2026 Momentum contrast-enhanced multimodal representation learning for drug synergy prediction
abstract
MOTIVATION: Accurate prediction of synergistic drug combinations can accelerate anticancer combination discovery. Existing methods inadequately model higher order drug-drug-cell-line interactions and drug-disease associations and remain sensitive to sparse and noisy multiomics data, limiting generalization to unseen cell lines and drug combinations. RESULTS: We present Momentum Contrast (MoCo)-MultiSynergy, a multimodal framework that combines modality-specific momentum contrastive learning with heterogeneous hypergraph modeling. The hypergraph represents synergistic drug-drug-cell-line triplets and drug-disease associations, while gated residual propagation refines node representations. MoCo modules regularize encoded drug and cell-line representations using latent feature masking and Gaussian perturbation. On the O'Neil and NCI-ALMANAC datasets, MoCo-MultiSynergy achieves the highest AUROC and AUPRC across the evaluated settings, with the largest gains when generalizing to unseen cell lines and drug combinations. AVAILABILITY AND IMPLEMENTATION: Source code is available at https://github.com/27167199/MoCo-MultiSynergy.

2024 Redefining the Game: MVAE-DFDPnet's Low-Dimensional Embeddings for Superior Drug-Protein Interaction Predictions
abstract
Precisely predicting drug-protein interactions (DPIs) is pivotal for drug discovery and advancing precision medicine. A significant challenge in this domain is the high-dimensional and heterogeneous data characterizing drug and protein attributes, along with their intricate interactions. In our study, we introduce a novel deep learning architecture: theMulti-viewVariationalAuto-Encoder embedded within a cascadeDeepForest (MVAE-DFDPnet). This framework adeptly learns ultra-low-dimensional embedding for drugs and proteins. Notably, our t-SNE analysis reveals that two-dimensional embedding can clearly define clusters corresponding to diverse drug classes and protein families. These ultra-low-dimensional embedding likely contribute to the enhanced robustness and generalizability of our MVAE-DFDPnet. Impressively, our model surpasses current leading methods on benchmark datasets, functioning in significantly reduced dimensional spaces. The model's resilience is further evidenced by its sustained accuracy in predicting interactions involving novel drugs, proteins, and drug classes. Additionally, we have corroborated several newly identified DPIs with experimental evidence from the scientific literature. The code used to generate and analyze these results can be accessed fromhttps://github.com/Macau-LYXia/MVAE-DFDPnet-V2.

2021 Zen: a High-Throughput Log-Free OLTP Engine for Non-Volatile Main Memory
abstract
Emerging Non-Volatile Memory (NVM) technologies like 3DX-point promise significant performance potential for OLTP databases. However, transactional databases need to be redesigned because the key assumptions that non-volatile storage is orders of magnitude slower than DRAM and only supports blocked-oriented access have changed. NVMs are byte-addressable and almost as fast as DRAM. The capacity of NVM is much (4-16x) larger than DRAM. Such NVM characteristics make it possible to build OLTP database entirely in NVM main memory. This paper studies the structure of OLTP engines with hybrid NVM and DRAM memory. We observe three challenges to design an OLTP engine for NVM: tuple metadata modifications, NVM write redundancy, and NVM space management. We propose Zen, a high-throughput log-free OLTP engine for NVM. Zen addresses the three design challenges with three novel techniques: metadata enhanced tuple cache, log-free persistent transactions, and light-weight NVM space management. Experimental results on a real machine equipped with Intel Optane DC Persistent Memory show that Zen achieves up to 10.1x improvement compared with existing solutions to run an OLTP database as large as the size of NVM while achieving fast failure recovery.
