| 2024 | BNMTrans: A Brain Network Sequence-Driven Manifold-Based Transformer for Cognitive Impairment Detection Using EEGabstractIdentifying mild cognitive impairment (MCI) is vital for Alzheimer’s disease prevention. As neurodegenerative diseases progress, synchronous activity in electroencephalography (EEG) - indicating functional connectivity - changes due to neural system deterioration. Thus, developing geometric learning to decode the functional brain structure is essential. Techniques such as graph neural networks and Riemannian manifolds show potential in analyzing non-Euclidean data. However, existing approaches neglect to combine synchronous activity with temporal dependence and still remain insufficient for MCI detection. This paper proposes the Brain Network sequence-driven Manifold-based Transformer (BNMTrans) to identify MCI patterns from EEG data. BNMTrans leverages its strengths by extracting features from sequential brain networks through the self-attention mechanism, guided by the geometric correlations within the Riemannian manifold. By integrating long-term temporal dynamics and structural relationships within manifold space based on functional connectivity, this approach outperforms others in EEG feature comparisons and state-of-the-art evaluations based on clinical data from 89 subjects (46 MCI, 43 healthy controls) at a local hospital. Our work has significance for both MCI clinical management and technical progression in the EEG field. | 2022 | A Hierarchical Gamma Mixture Model Toward Hidden Markov Random Field for High-Resolution SAR Image SegmentationabstractAccurately modeling the distributions of spectral intensities is an effective way to obtain accurate segmentation results. Existing mixture models mostly fail to establish accurate statistical models of high-resolution SAR images due to the complex statistical features of their spectral intensities. We propose a hierarchical gamma mixture model (HGaMM)-based high-resolution SAR images segmentation algorithm. In the proposed algorithm, a statistical model for SAR images is built using HGaMM, which can model heavy-tailed, asymmetric, multimodal, or flat distributions with its hierarchical structure. The algorithm allows for the effective utilization of spectral intensity information required for image segmentation. The HGaMM consists of several components that serve as the first layer, and several elements under each component serve as the second layer. The component weight is constructed using posterior probabilities of local pixels aimed at reducing noise effects. The segmentation model can then be established by the Bayesian theorem. A new expectation maximization/adding or deleting Markov chain Monte Carlo (EM/ADMCMC) is incorporated to implement parameter estimation and determine the optimum number of components. Several experiments were implemented on simulated and real high-resolution SAR images to evaluate the applicability and efficiency of the proposed approach. The experimental results show that the proposed HGaMM algorithm outperforms traditional algorithms and can obtain accurate results. Xue Shi, Yu Li 0002 |

| 2020 | Beneficial Effects of Cerebellar Low Frequency Repetitive Transcranial Magnetic Stimulation on the Patient with Meige's syndromeabstractMeige's syndrome, one type of the segmental cranial dystonia, is characterized by blepharospasm and oromandibular dystonia and can be involved with involuntary movement of lower facial muscles, mouth, pharyngeal or cervical muscles. The exact pathophysiology is still obscure. Clinically, there are no curative drugs and the therapeutic effects of botulinum toxin injection is limited. Repetitive transcranial magnetic stimulation (rTMS), one of the noninvasive techniques of brain stimulation, can be able to induce lasting changes of cortical excitability and remodeling of brain networks. In this study, we first reported the beneficial and long-lasting effect of cerebellar low-frequency rTMS on the patient with Meige's syndrome, which seems to offer the alternative therapeutic method for the disease. | 2019 | Extracting entities with attributes in clinical text via joint deep learningabstractOBJECTIVE: Extracting clinical entities and their attributes is a fundamental task of natural language processing (NLP) in the medical domain. This task is typically recognized as 2 sequential subtasks in a pipeline, clinical entity or attribute recognition followed by entity-attribute relation extraction. One problem of pipeline methods is that errors from entity recognition are unavoidably passed to relation extraction. We propose a novel joint deep learning method to recognize clinical entities or attributes and extract entity-attribute relations simultaneously. MATERIALS AND METHODS: The proposed method integrates 2 state-of-the-art methods for named entity recognition and relation extraction, namely bidirectional long short-term memory with conditional random field and bidirectional long short-term memory, into a unified framework. In this method, relation constraints between clinical