2025 EDS-Kcr: deep supervision based on large language model for identifying protein lysine crotonylation sites across multiple species
abstract
With the rapid advancement of proteomics, post-translational modifications, particularly lysine crotonylation (Kcr), have gained significant attention in basic research, drug development, and disease treatment. However, current methods for identifying these modifications are often complex, costly, and time-consuming. To address these challenges, we have proposed EDS-Kcr, a novel bioinformatics tool that integrates the state-of-the-art protein language model ESM2 with deep supervision to improve the efficiency and accuracy of Kcr site prediction. EDS-Kcr demonstrated outstanding performance across various species datasets, proving its applicability to a wide range of proteins, including those from humans, plants, animals, and microbes. Compared to existing Kcr site prediction models, our model excelled in multiple key performance indicators, showcasing superior predictive power and robustness. Furthermore, we enhanced the transparency and interpretability of EDS-Kcr through visualization techniques and attention mechanisms. In conclusion, the EDS-Kcr model provides an efficient and reliable predictive tool suitable for disease diagnosis and drug development. We have also established a freely accessible web server for EDS-Kcr at http://eds-kcr.lin-group.cn/.

2025 G-Thinkerq: A General Subgraph Querying System With a Unified Task-Based Programming Model
abstract
Given a large graph$G$, a subgraph query$Q$finds the set of all subgraphs of$G$that satisfy certain conditions specified by$Q$. Examples of subgraph queries including finding a community containing designated members to organize an event, and subgraph matching. To overcome the weakness of existing graph-parallel systems that underutilize CPU cores when finding subgraphs, our prior system, G-thinker, was proposed that adopts a novel think-like-a-task (TLAT) parallel programming model. However, G-thinker targets offline analytics and cannot support interactive online querying where users continually submit subgraph queries with different query contents. The challenges here are (i) how to maintain fairness that queries are answered in the order that they are received: a later query is processed only if earlier queries cannot saturate the available computation resources; (ii) how to track the progress of active queries (each with many tasks under computation) so that users can be timely notified as soon as a query completes; and (iii) how to maintain memory boundedness and high task concurrency as in G-thinker. In this article, we propose a novel TLAT programming framework, called G-thinkerQ, for answering online subgraph queries. G-thinkerQ inherits the memory boundedness and high task concurrency of G-thinker by organizing the tasks of each query using a “task capsule” structure, and designs a novel task-capsule list is to ensure fairness among queries. A novel lineage-based mechanism is also designed to keep track of when the last task of a query is completed. Parallel counterparts of the state-of-the-art algorithms for 4 recent advanced subgraph queries are implemented on G-thinkerQ to demonstrate its CPU-scalability.

2024 An unmanned tank combat game driven by FPSO-MADDPG algorithm
abstract
Abstract With the development of artificial intelligence and unmanned technology, unmanned vehicles have been utilized in a variety of situations which may be hazardous to human beings, even in real battle fields. An intelligent unmanned vehicle can be aware of surrounding situations and make appropriate responding decisions. For this purpose, this paper applies Multi-agent Deep Deterministic Policy Gradient (MADDPG) algorithm for vehicle’s of situation awareness and decision making, inside which a Fast Particle Swarm Optimization (FPSO) algorithm is proposed to calculate the optimal vehicle attitude and position; therefore, an improved deep reinforcement learning algorithm FPSO-MADPPG is formed. A specific advantage function is designed for the FPSO portion, which considers angle, distance, outflanking encirclement. A dedicated reward is designed for the MADPPG portion, which considers key factors like angle, distance, and damage. Finally, FPSO-MADPPG is then used in a combat game to operate unmanned tanks. Simulation results show that our method not only can obtain higher winning rate, but also higher reward and faster convergence than DDPG and MADPPG algorithms.

2022 Feedback Graph Convolutional Network for Skeleton-Based Action Recognition
abstract
Skeleton-based action recognition has attracted considerable attention since the skeleton data is more robust to the dynamic circumstances and complicated backgrounds than other modalities. Recently, many researchers have used the Graph Convolutional Network (GCN) to model spatial-temporal features of skeleton sequences by an end-to-end optimization. However, conventional GCNs are feedforward networks for which it is impossible for the shallower layers to access semantic information in the high-level layers. In this paper, we propose a novel network, named Feedback Graph Convolutional Network (FGCN). This is the first work that introduces a feedback mechanism into GCNs for action recognition. Compared with conventional GCNs, FGCN has the following advantages: (1) A multi-stage temporal sampling strategy is designed to extract spatial-temporal features for action recognition in a coarse to fine process; (2) A Feedback Graph Convolutional Block (FGCB) is proposed to introduce dense feedback connections into the GCNs. It transmits the high-level semantic features to the shallower layers and conveys temporal information stage by stage to model video level spatial-temporal features for action recognition; (3) The FGCN model provides predictions on-the-fly. In the early stages, its predictions are relatively coarse. These coarse predictions are treated as priors to guide the feature learning in later stages, to obtain more accurate predictions. Extensive experiments on three datasets, NTU-RGB+D, NTU-RGB+D120 and Northwestern-UCLA, demonstrate that the proposed FGCN is effective for action recognition. It achieves the state-of-the-art performance on all three datasets.
