2023 Reconstruction of Quantitative Susceptibility Mapping From Total Field Maps With Local Field Maps Guided UU-Net
abstract
Quantitative susceptibility mapping (QSM) is an emerging computational technique based on the magnetic resonance imaging (MRI) phase signal, which can provide magnetic susceptibility values of tissues. The existing deep learning-based models mainly reconstruct QSM from local field maps. However, the complicated inconsecutive reconstruction steps not only accumulate errors for inaccurate estimation, but also are inefficient in clinical practice. To this end, a novel local field maps guided UU-Net with Self- and Cross-Guided Transformer (LGUU-SCT-Net) is proposed to reconstruct QSM directly from the total field maps. Specifically, we propose to additionally generate the local field maps as the auxiliary supervision during the training stage. This strategy decomposes the more complicated mapping from total maps to QSM into two relatively easier ones, effectively alleviating the difficulty of direct mapping. Meanwhile, an improved U-Net model, named LGUU-SCT-Net, is further designed to promote the nonlinear mapping ability. The long-range connections are designed between two sequentially stacked U-Nets to bring more feature fusions and facilitate the information flow. The Self- and Cross-Guided Transformer integrated into these connections further captures multi-scale channel-wise correlations and guides the fusion of multi-scale transferred features, assisting in the more accurate reconstruction. The experimental results on an in-vivo dataset demonstrate the superior reconstruction results of our proposed algorithm.

2022 Small molecule drug and biotech drug interaction prediction based on multi-modal representation learning
abstract
BACKGROUND: Drug-drug interactions (DDIs) occur when two or more drugs are taken simultaneously or successively. Early detection of adverse drug interactions can be essential in preventing medical errors and reducing healthcare costs. Many computational methods already predict interactions between small molecule drugs (SMDs). As the number of biotechnology drugs (BioDs) increases, so makes the threat of interactions between SMDs and BioDs. However, few computational methods are available to predict their interactions. RESULTS: Considering the structural specificity and relational complexity of SMDs and BioDs, a novel multi-modal representation learning method called Multi-SBI is proposed to predict their interactions. First, multi-modal features are used to adequately represent the heterogeneous structure and complex relationships of SMDs and BioDs. Second, an undersampling method based on Positive-unlabeled learning (PU-sampling) is introduced to obtain negative samples with high confidence from the unlabeled data set. Finally, both learned representations of SMD and BioD are fed into DNN classifiers to predict their interaction events. In addition, we also conduct a retrospective analysis. CONCLUSIONS: Our proposed multi-modal representation learning method can extract drug features more comprehensively in heterogeneous drugs. In addition, PU-sampling can effectively reduce the noise in the sampling procedure. Our proposed method significantly outperforms other state-of-the-art drug interaction prediction methods. In a retrospective analysis of DrugBank 5.1.0, 14 out of the 20 predictions with the highest confidence were validated in the latest version of DrugBank 5.1.8, demonstrating that Multi-SBI is a valuable tool for predicting new drug interactions through effectively extracting and learning heterogeneous drug features.

2022 S2Q-Net: Mining the High-Pass Filtered Phase Data in Susceptibility Weighted Imaging for Quantitative Susceptibility Mapping
abstract
Susceptibility weighted imaging (SWI) is a routine magnetic resonance imaging (MRI) sequence that combines the magnitude and high-pass filtered phase images to qualitatively enhance the image contrasts related to tissue susceptibility. Tremendous amounts of the high-pass filtered phase data with low signal to noise ratio and incomplete background field removal have thus been collected under default clinical settings. Since SWI cannot quantitatively estimate the susceptibility, it is thus non-trivial to derive quantitative susceptibility mapping (QSM) directly from these redundant phase data, which effectively promotes the mining of the SWI data collected previously. To this end, a novel deep learning based SWI-to-QSM-Net (S2Q-Net) is proposed for QSM reconstruction from SWI high-pass filtered phase data. S2Q-Net firstly estimates the edge maps of QSM to integrate edge prior into features, which benefits the network to reconstruct QSM with realistic and clear tissue boundaries. Furthermore, a novel Second-order Cross Dense Block is proposed in S2Q-Net, which can capture rich inter-region interactions to provide more non-local phase information related to local tissue susceptibility. Experimental results on both simulated and in-vivo data indicate its superiority over all the compared deep learning based QSM reconstruction methods.

