| 2023 | eSPRESSO: topological clustering of single-cell transcriptomics data to reveal informative genes for spatio-temporal architectures of cellsabstractBACKGROUND: Bioinformatics capability to analyze spatio-temporal dynamics of gene expression is essential in understanding animal development. Animal cells are spatially organized as functional tissues where cellular gene expression data contain information that governs morphogenesis during the developmental process. Although several computational tissue reconstruction methods using transcriptomics data have been proposed, those methods have been ineffective in arranging cells in their correct positions in tissues or organs unless spatial information is explicitly provided. RESULTS: This study demonstrates stochastic self-organizing map clustering with Markov chain Monte Carlo calculations for optimizing informative genes effectively reconstruct any spatio-temporal topology of cells from their transcriptome profiles with only a coarse topological guideline. The method, eSPRESSO (enhanced SPatial REconstruction by Stochastic Self-Organizing Map), provides a powerful in silico spatio-temporal tissue reconstruction capability, as confirmed by using human embryonic heart and mouse embryo, brain, embryonic heart, and liver lobule with generally high reproducibility (average max. accuracy = 92.0%), while revealing topologically informative genes, or spatial discriminator genes. Furthermore, eSPRESSO was used for temporal analysis of human pancreatic organoids to infer rational developmental trajectories with several candidate 'temporal' discriminator genes responsible for various cell type differentiations. CONCLUSIONS: eSPRESSO provides a novel strategy for analyzing mechanisms underlying the spatio-temporal formation of cellular organizations. | 2008 | Lazy XML Parsing/Serialization Based on Literal and DOM Hybrid RepresentationabstractDistributed SOA computing environments usually use SOAP intermediaries that sit between senders and receivers to mediate SOAP messages. The intermediaries may add support services to the SOAP message exchange, such as routing, logging, and security. The typical processing by a SOAP intermediary is parsing the incoming SOAP messages, checking the data in each message, and then serializing the messages to put them back into the network. DOM is one of the popular interfaces to navigate an XML tree. Existing DOM implementations are not efficient for SOAP intermediary processing. Existing DOM implementations parse XML data to create tree data and traverse the tree data for serialization. Typically, a SOAP intermediary rarely modifies the tree data. In such situations, creating the tree data and serializing it back into XML data is computationally expensive. We propose a DOM implementation based on a hybrid data representation that uses both literal XML and DOM objects. In our implementation, a SOAP intermediary stores the original literal XML representation and reuses it to avoid traversing all of the tree data during serialization. | 2007 | Efficient Web Services Message Exchange by SOAP Bundling FrameworkabstractWeb services use an interoperable and loosely coupled data exchange architecture. Web services processing can cause significant runtime overhead, especially when the number of fine-grained transactions becomes large. Although some best-practice guidelines recommend coarse-grained messages to improve the performance of web services, coarse-grained services may interfere with the componentization of the services. Service granularity should be designed for reusability and modularity. In this paper, we propose a SOAP message bundling framework. This framework enables bundling multiple messages into one message. With this framework, application developers do not have to consider the service granularity. Instead, the framework bundles some fine-grained messages into a single coarse-grained message. To support this framework, we provide for service providers (1) a WSDL conversion tool and (2) a skeleton wrapper generator. These tools let service providers receive bundled messages without modifying existing service implementations. We also provide (3) a stub wrapper generator that allows service requesters to use bundled services easily. The existing message exchanges are not influenced by this framework. | 2005 | Optimizing Web Services Performance by Differential DeserializationabstractWeb services technology has emerged as a key infrastructure that enables business entities to interact with each other without any human inventions. In order for the technology to be widely used, especially in any field where a large volume of transactions may be processed, it is highly desirable that the Web services engine should tolerate such environments. In this paper, we present a novel approach for improving Web services performance. We first focus on the fundamental characteristics of the Web services in that the SOAP messages on the wire are mostly generated by machines and have a lot of similarities among the processed messages. By making use of these features and eliminating the redundant processing, we propose a new deserialization mechanism that reuses matching regions from the previously deserialized application objects from earlier messages, and only performs deserialization for a new region that would not be processed before. Through our experiments in this paper, we observed that our approach obtained a 288% performance gain (maximum) by incorporating the differential deserialization into the Axis SOAP engine. | 2005 | An adaptive, fast, and safe XML parser based on byte sequences memorizationabstractXML (Extensible Markup Language) processing can incur significant runtime overhead in XML-based infrastructural middleware such as Web service application servers. This paper proposes a novel mechanism for efficiently processing similar XML documents. Given a new XML document as a byte sequence, the XML parser proposed in this paper normally avoids syntactic analysis but simply matches the document with previously processed ones, reusing those results. Our parser is adaptive since it partially parses and then remembers XML document fragments that it has not met before. Moreover, it processes safely since its partial parsing correctly checks the well-formedness of documents. Our implementation of the proposed parser complies with the JSR 63 standard of the Java API for XML Processing (JAXP) 1.1 specification. We evaluated Deltarser performance with messages using Google Web services. Comparing to Piccolo (and Apache Xerces), it effectively parses 35 % (106%) faster in a server-side use-case scenario, and 73 % (126%) faster in a client-side use-case scenario. | 2004 | Efficient Web Services Response Caching by Selecting Optimal Data RepresentationabstractWe discuss the design for an efficient response cache mechanism appropriate for the Web services architecture. The important feature of Web services is its interoperability between heterogeneous platforms. This interoperability is based on widely accepted standards such as XML, SOAP, and WSDL. We describe a response cache mechanism for Web services client middleware without any extensions to these standards so that the client can participate transparently in the existing Web services community. We propose three optimization methods to improve the performance of our response cache. The first optimization is caching the post-parsing representation instead of the XML message itself. The second is caching application objects. For this optimization, we show some copying processes that are dependent on the type of cached objects. The third optimization is for read-only objects. These methods reduce the overhead of XML processing or object copying. We have implemented a prototype of a response cache on Apache-Axis, and evaluated these optimization methods through experiments for Google Web services. | 2003 | Simulation of arsenic in situ doping with polysilicon CVD and its application to high aspect ratio trenchesabstractFilling high aspect ratio trenches is an essential manufacturing step for state of the art memory cells. Understanding and simulating the transport and surface processes enables one to achieve voidless filling of deep trenches, to predict the resulting profiles, and thus to optimize the process parameters and the resulting memory cells. Experiments on arsenic doped polysilicon deposition show that under certain process conditions step coverages greater than unity can be achieved. We developed a new model for the simulation of arsenic doped polysilicon deposition, which takes into account surface coverage dependent sticking coefficients and surface coverage dependent arsenic incorporation and desorption rates. The additional introduction of Langmuir-Hinshelwood type time dependent surface coverage enabled the reproduction of the bottom up filling of the trenches in simulations. Additionally, the rigorous treatment of the time dependent surface coverage allows to trace the in situ doping of the deposited film. The model presented was implemented and simulations were carried out for different process parameters. Very good agreement with experimental data was achieved with theoretically deduced parameters.
