| 2014 | Kotai Antibody Builder: automated high-resolution structural modeling of antibodiesabstractMOTIVATION: Kotai Antibody Builder is a Web service for tertiary structural modeling of antibody variable regions. It consists of three main steps: hybrid template selection by sequence alignment and canonical rules, 3D rendering of alignments and CDR-H3 loop modeling. For the last step, in addition to rule-based heuristics used to build the initial model, a refinement option is available that uses fragment assembly followed by knowledge-based scoring. Using targets from the Second Antibody Modeling Assessment, we demonstrate that Kotai Antibody Builder generates models with an overall accuracy equal to that of the best-performing semi-automated predictors using expert knowledge. | 2002 | The SWIB and the MDM2 domains are homologous and share a common foldabstractAbstract Using a novel algorithm for protein sequence/structure analysis, we propose a probable homology between the SWIB domain (the conserved domain of the 60 kda subunit of the SWIB complex involved in chromatin remodelling) and the p53-binding domain of the MDM2 oncoprotein. The homology suggests that the SWIB domain would adopt a structure similar to that of the MDM2 domain and that these two families of proteins may share a similar functional mechanism. | 2001 | HOMSTRAD: adding sequence information to structure-based alignments of homologous protein familiesabstractsummary: We describe an extension to the Homologous Structure Alignment Database (HOMSTRAD; Mizuguchi et al., Protein Sci., 7, 2469-2471, 1998a) to include homologous sequences derived from the protein families database Pfam (Bateman et al., Nucleic Acids Res., 28, 263-266, 2000). HOMSTRAD is integrated with the server FUGUE (Shi et al., submitted, 2001) for recognition and alignment of homologues, benefitting from the combination of abundant sequence information and accurate structure-based alignments. AVAILABILITY The HOMSTRAD database is available at: http://www-cryst.bioc.cam.ac.uk/homstrad/. Query sequences can be submitted to the homology recognition/alignment server FUGUE at: http://www-cryst.bioc.cam.ac.uk/fugue/. Paul I. W. de Bakker, Alex Bateman, David F.
