2026 RMSAGen: Integrating Multiple Sequence Alignment for Function RNA Design
abstract
Biological sequences, including RNAs and proteins, share similarities with natural languages, enabling the application of advanced language models to various biological tasks. However, due to its flexibility and lack of experimental data, RNA is a particularly challenging biological ``language'' compared to other biological sequences like proteins. RNA multiple sequence alignments (MSAs), which align evolutionarily related RNA sequences, can greatly enhance RNA biology modeling, as evidenced by their significant roles in structure prediction and function annotation. This raises the question of whether RNA MSAs can also benefit RNA design, which remains unexplored. This paper introduces RMSAGen, a model comprising RMSA-Encoder and RMSA-Decoder, that leverages MSAs to design functional RNA sequences. RMSA-Encoder effectively extracts MSA features, enhancing performance in functional prediction and solvent accessibility prediction tasks and supporting RMSA-Decoder in accurate RNA generation. RMSAGen can design RNA sequences that effectively bind to target RNA-binding proteins, and the design performance improves with an increasing number of sequences. In addition, the ribozymes designed with structural features by RMSAGen show strong computational metrics and exhibit biological activity during gel electrophoresis. These results highlight the effectiveness of RMSAGen, establishing it as a powerful tool and a new direction for RNA design.

2026 Investigating Data Pruning for Pretraining Biological Foundation Models at Scale
abstract
Biological foundation models (BioFMs), pretrained on large-scale biological sequences, have recently shown strong potential in providing meaningful representations for diverse downstream bioinformatics tasks. However, such models often rely on millions to billions of training sequences and billions of parameters, resulting in prohibitive computational costs and significant barriers to reproducibility and accessibility—particularly for academic labs. To address these challenges, we investigate the feasibility of data pruning for BioFM pretraining and propose a post-hoc influence-guided data pruning framework tailored to biological domains. Our approach first introduces a subset-based self-influence formulation that enables efficient estimation of sample importance at low computational cost. Built upon this, we propose two simple yet effective selection strategies: Top-k Influence (Top I) and Coverage-Centric Influence (CCI). Then, we empirically validate our method on two representative BioFMs: RNA-FM and ESM-C. For RNA, our framework consistently outperforms random selection baselines under an extreme pruning rate of over 99%, which displays our framework's effectiveness. Furthermore, we demonstrate the generalizability of our framework on protein-related tasks using ESM-C. Specifically, our coreset even outperforms random 10x subsets in both RNA and protein settings, revealing substantial redundancy in biological sequence datasets. These findings underscore the potential of influence-guided data pruning to substantially reduce the computational cost of BioFM pretraining, paving the way for more efficient, accessible, and sustainable biological AI research.

2025 Implementing an Intelligent Hybrid Wired/Wireless SDN Switch with Machine Learning
abstract
A hybrid wired/wireless SDN switch enables unified control across mixed-access networks but faces challenges in real-time traffic classification and flow management due to the lack of intelligence. This paper presents an intelligent hybrid SDN switch augmented with embedded machine learning (ML) models for accurate traffic classification and low-latency prediction. We evaluated six supervised ML algorithms, Logistic Regression, Random Forest, Support Vector Machine, Naive Bayes, k-Nearest Neighbors, and Neural Network, under both single-flow and concurrent multiflow scenarios using real traffic traces, including DNS, Ping, Telnet, and interactive gaming protocols. The evaluation results show that the Random Forest model consistently outperforms others, achieving classification accuracies of 99.97% in single-flow and 99.86% in multi-flow scenarios, while accurately predicting the traffic in millisecond-level inference latency. These findings demonstrate the feasibility of embedding ML-driven intelligence into hybrid SDN switches to support real-time, application-aware traffic control in emerging network infrastructures.

