| 2021 | A High-Throughput FPGA Accelerator for Short-Read Mapping of the Whole Human GenomeabstractThe mapping of DNA subsequences to a known reference genome, referred to as “short-read mapping”, is essential for next-generation sequencing. Hundreds of millions of short reads need to be aligned to a tremendously long reference sequence, making short-read mapping very time consuming. In this article, a high-throughput hardware accelerator is proposed so as to accelerate this task. A Bloom filter-based candidate mapping location (CML) generator and a folded processing element (PE) array are proposed to address CML selection and the Smith-Waterman (SW) alignment algorithm, respectively. It is shown that the proposed CML generator reduces the required memory access by 40 percent by employing a down-sampling scheme when compared to the Ferragina-Manzini index (FM-index) solution. The proposed hierarchical Bloom filter (HBF) that includes optimized parameters achieves a 1.5×104times acceleration over the conventional Bloom filter. The proposed memory re-allocation scheme further reduces the memory access time for the HBF by a factor of 256. The proposed folded PE array delivers a 1.2-to-3.2 times higher giga cell updates per second (GCUPS). The processing time can be further reduced by 53-to-72 percent by employing a fully pipelined PE array that allows for a tailored shift amount for seeding. The accelerator is realized on a Stratix V GX FPGA with 16GB external SDRAM. Operated at 200MHz, the proposed FPGA accelerator delivers a 2.1-to-11 times higher throughput with the highest 99 percent accuracy and 98 percent sensitivity compared to the state-of-the-art FPGA-based solutions. | 2016 | Wave digital filter based analog circuit emulation on FPGAabstractUnlike well accepted FPGA emulation for digital circuits, there is no winning emulation solution for analog and mixed-signal (AMS) circuits. This paper presents an analog circuit emulation based on wave digital filters (WDFs), which covers the entire flow of transforming an AMS circuit from SPICE netlist to hardware implementation in FPGA. More specifically, it presents the theoretical support of how to map linear and nonlinear circuit components to WDF. The detail implementation of each WDF component in FPGA is not elaborated due to the page limit. Experiments show that there is a virtually perfect match between FPGA emulation and HSPICE simulations on two small but representative analog circuits, indicating high accuracy of the proposed emulation, and the FPGA-based WDF emulation can process analog signal sampled at as high as 512KHz, which is adequate for a variety of biomedical sensing applications. | 2015 | Incremental Latin hypercube sampling for lifetime stochastic behavioral modeling of analog circuitsabstractIn advanced technology node, not only process variations but also aging effects have critical impacts on circuit performance. Most of existing works consider process variations and aging effects separately while building the corresponding behavior models. Because of the time-varied circuit property, parametric yield need to be reanalyzed in each aging time step. This results in expensive simulation cost for reliability analysis due to the huge number of circuit simulation runs. In this paper, an incremental Latin hypercube sampling (LHS) approach is proposed to build the stochastic behavior models for analog/mixed-signal (AMS) circuits while simultaneously considering process variations and aging effects. By reusing previous sampling information, only a few new samples are incrementally updated to build an accurate stochastic model in different time steps, which significantly reduces the number of simulations for aging analysis. Experiments on an operational amplifier and a DAC circuit achieve 242x speedup over traditional reliability analysis method with similar accuracies. Yen-Lung Chen, Chien-Nan Jimmy Liu, Lei He 0001 |

| 2015 | Toward Wave Digital Filter based Analog Circuit Emulation on FPGA (Abstract Only)abstractSoftware simulation of analog and mixed-signal circuits often takes a long computing time. Unlike digital circuits that can be validated by FPGA emulation, there is no winning emulation solution for analog circuits. As the first step to applying wave digital filter (WDF) to emulate post-layout analog circuits, we present how to map linear and nonlinear components in an original circuit to WDFs with exactly same behaviors. To validate, we implement the emulation circuit (i.e., WDFs) in FPGA. To be more specific, each emulation time step is executed as a finite state machine, while all the computing resource, e.g. floating point units (FPU), are shared as a resource pool and used only when it is necessary, which result in a very small resource consumption on FPGA. Virtually perfect match is obtained between the Verilog and SPICE simulations for a number of primitive analog circuits, indicating the high accuracy of the proposed emulation. In terms of