2023 LSMMD-MA: scaling multimodal data integration for single-cell genomics data analysis
abstract
MOTIVATION: Modality matching in single-cell omics data analysis-i.e. matching cells across datasets collected using different types of genomic assays-has become an important problem, because unifying perspectives across different technologies holds the promise of yielding biological and clinical discoveries. However, single-cell dataset sizes can now reach hundreds of thousands to millions of cells, which remain out of reach for most multimodal computational methods. RESULTS: We propose LSMMD-MA, a large-scale Python implementation of the MMD-MA method for multimodal data integration. In LSMMD-MA, we reformulate the MMD-MA optimization problem using linear algebra and solve it with KeOps, a CUDA framework for symbolic matrix computation in Python. We show that LSMMD-MA scales to a million cells in each modality, two orders of magnitude greater than existing implementations. AVAILABILITY AND IMPLEMENTATION: LSMMD-MA is freely available at https://github.com/google-research/large_scale_mmdma and archived at https://doi.org/10.5281/zenodo.8076311.

2023 <tt>networkGWAS</tt> : a network-based approach to discover genetic associations
abstract
MOTIVATION: While the search for associations between genetic markers and complex traits has led to the discovery of tens of thousands of trait-related genetic variants, the vast majority of these only explain a small fraction of the observed phenotypic variation. One possible strategy to overcome this while leveraging biological prior is to aggregate the effects of several genetic markers and to test entire genes, pathways or (sub)networks of genes for association to a phenotype. The latter, network-based genome-wide association studies, in particular suffer from a vast search space and an inherent multiple testing problem. As a consequence, current approaches are either based on greedy feature selection, thereby risking that they miss relevant associations, or neglect doing a multiple testing correction, which can lead to an abundance of false positive findings. RESULTS: To address the shortcomings of current approaches of network-based genome-wide association studies, we propose networkGWAS, a computationally efficient and statistically sound approach to network-based genome-wide association studies using mixed models and neighborhood aggregation. It allows for population structure correction and for well-calibrated P-values, which are obtained through circular and degree-preserving network permutations. networkGWAS successfully detects known associations on diverse synthetic phenotypes, as well as known and novel genes in phenotypes from Saccharomycescerevisiae and Homo sapiens. It thereby enables the systematic combination of gene-based genome-wide association studies with biological network information. 2022 Proximal Optimal Transport Modeling of Population Dynamics
abstract
We propose a new approach to model the collective dynamics of a population of particles evolving with time. As is often the case in challenging scientific applications, notably single-cell genomics, measuring features for these particles requires destroying them. As a result, the population can only be monitored with periodic snapshots, obtained by sampling a few particles that are sacrificed in exchange for measurements. Given only access to these snapshots, can we reconstruct likely individual trajectories for all other particles? We propose to model these trajectories as collective realizations of a causal Jordan-Kinderlehrer-Otto (JKO) flow of measures: The JKO scheme posits that the new configuration taken by a population at time t+1 is one that trades off an improvement, in the sense that it decreases an energy, while remaining close (in Wasserstein distance) to the previous configuration observed at t. In order to learn such an energy using only snapshots, we propose JKOnet, a neural architecture that computes (in end-to-end differentiable fashion) the JKO flow given a parametric energy and initial configuration of points. We demonstrate the good performance and robustness of the JKOnet fitting procedure, compared to a more direct forward method.