2024 Frequency Fitness Assignment: Optimization Without Bias for Good Solution Outperforms Randomized Local Search on the Quadratic Assignment Problem
abstract
The Quadratic Assignment Problem (QAP) is one of the classical N P-hard tasks from operations research with a history of more than 65 years. It is often approached with heuristic algorithms and over the years, a multitude of such methods has been applied. All of them have in common that they tend to prefer better solutions over worse ones. We approach the QAP with Frequency Fitness Assignment (FFA), an algorithm module that can be plugged into arbitrary iterative heuristics and that removes this bias. One would expect that a heuristic that does not care whether a new solution is better or worse compared to the current one should not perform very well. We plug FFA into a simple randomized local search (RLS) and yield the FRLS, which surprisingly outperforms RLS on the vast majority of the instances of the well-known QAPLIB benchmark set.

2024 MSA Generation with Seqs2Seqs Pretraining: Advancing Protein Structure Predictions
abstract
Deep learning models like AlphaFold2 have revolutionized protein structure prediction, achieving unprecedented accuracy. However, the dependence on robust multiple sequence alignments (MSAs) continues to pose a challenge, especially for proteins that lack a wealth of homologous sequences. To overcome this limitation, we introduce MSA-Generator, a self-supervised generative protein language model. Trained on a sequence-to-sequence task using an automatically constructed dataset, MSA-Generator employs protein-specific attention mechanisms to harness large-scale protein databases, generating virtual MSAs that enrich existing ones and boost prediction accuracy. Our experiments on CASP14 and CASP15 benchmarks reveal significant improvements in LDDT scores, particularly for complex and challenging sequences, enhancing the performance of both AlphaFold2 and RoseTTAFold. The code is released at \url{https://github.com/lezhang7/MSAGen}.

2024 ifDEEPre: large protein language-based deep learning enables interpretable and fast predictions of enzyme commission numbers
abstract
Accurate understanding of the biological functions of enzymes is vital for various tasks in both pathologies and industrial biotechnology. However, the existing methods are usually not fast enough and lack explanations on the prediction results, which severely limits their real-world applications. Following our previous work, DEEPre, we propose a new interpretable and fast version (ifDEEPre) by designing novel self-guided attention and incorporating biological knowledge learned via large protein language models to accurately predict the commission numbers of enzymes and confirm their functions. Novel self-guided attention is designed to optimize the unique contributions of representations, automatically detecting key protein motifs to provide meaningful interpretations. Representations learned from raw protein sequences are strictly screened to improve the running speed of the framework, 50 times faster than DEEPre while requiring 12.89 times smaller storage space. Large language modules are incorporated to learn physical properties from hundreds of millions of proteins, extending biological knowledge of the whole network. Extensive experiments indicate that ifDEEPre outperforms all the current methods, achieving more than 14.22% larger F1-score on the NEW dataset. Furthermore, the trained ifDEEPre models accurately capture multi-level protein biological patterns and infer evolutionary trends of enzymes by taking only raw sequences without label information. Meanwhile, ifDEEPre predicts the evolutionary relationships between different yeast sub-species, which are highly consistent with the ground truth. Case studies indicate that ifDEEPre can detect key amino acid motifs, which have important implications for designing novel enzymes. A web server running ifDEEPre is available at https://proj.cse.cuhk.edu.hk/aihlab/ifdeepre/ to provide convenient services to the public. Meanwhile, ifDEEPre is freely available on GitHub at https://github.com/ml4bio/ifDEEPre/.

2023 Unsupervised Hashing with Contrastive Learning by Exploiting Similarity Knowledge and Hidden Structure of Data
abstract
By noticing the superior ability of contrastive learning in representation learning, several recent works have proposed to use it to learn semantic-rich hash codes. However, due to the absence of label information, existing contrastive-based hashing methods simply follow contrastive learning by only using the augmentation of the anchor as positive, while treating all other samples in the batch as negatives, resulting in the ignorance of a large number of potential positives. Consequently, the learned hash codes tend to be distributed dispersedly in the space, making their distances unable to accurately reflect their semantic similarities. To address this issue, we propose to exploit the similarity knowledge and hidden structure of the dataset. Specifically, we first develop an intuitive approach based on self-training that comprises two main components, a pseudo-label predictor and a hash code improving module, which mutually benefit from each other by utilizing the output from one another, in conjunction with the similarity knowledge obtained from pre-trained models. Furthermore, we subjected the intuitive approach to a more rigorous probabilistic framework and propose CGHash, a probabilistic hashing model based on conditional generative models, which is theoretically more reasonable and could model the similarity knowledge and the hidden group structure more accurately. Our extensive experimental results on three image datasets demonstrate that CGHash exhibits significant superiority when compared to both the proposed intuitive approach and existing baselines. Our code is available at https://github.com/KARLSZP/CGHash.

