2026 Biobanking for intelligent medicine: assessment and evaluation with the SHARE principle
abstract
BACKGROUND: Biobanks are essential for intelligent medicine but face fragmentation and heterogeneity. No standardized framework exists for assessing biobank data value using public information; this study addresses this gap. MATERIALS AND METHODS: We systematically evaluated 94 global biobanks (2010-2024) through a literature review and structured data extraction. Based on 12 international standards, we developed the 5-dimensional SHARE principle (Standardization, Hierarchical structuring, Analytical compatibility, Regulatory compliance, Evolutionary adaptability), operationalized into 10 indicators with a 4-tier scoring system. GPT-4o provided AI-supported prescoring, which was validated by 10 experts and through case studies, including RARPKB. RESULTS: The SHARE principle and a classification map of 94 biobanks were generated. AI and expert scoring showed substantial consistency (κ = 0.62; 95% CI, 0.54-0.70). Biobanks were categorized into 4 tiers: Traditional (60-69), Data-Driven (70-79), Knowledge-Guided (80-89), and Generative and Reasoning-oriented Biobank (90-100). Case validation confirmed utility for disease-specific biobanks. DISCUSSION: We highlight the principal findings, critically examine the reliance on public documentation, propose mitigation strategies, and discuss indicator weighting and implications for translational informatics. CONCLUSIONS: The SHARE principle provides a scalable, standardized method for assessing biobank data value, supporting biobank development, resource discovery, and the development of AI-driven biomedical ecosystems for intelligent medicine.

2024 PCAO2: an ontology for integration of prostate cancer associated genotypic, phenotypic and lifestyle data
abstract
Disease ontologies facilitate the semantic organization and representation of domain-specific knowledge. In the case of prostate cancer (PCa), large volumes of research results and clinical data have been accumulated and needed to be standardized for sharing and translational researches. A formal representation of PCa-associated knowledge will be essential to the diverse data standardization, data sharing and the future knowledge graph extraction, deep phenotyping and explainable artificial intelligence developing. In this study, we constructed an updated PCa ontology (PCAO2) based on the ontology development life cycle. An online information retrieval system was designed to ensure the usability of the ontology. The PCAO2 with a subclass-based taxonomic hierarchy covers the major biomedical concepts for PCa-associated genotypic, phenotypic and lifestyle data. The current version of the PCAO2 contains 633 concepts organized under three biomedical viewpoints, namely, epidemiology, diagnosis and treatment. These concepts are enriched by the addition of definition, synonym, relationship and reference. For the precision diagnosis and treatment, the PCa-associated genes and lifestyles are integrated in the viewpoint of epidemiological aspects of PCa. PCAO2 provides a standardized and systematized semantic framework for studying large amounts of heterogeneous PCa data and knowledge, which can be further, edited and enriched by the scientific community. The PCAO2 is freely available at https://bioportal.bioontology.org/ontologies/PCAO, http://pcaontology.net/ and http://pcaontology.net/mobile/.

2023 ViMRT: a text-mining tool and search engine for automated virus mutation recognition
abstract
MOTIVATION: Virus mutation is one of the most important research issues which plays a critical role in disease progression and has prompted substantial scientific publications. Mutation extraction from published literature has become an increasingly important task, benefiting many downstream applications such as vaccine design and drug usage. However, most existing approaches have low performances in extracting virus mutation due to both lack of precise virus mutation information and their development based on human gene mutations. RESULTS: We developed ViMRT, a text-mining tool and search engine for automated virus mutation recognition using natural language processing. ViMRT mainly developed 8 optimized rules and 12 regular expressions based on a development dataset comprising 830 papers of 5 human severe disease-related viruses. It achieved higher performance than other tools in a test dataset (1662 papers, 99.17% in F1-score) and has been applied well to two other viruses, influenza virus and severe acute respiratory syndrome coronavirus-2 (212 papers, 96.99% in F1-score). These results indicate that ViMRT is a high-performance method for the extraction of virus mutation from the biomedical literature. Besides, we present a search engine for researchers to quickly find and accurately search virus mutation-related information including virus genes and related diseases. AVAILABILITY AND IMPLEMENTATION: ViMRT software is freely available at http://bmtongji.cn:1225/mutation/index.

2023 Path Generation for a Given Performance Evaluation Value Interval by Modifying Bat Algorithm with Heuristic
abstract
Path generation means generating a path or a set of paths so that the generated path meets specified properties or constraints. To our knowledge, generating a path with the performance evaluation value of the path within a given value interval has received scant attention. This paper subtly formulates the path generation problem as an optimization problem by designing a reasonable fitness function, adapts the Markov decision process with reward model into a weighted digraph by eliminating multiple edges and non-goal dead nodes, constructs the path by using a priority-based indirect coding scheme, and finally modifies the bat algorithm with heuristic to solve the optimization problem. Simulation experiments were carried out for different objective functions, population size, number of nodes, and interval ranges. Experimental results demonstrate the effectiveness and superiority of the proposed algorithm.

2020 A CNN Model for Herb Identification Based on Part Priority Attention Mechanism
abstract
Automated herb identification plays an important role in protecting and investigating the herbs for botanists, which has been widely applied in the field of cosmetic, medical and food industry areas. Traditionally, due to the complicated background and various herb patterns, herb discriminative feature extractions is a hard work. And some existing methods may not be applicable when the herbs exist in actual wild environment. Therefore, how to locate the valid herb regions and extract the effective features is an open issue. In this paper, a novel CNN model is proposed for herb identification by using the part-information perception module (PPM) and species classification module (SCM). A new attention mechanism, namely part priority attention mechanism (PPAM), is proposed by training PPM independently with herb part labels. It should be pointed out that the proposed PPAM can guide the model to focus on the position of herb parts and suppress the irrelevant noisy regions. Moreover, depthwise separable convolution and label smoothing technique are introduced to decrease the model complexity and regularize the impact of mistake labels. In the experiment part, a large-scale herb dataset is constructed, which consists many kinds of challenging herb species in the wild environment. Additionally, these images contains both species labels and part labels. Experimental results demonstrate that our model achieves obviously improvement in term of accuracy and model size compared with other classical deep learning models.

2013 Hybrid Ontology-Based Information Extraction for Automated Text Grading
abstract
Although automatic text grading systems have reached an accuracy level comparable to human grading, with successful commercial and research implementations (e.g., Latent Semantic Analysis), these systems can provide limited feedback about which statements of the text are incorrect and why they are incorrect. In the present work, we propose the use of a hybrid Ontology-based Information Extraction (OBIE) system to identify both correct and incorrect statements by combining extraction rules and machine learning based information extractors. Experiments show that given 77 student answers to a Cell Biology final exam question, our hybrid system can identify both correct and incorrect statements with high precision and recall measures.