entities and attributes and weights of the 2 subtasks are also considered simultaneously. We compare the method with other related methods (ie, pipeline methods and other joint deep learning methods) on an existing English corpus from SemEval-2015 and a newly developed Chinese corpus. RESULTS: Our proposed method achieves the best F1 of 74.46% on entity recognition and the best F1 of 50.21% on relation extraction on the English corpus, and 89.32% and 88.13% on the Chinese corpora, respectively, which outperform the other methods on both tasks. CONCLUSIONS: The joint deep learning-based method could improve both entity recognition and relation extraction from clinical text in both English and Chinese, indicating that the approach is promising. | 2019 | Cohort selection for clinical trials using hierarchical neural networkabstractOBJECTIVE: Cohort selection for clinical trials is a key step for clinical research. We proposed a hierarchical neural network to determine whether a patient satisfied selection criteria or not. MATERIALS AND METHODS: We designed a hierarchical neural network (denoted as CNN-Highway-LSTM or LSTM-Highway-LSTM) for the track 1 of the national natural language processing (NLP) clinical challenge (n2c2) on cohort selection for clinical trials in 2018. The neural network is composed of 5 components: (1) sentence representation using convolutional neural network (CNN) or long short-term memory (LSTM) network; (2) a highway network to adjust information flow; (3) a self-attention neural network to reweight sentences; (4) document representation using LSTM, which takes sentence representations in chronological order as input; (5) a fully connected neural network to determine whether each criterion is met or not. We compared the proposed method with its variants, including the methods only using the first component to represent documents directly and the fully connected neural network for classification (denoted as CNN-only or LSTM-only) and the methods without using the highway network (denoted as CNN-LSTM or LSTM-LSTM). The performance of all methods was measured by micro-averaged precision, recall, and F1 score. RESULTS: The micro-averaged F1 scores of CNN-only, LSTM-only, CNN-LSTM, LSTM-LSTM, CNN-Highway-LSTM, and LSTM-Highway-LSTM were 85.24%, 84.25%, 87.27%, 88.68%, 88.48%, and 90.21%, respectively. The highest micro-averaged F1 score is higher than our submitted 1 of 88.55%, which is 1 of the top-ranked results in the challenge. The results indicate that the proposed method is effective for cohort selection for clinical trials. DISCUSSION: Although the proposed method achieved promising results, some mistakes were caused by word ambiguity, negation, number analysis and incomplete dictionary. Moreover, imbalanced data was another challenge that needs to be tackled in the future. CONCLUSION: In this article, we proposed a hierarchical neural network for cohort selection. Experimental results show that this method is good at selecting cohort. Xue Shi, Dehuan Jiang, Buzhou Tang, Xiaolong Wang 0001, Qingcai Chen, Jun Yan 0010 |

| 2017 | A level set method for convexity preserving segmentation of cardiac left ventricleabstractIn this paper, a level set method is proposed for the segmentation of Left Ventricle (LV) from short-axis cardiac magnetic resonance images. According to the anatomical knowledge of LV, we first propose a convexity preserving mechanism to keep the shape of the evolving contour convex during the curve evolution, and thereby improves the segmentation accuracy. Then, the mechanism is incorporated into two-layer level set method to delineate endocardial and epicardial boundaries simultaneously. The proposed method has been quantitatively validated on a public dataset, and experimental results and comparisons with other methods demonstrate the superior performance of our method. Furthermore, such a generally constrained convexity-preserving level set method can be useful in many other potential applications, as validated by experiments. Xue Shi, Donglan Yao, Chunming Li |

| 2013 | MetPP: a computational platform for comprehensive two-dimensional gas chromatography time-of-flight mass spectrometry-based metabolomicsabstractMOTIVATION: Due to the high complexity of metabolome, the comprehensive 2D gas chromatography time-of-flight mass spectrometry (GC×GC-TOF MS) is considered as a powerful analytical platform for metabolomics study. However, the applications of GC×GC-TOF MS in metabolomics are not popular owing to the lack of bioinformatics system for data analysis. RESULTS: We developed a computational platform entitled metabolomics profiling pipeline (MetPP) for analysis of metabolomics data acquired on a GC×GC-TOF MS system. MetPP can process peak filtering and merging, retention index matching, peak list alignment, normalization, statistical significance tests and pattern recognition, using the peak lists deconvoluted from the instrument data as its input. The performance of MetPP software was tested with two sets of experimental data acquired in a spike-in experiment and