2023 AcrNET: predicting anti-CRISPR with deep learning
abstract
MOTIVATION: As an important group of proteins discovered in phages, anti-CRISPR inhibits the activity of the immune system of bacteria (i.e. CRISPR-Cas), offering promise for gene editing and phage therapy. However, the prediction and discovery of anti-CRISPR are challenging due to their high variability and fast evolution. Existing biological studies rely on known CRISPR and anti-CRISPR pairs, which may not be practical considering the huge number. Computational methods struggle with prediction performance. To address these issues, we propose a novel deep neural network for anti-CRISPR analysis (AcrNET), which achieves significant performance. RESULTS: On both the cross-fold and cross-dataset validation, our method outperforms the state-of-the-art methods. Notably, AcrNET improves the prediction performance by at least 15% regarding the F1 score for the cross-dataset test problem comparing with state-of-art Deep Learning method. Moreover, AcrNET is the first computational method to predict the detailed anti-CRISPR classes, which may help illustrate the anti-CRISPR mechanism. Taking advantage of a Transformer protein language model ESM-1b, which was pre-trained on 250 million protein sequences, AcrNET overcomes the data scarcity problem. Extensive experiments and analysis suggest that the Transformer model feature, evolutionary feature, and local structure feature complement each other, which indicates the critical properties of anti-CRISPR proteins. AlphaFold prediction, further motif analysis, and docking experiments further demonstrate that AcrNET can capture the evolutionarily conserved pattern and the interaction between anti-CRISPR and the target implicitly. AVAILABILITY AND IMPLEMENTATION: Web server: https://proj.cse.cuhk.edu.hk/aihlab/AcrNET/. Training code and pre-trained model are available at.

2022 Contact-Distil: Boosting Low Homologous Protein Contact Map Prediction by Self-Supervised Distillation
abstract
Accurate protein contact map prediction (PCMP) is essential for precise protein structure estimation and further biological studies. Recent works achieve significant performance on this task with high quality multiple sequence alignment (MSA). However, the PCMP accuracy drops dramatically while only poor MSA (e.g., absolute MSA count less than 10) is available. Therefore, in this paper, we propose the Contact-Distil to improve the low homologous PCMP accuracy through knowledge distillation on a self-supervised model. Particularly, two pre-trained transformers are exploited to learn the high quality and low quality MSA representation in parallel for the teacher and student model correspondingly. Besides, the co-evolution information is further extracted from pure sequence through a pretrained ESM-1b model, which provides auxiliary knowledge to improve student performance. Extensive experiments show Contact-Distil outperforms previous state-of-the-arts by large margins on CAMEO-L dataset for low homologous PCMP, i.e., around 13.3% and 9.5% improvements against Alphafold2 and MSA Transformer respectively when MSA count less than 10.

2022 Self-supervised contrastive learning for integrative single cell RNA-seq data analysis
abstract
We present a novel self-supervised Contrastive LEArning framework for single-cell ribonucleic acid (RNA)-sequencing (CLEAR) data representation and the downstream analysis. Compared with current methods, CLEAR overcomes the heterogeneity of the experimental data with a specifically designed representation learning task and thus can handle batch effects and dropout events simultaneously. It achieves superior performance on a broad range of fundamental tasks, including clustering, visualization, dropout correction, batch effect removal, and pseudo-time inference. The proposed method successfully identifies and illustrates inflammatory-related mechanisms in a COVID-19 disease study with 43 695 single cells from peripheral blood mononuclear cells.