2022 Conditional generative modeling for de novo protein design with hierarchical functions
abstract
MOTIVATION: Protein design has become increasingly important for medical and biotechnological applications. Because of the complex mechanisms underlying protein formation, the creation of a novel protein requires tedious and time-consuming computational or experimental protocols. At the same time, machine learning has enabled the solving of complex problems by leveraging large amounts of available data, more recently with great improvements on the domain of generative modeling. Yet, generative models have mainly been applied to specific sub-problems of protein design. RESULTS: Here, we approach the problem of general-purpose protein design conditioned on functional labels of the hierarchical Gene Ontology. Since a canonical way to evaluate generative models in this domain is missing, we devise an evaluation scheme of several biologically and statistically inspired metrics. We then develop the conditional generative adversarial network ProteoGAN and show that it outperforms several classic and more recent deep-learning baselines for protein sequence generation. We further give insights into the model by analyzing hyperparameters and ablation baselines. Lastly, we hypothesize that a functionally conditional model could generate proteins with novel functions by combining labels and provide first steps into this direction of research. 2019 Inferring Concept Hierarchies from Text Corpora via Hyperbolic Embeddings
abstract
We consider the task of inferring “is-a” relationships from large text corpora. For this purpose, we propose a new method combining hyperbolic embeddings and Hearst patterns. This approach allows us to set appropriate constraints for inferring concept hierarchies from distributional contexts while also being able to predict missing “is-a”-relationships and to correct wrong extractions. Moreover – and in contrast with other methods – the hierarchical nature of hyperbolic space allows us to learn highly efficient representations and to improve the taxonomic consistency of the inferred hierarchies. Experimentally, we show that our approach achieves state-of-the-art performance on several commonly-used benchmarks.

2019 CASMAP: detection of statistically significant combinations of SNPs in association mapping
abstract
SUMMARY: Combinatorial association mapping aims to assess the statistical association of higher-order interactions of genetic markers with a phenotype of interest. This article presents combinatorial association mapping (CASMAP), a software package that leverages recent advances in significant pattern mining to overcome the statistical and computational challenges that have hindered combinatorial association mapping. CASMAP can be used to perform region-based association studies and to detect higher-order epistatic interactions of genetic variants. Most importantly, unlike other existing significant pattern mining-based tools, CASMAP allows for the correction of categorical covariates such as age or gender, making it suitable for genome-wide association studies. AVAILABILITY AND IMPLEMENTATION: The R and Python packages can be downloaded from our GitHub repository http://github.com/BorgwardtLab/CASMAP. The R package is also available on CRAN. 2017 Genome-wide genetic heterogeneity discovery with categorical covariates
abstract
MOTIVATION: Genetic heterogeneity is the phenomenon that distinct genetic variants may give rise to the same phenotype. The recently introduced algorithm Fast Automatic Interval Search ( FAIS ) enables the genome-wide search of candidate regions for genetic heterogeneity in the form of any contiguous sequence of variants, and achieves high computational efficiency and statistical power. Although FAIS can test all possible genomic regions for association with a phenotype, a key limitation is its inability to correct for confounders such as gender or population structure, which may lead to numerous false-positive associations. RESULTS: We propose FastCMH , a method that overcomes this problem by properly accounting for categorical confounders, while still retaining statistical power and computational efficiency. Experiments comparing FastCMH with FAIS and multiple kinds of burden tests on simulated data, as well as on human and Arabidopsis samples, demonstrate that FastCMH can drastically reduce genomic inflation and discover associations that are missed by standard burden tests. AVAILABILITY AND IMPLEMENTATION: An R package fastcmh is available on CRAN and the source code can be found at: https://www.bsse.ethz.ch/mlcb/research/bioinformatics-and-computational-biology/fastcmh.html. 2016 Finding significant combinations of features in the presence of categorical covariates
abstract
In high-dimensional settings, where the number of features p is typically much larger than the number of samples n, methods which can systematically examine arbitrary combinations of features, a huge 2^p-dimensional space, have recently begun to be explored. However, none of the current methods is able to assess the association between feature combinations and a target variable while conditioning on a categorical covariate, in order to correct for potential confounding effects. We propose the Fast Automatic Conditional Search (FACS) algorithm, a significant discriminative itemset mining method which conditions on categorical covariates and only scales as O(k log k), where k is the number of states of the categorical covariate. Based on the Cochran-Mantel-Haenszel Test, FACS demonstrates superior speed and statistical power on simulated and real-world datasets compared to the state of the art, opening the door to numerous applications in biomedicine.

2015 Fast and Memory-Efficient Significant Pattern Mining via Permutation Testing
abstract
We present a novel algorithm for significant pattern mining, Westfall-Young light. The target patterns are statistically significantly enriched in one of two classes of objects. Our method corrects for multiple hypothesis testing and correlations between patterns via the Westfall-Young permutation procedure, which empirically estimates the null distribution of pattern frequencies in each class via permutations.
