A spectral framework to map QTLs affecting joint differential networks of gene co-expressionabstractStudying the mechanisms underlying the genotype-phenotype association is crucial in genetics. Gene expression studies have deepened our understanding of the genotype → expression → phenotype mechanisms. However, traditional expression quantitative trait loci (eQTL) methods often overlook the critical role of gene co-expression networks in translating genotype into phenotype. This gap highlights the need for more powerful statistical methods to analyze genotype → network → phenotype mechanism. Here, we develop a network-based method, called spectral network quantitative trait loci analysis (snQTL), to map quantitative trait loci affecting gene co-expression networks. Our approach tests the association between genotypes and joint differential networks of gene co-expression via a tensor-based spectral statistics, thereby overcoming the ubiquitous multiple testing challenges in existing methods. We demonstrate the effectiveness of snQTL in the analysis of three-spined stickleback (Gasterosteus aculeatus) data. Compared to conventional methods, our method snQTL uncovers chromosomal regions affecting gene co-expression networks, including one strong candidate gene that would have been missed by traditional eQTL analyses. Our framework suggests the limitation of current approaches and offers a powerful network-based tool for functional loci discoveries. Jiaxin Hu 0001, Jesse N. Weber, Lauren E. Fuess, Natalie C. | 2023 | Multiway Spherical Clustering Via Degree-Corrected Tensor Block ModelsabstractWe consider the problem of multiway clustering in the presence of unknown degree heterogeneity. Such data problems arise commonly in applications such as recommendation system, neuroimaging, community detection, and hypergraph partitions in social networks. The allowance of degree heterogeneity provides great flexibility in clustering models, but the extra complexity poses significant challenges in both statistics and computation. Here, we develop a degree-corrected tensor block model with estimation accuracy guarantees. We present the phase transition of clustering performance based on the notion of angle separability, and we characterize three signal-to-noise regimes corresponding to different statistical-computational behaviors. In particular, we demonstrate that an intrinsic statistical-to-computational gap emerges only for tensors of order three or greater. Further, we develop an efficient polynomial-time algorithm that provably achieves exact clustering under mild signal conditions. The efficacy of our procedure is demonstrated through two data applications, one on human brain connectome project, and another on Peru Legislation network dataset. Jiaxin Hu 0001, Miaoyan Wang

Beyond the Signs: Nonparametric Tensor Completion via Sign SeriesabstractWe consider the problem of tensor estimation from noisy observations with possibly missing entries. A nonparametric approach to tensor completion is developed based on a new model which we coin as sign representable tensors. The model represents the signal tensor of interest using a series of structured sign tensors. Unlike earlier methods, the sign series representation effectively addresses both low- and high-rank signals, while encompassing many existing tensor models---including CP models, Tucker models, single index models, structured tensors with repeating entries---as special cases. We provably reduce the tensor estimation problem to a series of structured classification tasks, and we develop a learning reduction machinery to empower existing low-rank tensor algorithms for more challenging high-rank estimation. Excess risk bounds, estimation errors, and sample complexities are established. We demonstrate the outperformance of our approach over previous methods on two datasets, one on human brain connectivity networks and the other on topic data mining. Chanwoo Lee, Miaoyan Wang

Tensor denoising and completion based on ordinal observationsabstractHigher-order tensors arise frequently in applications such as neuroimaging, recommendation system, and social network analysis. We consider the problem of low-rank tensor estimation from possibly incomplete, ordinal-valued observations. Two related problems are studied, one on tensor denoising and another on tensor completion. We propose a multi-linear cumulative link model, develop a rank-constrained M-estimator, and obtain theoretical accuracy guarantees. Our mean squared error bound enjoys a faster convergence rate than previous results, and we show that the proposed estimator is minimax optimal under the class of low-rank models. Furthermore, the procedure developed serves as an efficient completion method which guarantees consistent recovery of an order-K (d,...,d)-dimensional low-rank tensor using only O(Kd) noisy, quantized observations. We demonstrate the outperformance of our approach over previous methods on the tasks of clustering and collaborative filtering. Chanwoo Lee, Miaoyan Wang