2022 MOdel-Based SyntheTic Data-Driven Learning (MOST-DL): Application in Single-Shot T2 Mapping With Severe Head Motion Using Overlapping-Echo Acquisition
abstract
Use of synthetic data has provided a potential solution for addressing unavailable or insufficient training samples in deep learning-based magnetic resonance imaging (MRI). However, the challenge brought by domain gap between synthetic and real data is usually encountered, especially under complex experimental conditions. In this study, by combining Bloch simulation and general MRI models, we propose a framework for addressing the lack of training data in supervised learning scenarios, termed MOST-DL. A challenging application is demonstrated to verify the proposed framework and achieve motion-robust [Formula: see text] mapping using single-shot overlapping-echo acquisition. We decompose the process into two main steps: (1) calibrationless parallel reconstruction for ultra-fast pulse sequence and (2) intra-shot motion correction for [Formula: see text] mapping. To bridge the domain gap, realistic textures from a public database and various imperfection simulations were explored. The neural network was first trained with pure synthetic data and then evaluated with in vivo human brain. Both simulation and in vivo experiments show that the MOST-DL method significantly reduces ghosting and motion artifacts in [Formula: see text] maps in the presence of unpredictable subject movement and has the potential to be applied to motion-prone patients in the clinic. 2021 Multi-Material Decomposition for Single Energy CT Using Material Sparsity Constraint
abstract
Multi-material decomposition (MMD) decomposes CT images into basis material images, and is a promising technique in clinical diagnostic CT to identify material compositions within the human body. MMD could be implemented on measurements obtained from spectral CT protocol, although spectral CT data acquisition is not readily available in most clinical environments. MMD methods using single energy CT (SECT), broadly applied in radiological departments of most hospitals, have been proposed in the literature while challenged by the inferior decomposition accuracy and the limited number of material bases due to the constrained material information in the SECT measurement. In this paper, we propose an image-domain SECT MMD method using material sparsity as an assistance under the condition that each voxel of the CT image contains at most two different elemental materials. L0norm represents the material sparsity constraint (MSC) and is integrated into the decomposition objective function with a least-square data fidelity term, total variation term, and a sum-to-one constraint of material volume fractions. An accelerated primal-dual (APD) algorithm with line-search scheme is applied to solve the problem. The pixelwise direct inversion method with the two-material assumption (TMA) is applied to estimate the initials. We validate the proposed method on phantom and patient data. Compared with the TMA method, the proposed MSC method increases the volume fraction accuracy (VFA) from 92.0% to 98.5% in the phantom study. In the patient study, the calcification area can be clearly visualized in the virtual non-contrast image generated by the proposed method, and has a similar shape to that in the ground-truth contrast-free CT image. The high decomposition image quality from the proposed method substantially facilitates the SECT-based MMD clinical applications.

2018 Squeezed Trajectory Design for Peak RF and Integrated RF Power Reduction in Parallel Transmission MRI
abstract
High peak RF amplitude and excessive specific absorption rate (SAR) are two critical concerns for hardware implementation and patient safety in scientific and clinical research for high field MRI using parallel transmissions (pTX). In this paper, we introduce a squeezing strategy to reduce peak RF amplitude and integrated RF power via direct reshaping of the k-space trajectory. In the existing peak RF / integrated RF power optimization methods gradient amplitude or slew rate is reduced, but the k-space trajectory remains unchanged. Unlike these traditional methods, we worked directly in the excitation k-space to reshape k-space traversal by a squeezing vector in order to achieve peak RF and total RF power optimization, using a particle swarm optimization algorithm. The squeezing strategy was applied to the conventional variable density spiral (CVDS) and the variable rate selective excitation (VERSE) trajectories, dubbed SVDS (squeezed variable density spiral) and SVERSE (squeezing trajectory with VERSE), respectively, for different excitation profiles of small or large tip angles. Pulse acceleration and off-resonance effects were evaluated for an 8-ch pTX via Bloch simulation. CVDS, VERSE, SVDS, and SVERSE pulses were implemented on a 3T scanner with a 2-ch pTX. Phantom and in vivo experiments were performed for reduced FOV (rFOV) imaging. The results show that SVDS pulses simultaneously reduce integrated RF power and peak RF by about 30% on average compared to CVDS pulses for a square pattern ( $80\times80$ mm2) with flip angles of 30°, 90°, and 180°. Compared with the VERSE method under the same peak RF constraints, the SVDS method reduces integrated RF power by an average of 20% for small tip excitations for profiles of slice, rectangular, square, and circle, and has slightly reduced excitation accuracy slightly (about 0.6%, from 6.8% to 7.4%). The SVERSE method shortens the duration of the VERSE pulse by 12.8% at large ti p angle (180°). Feasibility for rFOV imaging was demonstrated with phantom and in vivo experiments with squeezed pulses.