runtime, the WDF implementation is about 3-4x faster than HSPICE on a small two-stage differential amplifier circuit. And better speedup can be anticipated when it scales to larger circuits because of the underlying binary tree structure of the WDF implementation. | 2014 | REscope: High-dimensional Statistical Circuit Simulation towards Full Failure Region CoverageabstractStatistical circuit simulation is exhibiting increasing importance for circuit design under process variations. Existing approaches cannot efficiently analyze the failure probability for circuits with a large number of variation, nor handle problems with multiple disjoint failure regions. The proposed rare event microscope (REscope) first reduces the problem dimension by pruning the parameters with little contribution to circuit failure. Furthermore, we applied a nonlinear classifier which is capable of identifying multiple disjoint failure regions. In REscope, only likely-to-fail samples are simulated then matched to a generalized pareto distribution. On a 108-dimension charge pump circuit in PLL design, REscope outperforms the importance sampling and achieves more than 2 orders of magnitude speedup compared to Monte Carlo. Moreover, it accurately estimates failure rate, while the importance sampling totally fails because failure regions are not correctly captured. Wenyao Xu, Rahul Krishnan, Yen-Lung Chen, Lei He 0001 |

| 2014 | Simultaneous Optimization of Analog Circuits With Reliability and Variability for Applications on Flexible ElectronicsabstractFlexible electronics are a possible alternative for portable consumer applications and have many advantages. However, the circuit design for flexible electronics is still challenging, especially for sensitive analog circuits. Due to the different properties of flexible thin-film transistors (TFTs), conventional CMOS design techniques cannot be used directly on flexible electronics. Significant parameter variations and degradation effects of flexible TFTs further increase difficulties for circuit designers. In this paper, a reliability-aware circuit sizing approach is proposed for the analog circuits with flexible TFTs. The process variation, bending, and degradation effects of flexible TFTs in the optimization flow are considered simultaneously. Instead of optimizing the fresh yield and lifetime yield separately, a unified optimization approach is proposed to consider the two yield issues simultaneously. As shown in the experimental results, the proposed approach can further improve the lifetime yield and significantly reduce the design overhead with a fast computation time. | 2013 | LASER: layout-aware analog synthesis environment on lakerabstractIn modern technology, layout effects have more and more impacts on circuit performance. However, most of the existing analog automation tools consider the circuit sizing and layout generation in two separate steps, which often result in time-consuming sizing-layout iterations. In this paper, a layout-aware analog synthesis tool is presented to generate the required designs from specifications to layout through a user-friendly GUI. In order to provide a strong link between sizing and layout steps, a parasitic-aware circuit sizing flow is proposed based on a flexible layout template to prevent the performance from failing to meet the specifications after layout. Routability-aware analog placement is then performed with a simple routing algorithm to generate the corresponding layout with minimized cost. As demonstrated in the experimental results, this analog synthesis tool is able to generate the required circuits in seconds with high quality layouts and effectively guarantees the post-layout performance with less over-design. | 2012 | A fast heuristic approach for parametric yield enhancement of analog designsabstractIn traditional yield enhancement approaches, a lot of computation efforts have to be paid first to find the feasible regions and the Pareto fronts, which will become a heavy cost for large analog circuits. In order to reduce the computation efforts, this article proposes a fast heuristic approach that tries to finish all iteration steps of the yield enhancement flow at behavior level. First, a novel force-directed Nominal Point Moving (NPM) algorithm is proposed to find a better nominal point without building the feasible regions. Then, an equation-based behavior-level sizing approach is proposed to map the NPM results at performance level to behavior-level parameters. A fast behavior-level Monte Carlo simulation is also proposed to shorten the iterative yield enhancement flow. Finally, using the obtained behavioral parameters as the sizing targets of each subblock, the device sizing time is significantly reduced instead of sizing from the system-level specifications directly. As demonstrated on several analog circuits, this heuristic approach could be another efficient methodology to help designers improve their analog circuits toward better yield.