Learning from Binary Multiway Data: Probabilistic Tensor Decomposition and its Statistical OptimalityabstractWe consider the problem of decomposing a higher-order tensor with binary entries. Such data problems arise frequently in applications such as neuroimaging, recommendation system, topic modeling, and sensor network localization. We propose a multilinear Bernoulli model, develop a rank-constrained likelihood-based estimation method, and obtain the theoretical accuracy guarantees. In contrast to continuous-valued problems, the binary tensor problem exhibits an interesting phase transition phenomenon according to the signal-to-noise ratio. The error bound for the parameter tensor estimation is established, and we show that the obtained rate is minimax optimal under the considered model. Furthermore, we develop an alternating optimization algorithm with convergence guarantees. The efficacy of our approach is demonstrated through both simulations and analyses of multiple data sets on the tasks of tensor completion and clustering. Miaoyan Wang, Lexin Li

Multiway clustering via tensor block modelsabstractWe consider the problem of identifying multiway block structure from a large noisy tensor. Such problems arise frequently in applications such as genomics, recommendation system, topic modeling, and sensor network localization. We propose a tensor block model, develop a unified least-square estimation, and obtain the theoretical accuracy guarantees for multiway clustering. The statistical convergence of the estimator is established, and we show that the associated clustering procedure achieves partition consistency. A sparse regularization is further developed for identifying important blocks with elevated means. The proposal handles a broad range of data types, including binary, continuous, and hybrid observations. Through simulation and application to two real datasets, we demonstrate the outperformance of our approach over previous methods. Miaoyan Wang

Group-Sparsity-Based Super-Resolution Dipole Orientation MappingabstractThe dipole orientation of fluorophores could be resolved by fluorescence polarization microscopy (FPM), which in turn reveals structural specificity for the labeled organelles. Conventional FPM can detect only the averaged fluorescence anisotropy collected from dipoles within the diffraction-limited volume. Super-resolution dipole orientation mapping (SDOM) method, which applies sparse deconvolution and least square estimation to fluorescence polarization modulation data, achieves the dipole orientation measurement within a sub-diffraction focal area. However, during SDOM analysis, some pixels with fluorescence signal are not resolved with orientation for relatively small adjusted R2. Here we report group-sparsity-based SDOM (GS-SDOM), which utilizes the relevance of modulation sequences to effectively improve the SDOM reconstruction model. More credible resolved dipole orientations with higher adjusted R2can be mapped and false positive estimation for local dipole orientation is vitally corrected. In addition to achieving the same spatial super-resolution as SDOM does, GS-SDOM accesses more morphological information with more credible orientations and more accurate local dipole distribution estimation. During the GS-SDOM analysis of actin filaments in mammalian kidney cells, the dipole orientation of fluorescence is detected always parallel to the direction of the actin filaments. Also with dipole orientation information extracted by GS-SDOM, the reconstructed visual circle from intensity dimension is discerned as jointed by double close filaments and 3-dimensional co-localization is accomplished in the intersection of actin filaments. | 2017 | Tensor Decompositions via Two-Mode Higher-Order SVD (HOSVD)abstractTensor decompositions have rich applications in statistics and machine learning, and developing efficient, accurate algorithms for the problem has received much attention recently. Here, we present a new method built on Kruskal’s uniqueness theorem to decompose symmetric, nearly orthogonally decomposable tensors. Unlike the classical higher-order singular value decomposition which unfolds a tensor along a single mode, we consider unfoldings along two modes and use rank-1 constraints to characterize the underlying components. This tensor decomposition method provably handles a greater level of noise compared to previous methods and achieves a high estimation accuracy. Numerical results demonstrate that our algorithm is robust to various noise distributions and that it performs especially favorably as the order increases. Miaoyan Wang, Yun S. Song
