| 2023 | Toward the functional interpretation of somatic structural variations: bulk- and single-cell approachesabstractStructural variants (SVs) are genomic rearrangements that can take many different forms such as copy number alterations, inversions and translocations. During cell development and aging, somatic SVs accumulate in the genome with potentially neutral, deleterious or pathological effects. Generation of somatic SVs is a key mutational process in cancer development and progression. Despite their importance, the detection of somatic SVs is challenging, making them less studied than somatic single-nucleotide variants. In this review, we summarize recent advances in whole-genome sequencing (WGS)-based approaches for detecting somatic SVs at the tissue and single-cell levels and discuss their advantages and limitations. First, we describe the state-of-the-art computational algorithms for somatic SV calling using bulk WGS data and compare the performance of somatic SV detectors in the presence or absence of a matched-normal control. We then discuss the unique features of cutting-edge single-cell-based techniques for analyzing somatic SVs. The advantages and disadvantages of bulk and single-cell approaches are highlighted, along with a discussion of their sensitivity to copy-neutral SVs, usefulness for functional inferences and experimental and computational costs. Finally, computational approaches for linking somatic SVs to their functional readouts, such as those obtained from single-cell transcriptome and epigenome analyses, are illustrated, with a discussion of the promise of these approaches in health and diseases. | 2021 | Dynamic Humanoid Locomotion Over Rough Terrain With Streamlined Perception-Control PipelineabstractVision aided dynamic exploration on bipedal robots poses an integrated challenge for perception and control. Rapid walking motions as well as the vibrations caused by the landing-foot contact-force introduce critical uncertainty in the visual-inertial system, which can cause the robot to misplace its feet placing on complex terrains and even fall over. In this paper, we present a streamlined integration of an efficient geometric footstep planner and the corresponding walking controller for a humanoid robot to dynamically walk across rough terrain at speeds up to 0.3 m/s. To handle perception uncertainty that arises during dynamic locomotion, we present a geometric safety scoring method in our footstep planner to optimally select feasible path candidates. In addition, the real-time performance of the perception pipeline allows for reactive locomotion such as generating a new corresponding swing leg trajectory in mid-gait if a sudden change in the terrain is detected. The proposed perception-control pipeline is evaluated and demonstrated with real experiments using a full-scale humanoid to traverse across various terrains. | 2020 | Joint Space Position/Torque Hybrid Control of the Quadruped Robot for Locomotion and Push ReactionabstractThis paper proposes a novel algorithm for joint space position/torque hybrid control of a mammal-type quadruped robot. With this control algorithm, the robot demonstrated both dynamic locomotion and push reaction abilities without the need for torque control in the ab/ad joints. Based on the tipping and slipping condition of the legged robot, we showed that reaction to a typical push in the horizontal direction does not require full contact-force-control in the frontal plane. Furthermore, we showed that position/torque hybrid control in Cartesian space is directly applicable to joint space hybrid control due to the joint configuration of the quadruped robot. We conducted experiments on our legged robot platform to verify the performance of our hybrid control algorithm. With this approach, the robot displayed stability while walking and reacting to external push disturbances. | 2019 | Avoiding Obstacles during Push Recovery Using Real-Time Vision FeedbackabstractThis paper introduces an obstacle-avoiding algorithm for bipedal robots, especially in push recovery situations. Typically, There are many algorithms that plan footstep to avoid obstacles based on vision recognition data. However, if the robot is pushed, the planned footprint will change, and thus, there is no guarantee that it will avoid obstacles. Although modified stepping positions can be limited, the robot's stability is not assured. Our proposed algorithm focuses on avoiding obstacles through vision recognition in push recovery situations and generating compensation actions for instability by restricting modified footsteps. We fuse vision feedback with our previous push recovery algorithm, which optimizes the ankle, hip, and stepping strategies. We build simple grid data using vision recognition and apply it to the inequality constraint of the stepping position. We validate the effectiveness of our algorithm using the bipedal platform GAZELLE with the Kinect V2 RGBD sensor. Hyobin Jeong, Joon-Ha Kim, Okkee Sim, Jun-Ho Oh |

