| 2026 | Predicting diabetic macular edema treatment responses using OCT: Dataset and methods of APTOS competitionabstract• First challenge to focus on pre-treatment stratification for diabetic macular edema (DME): This study pioneers the use of pre-treatment OCT biomarkers to predict individual responses to anti-VEGF therapy, advancing the concept of personalized medicine in DME management. • Large-scale, publicly accessible OCT dataset: The competition provides one of the most comprehensive open-access DME datasets to date, comprising tens of thousands of OCT images from 2,000 patients, significantly addressing the field’s data scarcity. The dataset includes both per-eye and per-scan annotations for several critical retinal biomarkers, enabling a wide range of supervised learning applications. • Benchmark for future research: With 170 registered teams and 41 finalists, the challenge fostered broad engagement. The best team achieved an AUC of 80.06%, highlighting the feasibility of accurate outcome prediction. The challenge provides standardized evaluation metrics and a curated leaderboard, laying the groundwork for reproducible and comparable AI model development in ophthalmic treatment prediction. Diabetic macular edema (DME) significantly contributes to visual impairment in diabetic patients. Treatment responses to intravitreal therapies vary, highlighting the need for patient stratification to predict therapeutic benefits and enable personalized strategies. To our knowledge, this study is the first to explore pre-treatment stratification for predicting DME treatment responses. To advance this research, we organized the 2nd Asia-Pacific Tele-Ophthalmology Society (APTOS) Big Data Competition in 2021. The competition focused on improving predictive accuracy for anti-VEGF therapy responses using ophthalmic OCT images. We provided a dataset containing tens of thousands of OCT images from 2,000 patients with labels across four sub-tasks. This paper details the competition’s structure, dataset, leading methods, and evaluation metrics. The competition attracted strong scientific community participation, with 170 teams initially registering and 41 reaching the final round. The top-performing team achieved an AUC of 80.06%, highlighting the potential of AI in personalized DME treatment and clinical decision-making. | 2024 | Rapid multiple protein sequence search by parallel and heterogeneous computationabstractMOTIVATION: Protein sequence database search and multiple sequence alignment generation is a fundamental task in many bioinformatics analyses. As the data volume of sequences continues to grow rapidly, there is an increasing need for efficient and scalable multiple sequence query algorithms for super-large databases without expensive time and computational costs. RESULTS: We introduce Chorus, a novel protein sequence query system that leverages parallel model and heterogeneous computation architecture to enable users to query thousands of protein sequences concurrently against large protein databases on a desktop workstation. Chorus achieves over 100× speedup over BLASTP without sacrificing sensitivity. We demonstrate the utility of Chorus through a case study of analyzing a ∼1.5-TB large-scale metagenomic datasets for novel CRISPR-Cas protein discovery within 30 min. AVAILABILITY AND IMPLEMENTATION: Chorus is open-source and its code repository is available at https://github.com/Bio-Acc/Chorus. Jiefu Li, Xuwei Fan, Ruijie Yao, Rui Fan 0004 |

| 2020 | Deep-learning with synthetic data enables automated picking of cryo-EM particle images of biological macromoleculesabstractMOTIVATION: Single-particle cryo-electron microscopy (cryo-EM) has become a powerful technique for determining 3D structures of biological macromolecules at near-atomic resolution. However, this approach requires picking huge numbers of macromolecular particle images from thousands of low-contrast, high-noisy electron micrographs. Although machine-learning methods were developed to get rid of this bottleneck, it still lacks universal methods that could automatically picking the noisy cryo-EM particles of various macromolecules. RESULTS: Here, we present a deep-learning segmentation model that employs fully convolutional networks trained with synthetic data of known 3D structures, called PARSED (PARticle SEgmentation Detector). Without using any experimental information, PARSED could automatically segment the cryo-EM particles in a whole micrograph at a time, enabling faster particle picking than previous template/feature-matching and particle-classification methods. Applications to six large public cryo-EM datasets clearly validated its universal ability to pick macromolecular particles of various sizes. Thus, our deep-learning method could break the particle-picking bottleneck in the single-particle analysis, and thereby accelerates the high-resolution structure determination by cryo-EM. AVAILABILITY AND IMPLEMENTATION: The PARSED package and user manual for noncommercial use are available as Supplementary Material (in the compressed file: parsed_v1.zip). SUPPLEMENTARY INFORMATION: Supplementary data are available at Bioinformatics online. Ruijie Yao, Jiaqiang Qian, Qiang Huang 0004 |
