| 2025 | CryoDomain: Sequence-free Protein Domain Identification from Low-resolution Cryo-EM Density MapsabstractCryo-electron microscopy (cryo-EM) has revolutionized the field of structural biology, determining structures of large protein machines and sharpening the understanding of fundamental biological processes. Despite cryo-EM’s unique capacity to discover novel proteins from unpurified samples and reveal the intricate structures of protein complexes within native cellular environments, the advancement of protein identification methods for cryo-EM lags behind. Without prior knowledge, such as sequence, protein identification from low-resolution density maps remains challenging. Here we introduce CryoDomain, an innovative method for identifying protein domains — conserved constituent units of proteins — from low-resolution cryo-EM density maps without requiring prior knowledge of protein sequences. CryoDomain leverages cross-modal alignment to correlate cryo-EM density maps with atomic structures, transferring the knowledge learned on a large atomic structure dataset to a sparse density map dataset. On two protein domain benchmarks constructed from CATH and SCOPe, CryoDomain significantly outperforms the state-of-the-art methods for domain identification from low-resolution density maps. CryoDomain liberates structural biologists from the tedious tasks of density inspection and database searching during protein identification. It has the potential to extend the border of unbiased structure discovery and cellular landscape investigation using cryo-EM. Muzhi Dai, Zhuoer Dong, Weining Fu, Kui Xu 0004, Qiangfeng Cliff Zhang |

| 2021 | VRmol: an integrative web-based virtual reality system to explore macromolecular structureabstractSUMMARY: Structural visualization and analysis are fundamental to explore macromolecular functions. Here, we present a novel integrative web-based virtual reality (VR) system-VRmol, to visualize and study molecular structures in an immersive virtual environment. Importantly, it is integrated with multiple online databases and is able to couple structure studies with associated genomic variations and drug information in a visual interface by cloud-based drug docking. VRmol thus can serve as an integrative platform to aid structure-based translational research and drug design. AVAILABILITY AND IMPLEMENTATION: VRmol is freely available (https://VRmol.net), with detailed manual and tutorial (https://VRmol.net/docs). The code of VRmol is available as open source under the MIT license at http://github.com/kuixu/VRmol. SUPPLEMENTARY INFORMATION: Supplementary data are available at Bioinformatics online. | 2020 | SegVoxelNet: Exploring Semantic Context and Depth-aware Features for 3D Vehicle Detection from Point Cloudabstract3D vehicle detection based on point cloud is a challenging task in real-world applications such as autonomous driving. Despite significant progress has been made, we observe two aspects to be further improved. First, the semantic context information in LiDAR is seldom explored in previous works, which may help identify ambiguous vehicles. Second, the distribution of point cloud on vehicles varies continuously with increasing depths, which may not be well modeled by a single model. In this work, we propose a unified model SegVoxelNet to address the above two problems. A semantic context encoder is proposed to leverage the free-of-charge semantic segmentation masks in the bird's eye view. Suspicious regions could be highlighted while noisy regions are suppressed by this module. To better deal with vehicles at different depths, a novel depth-aware head is designed to explicitly model the distribution differences and each part of the depth-aware head is made to focus on its own target detection range. Extensive experiments on the KITTI dataset show that the proposed method outperforms the state-of-the-art alternatives in both accuracy and efficiency with point cloud as input only. | 2019 | A2-Net: Molecular Structure Estimation from Cryo-EM Density VolumesabstractConstructing of molecular structural models from CryoElectron Microscopy (Cryo-EM) density volumes is the critical last step of structure determination by Cryo-EM technologies. Methods have evolved from manual construction by structural biologists to perform 6D translation-rotation searching, which is extremely compute-intensive. In this paper, we propose a learning-based method and formulate this problem as a vision-inspired 3D detection and pose estimation task. We develop a deep learning framework for amino acid determination in a 3D Cryo-EM density volume. We also design a sequence-guided Monte Carlo Tree Search (MCTS) to thread over the candidate amino acids to form the molecular structure. This framework achieves 91% coverage on our newly proposed dataset and takes only a few minutes for a typical structure with a thousand amino acids. Our method is hundreds of times faster and several times more accurate than existing automated solutions without any human intervention.