a biomarker discovery experiment, respectively. MetPP not only correctly aligned the spiked-in metabolite standards from the experimental data, but also correctly recognized their concentration difference between sample groups. For analysis of the biomarker discovery data, 15 metabolites were recognized with significant concentration difference between the sample groups and these results agree with the literature results of histological analysis, demonstrating the effectiveness of applying MetPP software for disease biomarker discovery. | 2013 | An efficient post-hoc integration method improving peak alignment of metabolomics data from GCxGC/TOF-MSabstractBACKGROUND: Since peak alignment in metabolomics has a huge effect on the subsequent statistical analysis, it is considered a key preprocessing step and many peak alignment methods have been developed. However, existing peak alignment methods do not produce satisfactory results. Indeed, the lack of accuracy results from the fact that peak alignment is done separately from another preprocessing step such as identification. Therefore, a post-hoc approach, which integrates both identification and alignment results, is in urgent need for the purpose of increasing the accuracy of peak alignment. RESULTS: The proposed post-hoc method was validated with three datasets such as a mixture of compound standards, metabolite extract from mouse liver, and metabolite extract from wheat. Compared to the existing methods, the proposed approach improved peak alignment in terms of various performance measures. Also, post-hoc approach was verified to improve peak alignment by manual inspection. CONCLUSIONS: The proposed approach, which combines the information of metabolite identification and alignment, clearly improves the accuracy of peak alignment in terms of several performance measures. | 2012 | Model-based peak alignment of metabolomic profiling from comprehensive two-dimensional gas chromatography mass spectrometryabstractBACKGROUND: Comprehensive two-dimensional gas chromatography time-of-flight mass spectrometry (GCxGC/TOF-MS) has been used for metabolite profiling in metabolomics. However, there is still much experimental variation to be controlled including both within-experiment and between-experiment variation. For efficient analysis, an ideal peak alignment method to deal with such variations is in great need. RESULTS: Using experimental data of a mixture of metabolite standards, we demonstrated that our method has better performance than other existing method which is not model-based. We then applied our method to the data generated from the plasma of a rat, which also demonstrates good performance of our model. CONCLUSIONS: We developed a model-based peak alignment method to process both homogeneous and heterogeneous experimental data. The unique feature of our method is the only model-based peak alignment method coupled with metabolite identification in an unified framework. Through the comparison with other existing method, we demonstrated that our method has better performance. | 2011 | An empirical Bayes model using a competition score for metabolite identification in gas chromatography mass spectrometryabstractBACKGROUND: Mass spectrometry (MS) based metabolite profiling has been increasingly popular for scientific and biomedical studies, primarily due to recent technological development such as comprehensive two-dimensional gas chromatography time-of-flight mass spectrometry (GCxGC/TOF-MS). Nevertheless, the identifications of metabolites from complex samples are subject to errors. Statistical/computational approaches to improve the accuracy of the identifications and false positive estimate are in great need. We propose an empirical Bayes model which accounts for a competing score in addition to the similarity score to tackle this problem. The competition score characterizes the propensity of a candidate metabolite of being matched to some spectrum based on the metabolite's similarity score with other spectra in the library searched against. The competition score allows the model to properly assess the evidence on the presence/absence status of a metabolite based on whether or not the metabolite is matched to some sample spectrum. RESULTS: With a mixture of metabolite standards, we demonstrated that our method has better identification accuracy than other four existing methods. Moreover, our method has reliable false discovery rate estimate. We also applied our method to the data collected from the plasma of a rat and identified some metabolites from the plasma under the control of false discovery rate. CONCLUSIONS: We developed an empirical Bayes model for metabolite identification and validated the method through a mixture of metabolite standards and rat plasma. The results show that our hierarchical model improves identification accuracy as compared with methods that do not structurally model the involved variables. The improvement in identification accuracy is likely to facilitate downstream analysis such as peak alignment and biomarker identification.
