| 2025 | Recover Biological Structure from Sparse-View Diffraction Images with Neural Volumetric PriorabstractVolumetric reconstruction of label-free living cells from non-destructive optical microscopic images reveals cellular metabolism in native environments. However, current optical tomography techniques require hundreds of 2D images to reconstruct a 3D volume, hindering them from intravital imaging of biological samples undergoing rapid dynamics. This poses the challenge of reconstructing the entire volume of semi-transparent biological samples from sparse views due to the restricted viewing angles of microscopes and the limited number of measurements. In this work, we develop Neural Volumetric Prior (NVP) for high-fidelity volumetric reconstruction of semi-transparent biological samples from sparse-view microscopic images. NVP integrates explicit and implicit neural representations and incorporates the physical prior of diffractive optics. We validate NVP on both simulated data and experimentally captured microscopic images. Compared to previous methods, NVP significantly reduces the required number of images by nearly 50-fold and processing time by 3-fold while maintaining state-of-the-art performance. NVP is the first technique to enable volumetric reconstruction of label-free biological samples from sparse-view microscopic images, paving the way for real-time 3D imaging of dynamically changing biological samples. | 2025 | Spatial mutual nearest neighbors for spatial transcriptomics dataabstractMOTIVATION: Mutual nearest neighbors (MNN) is a widely used computational tool to perform batch correction for single-cell RNA-sequencing data. However, in applications such as spatial transcriptomics, it fails to take into account the 2D spatial information. RESULTS: Here, we present spatialMNN, an algorithm that integrates multiple spatial transcriptomic samples and identifies spatial domains. Our approach begins by building a k-nearest neighbors (kNN) graph based on the spatial coordinates, prunes noisy edges, and identifies niches to act as anchor points for each sample. Next, we construct a MNN graph across the samples to identify similar niches. Finally, the spatialMNN graph can be partitioned using existing algorithms, such as the Louvain algorithm to predict spatial domains across the tissue samples. We demonstrate the performance of spatialMNN using large datasets, including one with N = 31 10x Genomics Visium samples. We also evaluate the computing performance of spatialMNN to other popular spatial clustering methods. AVAILABILITY AND IMPLEMENTATION: Our software package is available on GitHub (https://github.com/Pixel-Dream/spatialMNN). The code is available on Zenodo (https://doi.org/10.5281/zenodo.15073963). | 2020 | TVseer: A visual analytics system for television ratingsabstractThe television ratings provide an effective way to analyze the popularity of TV programs and audiences’ watching habits. Most previous studies have analyzed the ratings from a single perspective. Few efforts have integrated analysis from different perspectives and explored the reasons for changes in ratings. In this paper, we design a visual analysis system called TVseer to analyze audience ratings from three perspectives: TV channels, TV programs, and audiences. The system can help users explore the factors that affect ratings, and assist them in decisions about program productions and schedules. There are six linked views in TVseer: the channel ratings view and program ratings view show ratings change information from the perspective of TV channels and programs respectively; the overlapping program competition view and the same-type program competition view indicate the competitive relationships among programs; the audience transfer view shows how audiences are moving among different channels; the audience group view displays audience groups based on their watching behavior. Besides, we also construct case studies and expert interviews to prove our system is useful and effective. Xiaoyan Kui, Huihao Lv, Zhengliang Tang, Haowen Zhou, Jinqiu Li, Jialin Guo, Jiazhi Xia |
