordination approach based on Conflict-Based Search(CBS) theory. Firstly, HDVs are accurately modeled as constraints to enable usage of CBS in the mixed traffic. Additionally, virtual goals are introduced to search CAVs’ priority and outlets along with path finding. Furthermore, we optimize the performance of CBS in dense traffic by defining the concept of following vehicles. Experiments show that performance is improved by utilizing new conflict prioritizing rules and a heuristic value calculation method that derived from following vehicles. Finally, we introduce grouping vehicles to extend the proposed method for solving extremely dense and large instances at a scale of more than one hundred without significant loss in efficiency.

2023 UCLF: An Uncertainty-Aware Cooperative Lane-Changing Framework for Connected Autonomous Vehicles in Mixed Traffic
abstract
Human-driven vehicles (HDVs) will still exist for a long time as we move towards the era of connected autonomous vehicles (CAVs). It is challenging to ensure the safety of the system and improve the efficiency of convoys in mixed traffic environments due to the stochastic behaviors and uncertain intentions of HDVs. To address these issues, this paper develops an uncertainty-aware cooperative lane-changing framework, termed UCLF, for CAVs based on partially observable Markov decision process (POMDP). We extend POMDP to multi-agent cooperative lane-changing by prioritizing CAVs according to lane-changing urgency and planning for CAVs sequentially. Two novel cooperation mechanisms, namely cooperative implicit branching and cooperative explicit pruning, are proposed to promote efficiency and ensure safety. Numerical experiments are conducted to show the smooth and efficient lane-changing maneuvers under intention uncertainty. Compared to baseline, UCLF achieves up to 28.7% decrease in total travel time on average. We also validate UCLF in a real multi-AGV (Automated Guided Vehicle) system to demonstrate the usability and reliability of our study.

2021 Adaptive Dropout Method Based on Biological Principles
abstract
Dropout is one of the most widely used methods to avoid overfitting neural networks. However, it rigidly and randomly activates neurons according to a fixed probability, which is not consistent with the activation mode of neurons in the human cerebral cortex. Inspired by gene theory and the activation mechanism of brain neurons, we propose a more intelligent adaptive dropout, in which a variational self-encoder (VAE) overlaps to an existing neural network to regularize its hidden neurons by adaptively setting activities to zero. Through alternating iterative training, the discarding probability of each hidden neuron can be learned according to the weights and thus effectively avoid the shortcomings of the standard dropout method. The experimental results in multiple data sets illustrate that this method can better suppress overfitting in various neural networks than can the standard dropout. Additionally, this adaptive dropout technique can reduce the number of neurons and improve training efficiency.

2019 Regularized Adversarial Training (RAT) for Robust Cellular Electron Cryo Tomograms Classification
abstract
Cellular Electron Cryo Tomography (CECT) 3D imaging has permitted biomedical community to study macromolecule structures inside single cells with deep learning approaches. Many deep learning-based methods have since been developed to classify macromolecule structures from tomograms with high accuracy. However, several recent studies have demonstrated the lack of robustness in these models against often-imperceptible, designed changes of input. Therefore, making existing subtomogram-classification models robust remains a serious challenge. In this paper, we study the robustness of the state-of-the-art subtomogram classifier on CECT images and propose a method called Regularized Adversarial Training (RAT) to defend the classifier against a wide range of designed threats. Our results show that RAT improves robustness for CECT image classification over the previous methods.

2018 A New Varying-Parameter Recurrent Neural-Network for Online Solution of Time-Varying Sylvester Equation
abstract
Solving Sylvester equation is a common algebraic problem in mathematics and control theory. Different from the traditional fixed-parameter recurrent neural networks, such as gradient-based recurrent neural networks or Zhang neural networks, a novel varying-parameter recurrent neural network, [called varying-parameter convergent-differential neural network (VP-CDNN)] is proposed in this paper for obtaining the online solution to the time-varying Sylvester equation. With time passing by, this kind of new varying-parameter neural network can achieve super-exponential performance. Computer simulation comparisons between the fixed-parameter neural networks and the proposed VP-CDNN via using different kinds of activation functions demonstrate that the proposed VP-CDNN has better convergence and robustness properties.