| 2019 | A Robust Walking Controller Based on Online Optimization of Ankle, Hip, and Stepping StrategiesabstractIn this paper, we propose a biped walking controller that optimized three push recovery strategies: the ankle, hip, and stepping strategies. We suggested formulations that related the effects of each strategy to the stability of walking based on the linear inverted pendulum with flywheel model. With these relations, we could set up an optimization problem that integrates all the strategies, including step time change. These strategies are not applied hierarchically, but applied according to each weighting factor. Various combinations of weighting factors can be used to determine how the robot should respond to an external push. The optimization problem derived here includes many nonlinear components, but it has been linearized though some assumptions and it can be applied to a robot in real time. Our method is designed to be robust to modeling errors or weak perturbations, by exploiting the advantages of the foot. Hence, it is very practical to apply this algorithm to a real robot. The effectiveness of the walking controller has been verified through abstracted model simulation, full dynamics simulation, and a practical robot experiments. | 2018 | Humanoid Robot COM Kinematics Estimation based on Compliant Inverted Pendulum Model and Robust State EstimatorabstractThis work proposes a humanoid robot center of mass (COM) estimation framework based on the compliant inverted pendulum model and the robust estimator. Humanoids' limited structural stiffness and relatively long legs result in undesired flexibility, and this undesired motion hinders the state estimation. The models used in previous studies were either not suitable for estimation or too simple to express these key characteristics of humanoid robots. Here, to enhance the estimation performance, the compliant inverted pendulum model, which is developed by attaching a spring and damper to the original pendulum, is adopted. The additional elements can represent the mechanical deformation and undesired flexibility. This model can reflect the important characteristics of the humanoid robot while taking advantage of the merits of the sing-mass model. In addition, a robust state estimator that was proposed in our previous work is adopted to compensate for an estimation error caused by a modeling error. Using these two factors, an improved COM kinematics estimates could be obtained. Hyoin Bae, Hyobin Jeong, Jaesung Oh, Kang Kyu Lee, Jun-Ho Oh |

| 2018 | Implementing Full-body Torque Control in Humanoid Robot with High Gear Ratio Using Pulse Width Modulation VoltageabstractMost state-of-the-art torque control-based legged robots show excellent performance, exceeding that of conventional position control-based robots. Many conventional position control-based legged robots have high gear ratios, but do not have joint torque sensors. In addition, some robots cannot generate current for controlling the motor torque. To apply torque control-based walking algorithms to a position control-based humanoid robot, we proposed current control using a motor thermal model and realized joint torque control by compensating for the joint dynamics and robot dynamics. We conducted experiments to verify the performance of the Hubo2 platform developed in 2008 by applying a full-body dynamics control framework. The results confirmed the possibility of using torque control algorithms with existing position-based robots. Kang Kyu Lee, Okkee Sim, Hyobin Jeong, Jaesung Oh, Hyoin Bae, Seungwoo Hong, Jun-Ho Oh |

| 2017 | Biped walking stabilization based on foot placement control using capture point feedbackabstractIn this paper we introduce a biped foot placement controller based on capture point (CP) feedback control. This capture point feedback controller generates desired Zero Moment Point (ZMP) according to current capture point error. We call this desired ZMP as Control-ZMP (cZMP). Using this cZMP, we constructed (i) a disturbance adapting walking pattern generator, (ii) an ankle torque reference generator, (iii) a landing foot position adjustor and, (iv) a step time adjustor. By applying these controllers, the biped system becomes robust over uneven terrain and external pushing disturbances. We considered cZMP as a key indicator of bipedal walking stability. If the cZMP is within the support polygon, the robot will track the cZMP by using (i) and (ii). If the cZMP is outside of the support polygon, the robot will change footstep position and time by using (iii) and (iv) (COM pattern will be changed by (i) too). Capture point dynamics is described based on a linear inverted pendulum (LIP) model. The performance of the suggested control algorithm is validated in the Choreonoid simulator with a model of DRC-HUBO+ [11], [12]. | 2017 | BLDC motor current control using filtered single DC link current based on adaptive extended Kalman filterabstractIn this paper, a current control scheme for the brushless DC (BLDC) motor is proposed. In order to estimate the phase current, it employs the adaptive extended Kalman filter (EKF) and measurement of a single DC link current. When estimating the motor phase current, measurement of a single DC link current is scaled by PWM (Pulse Width Modulation) duty. If the PWM duty is very small, the sensitivity of the measurement noise is dramatically increased. In order to solve this problem adaptive EKF is applied. Therefore, estimated phase current using adaptive EKF prevents the possible occurrence of an unstable situation due to the sensitivity. The accuracy of the proposed current control scheme was confirmed by comparing the estimated current by adaptive EKF and the measured actual phase current. In additions, the effectiveness was verified through the current-control time response of the when the PWM duty for the control was close to zero. By using the proposed current control scheme, robust current control of the BLDC motor was possible with a single DC link current. Jaesung Oh, Hyoin Bae, Hyobin Jeong, Kang Kyu Lee, Jun-Ho Oh |
