2024 A distribution-free and analytic method for power and sample size calculation in single-cell differential expression
abstract
MOTIVATION: Differential expression analysis in single-cell transcriptomics unveils cell type-specific responses to various treatments or biological conditions. To ensure the robustness and reliability of the analysis, it is essential to have a solid experimental design with ample statistical power and sample size. However, existing methods for power and sample size calculation often assume a specific distribution for single-cell transcriptomics data, potentially deviating from the true data distribution. Moreover, they commonly overlook cell-cell correlations within individual samples, posing challenges in accurately representing biological phenomena. Additionally, due to the complexity of deriving an analytic formula, most methods employ time-consuming simulation-based strategies. RESULTS: We propose an analytic-based method named scPS for calculating power and sample sizes based on generalized estimating equations. scPS stands out by making no assumptions about the data distribution and considering cell-cell correlations within individual samples. scPS is a rapid and powerful approach for designing experiments in single-cell differential expression analysis. 2024 scKWARN: Kernel-weighted-average robust normalization for single-cell RNA-seq data
abstract
MOTIVATION: Single-cell RNA-seq normalization is an essential step to correct unwanted biases caused by sequencing depth, capture efficiency, dropout, and other technical factors. Existing normalization methods primarily reduce biases arising from sequencing depth by modeling count-depth relationship and/or assuming a specific distribution for read counts. However, these methods may lead to over or under-correction due to presence of technical biases beyond sequencing depth and the restrictive assumption on models and distributions. RESULTS: We present scKWARN, a Kernel Weighted Average Robust Normalization designed to correct known or hidden technical confounders without assuming specific data distributions or count-depth relationships. scKWARN generates a pseudo expression profile for each cell by borrowing information from its fuzzy technical neighbors through a kernel smoother. It then compares this profile against the reference derived from cells with the same bimodality patterns to determine the normalization factor. As demonstrated in both simulated and real datasets, scKWARN outperforms existing methods in removing a variety of technical biases while preserving true biological heterogeneity. AVAILABILITY AND IMPLEMENTATION: scKWARN is freely available at https://github.com/cyhsuTN/scKWARN.

2022 Dysregulated ligand-receptor interactions from single-cell transcriptomics
abstract
MOTIVATION: Intracellular communication is crucial to many biological processes, such as differentiation, development, homeostasis and inflammation. Single-cell transcriptomics provides an unprecedented opportunity for studying cell-cell communications mediated by ligand-receptor interactions. Although computational methods have been developed to infer cell type-specific ligand-receptor interactions from one single-cell transcriptomics profile, there is lack of approaches considering ligand and receptor simultaneously to identifying dysregulated interactions across conditions from multiple single-cell profiles. RESULTS: We developed scLR, a statistical method for examining dysregulated ligand-receptor interactions between two conditions. scLR models the distribution of the product of ligands and receptors expressions and accounts for inter-sample variances and small sample sizes. scLR achieved high sensitivity and specificity in simulation studies. scLR revealed important cytokine signaling between macrophages and proliferating T cells during severe acute COVID-19 infection, and activated TGF-β signaling from alveolar type II cells in the pathogenesis of pulmonary fibrosis. AVAILABILITY AND IMPLEMENTATION: scLR is freely available at https://github.com/cyhsuTN/scLR. SUPPLEMENTARY INFORMATION: Supplementary data are available at Bioinformatics online.

2015 Fast large-scale image enlargement method with a novel evaluation approach: benchmark function-based peak signal-to-noise ratio
abstract
An objective novel evaluation approach, implemented by the benchmark function‐based peak signal‐to‐noise ratio, particularly suitable for evaluating the performance of a large‐scale enlargement of a small size image is proposed in this study. Also, a fast large‐scale image enlargement method via the improved discrete cosine transform (DCT) is proposed to improve the quality and speed of image zooming. The proposed image enlargement algorithm based on DCT saves computation time by multiplication of the DCT matrix. Compared with the traditional DCT approach, the improved approach overcomes the image shifting and blocky effects. In comparisons with other interpolation methods, DCT enlargement outperforms them in edge details because it considers the global frequency information of the whole image. With the DCT enlargement, it is easy to implement the arbitrary pixel‐size‐based zooming of an image by employing the different size of transform matrix. Illustrative examples show the effectiveness of the proposed approach.

2015 Systematic Biological Filter Design with a Desired I/O Filtering Response Based on Promoter-RBS Libraries
abstract
In this study, robust biological filters with an external control to match a desired input/output (I/O) filtering response are engineered based on the well-characterized promoter-RBS libraries and a cascade gene circuit topology. In the field of synthetic biology, the biological filter system serves as a powerful detector or sensor to sense different molecular signals and produces a specific output response only if the concentration of the input molecular signal is higher or lower than a specified threshold. The proposed systematic design method of robust biological filters is summarized into three steps. Firstly, several well-characterized promoter-RBS libraries are established for biological filter design by identifying and collecting the quantitative and qualitative characteristics of their promoter-RBS components via nonlinear parameter estimation method. Then, the topology of synthetic biological filter is decomposed into three cascade gene regulatory modules, and an appropriate promoter-RBS library is selected for each module to achieve the desired I/O specification of a biological filter. Finally, based on the proposed systematic method, a robust externally tunable biological filter is engineered by searching the promoter-RBS component libraries and a control inducer concentration library to achieve the optimal reference match for the specified I/O filtering response.

2004 An efficient JPEG2000-based human image storage system
abstract
JPEG2000 is the latest image compression standard. One of the most attractive functions which JPEG2000 offers is ROI (region of interest). The ROI region of a human image should usually be on face. In this paper, we present two effective frameworks to convert human images stored in uncompressed format and JPEG2000-compressed format without ROI, respectively, into JPEG2000-compressed format with ROI. Furthermore, a hybrid face localization method is developed, which is well combined with JPEG2000 encoding/decoding procedures. The experimental results show that we can convert the JPEG2000 code stream with partial decode/encode and it has a good face localization performance. The speed of the proposed conversion procedure is faster by two or three times than that of a complete decode/encode conversion procedure
