| 2025 | MulNet: a scalable framework for reconstructing intra- and intercellular signaling networks from bulk and single-cell RNA-seq dataabstractGene expression involves complex interactions between DNA, RNA, proteins, and small molecules. However, most existing molecular networks are built on limited interaction types, resulting in a fragmented understanding of gene regulation. Here, we present MulNet, a framework that organizes diverse molecular interactions underlying gene expression data into a scalable multilayer network. Additionally, MulNet can accurately identify gene modules and key regulators within this network. When applied across diverse cancer datasets, MulNet outperformed state-of-the-art methods in identifying biologically relevant modules. MulNet analysis of RNA-seq data from colon cancer revealed numerous well-established cancer regulators and a promising new therapeutic target, miR-8485, along with several downstream pathways it governs to inhibit tumor growth. MulNet analysis of single-cell RNA-seq data from head and neck cancer revealed intricate communication networks between fibroblasts and malignant cells mediated by transcription factors and cytokines. Overall, MulNet enables high-resolution reconstruction of intra- and intercellular communication from both bulk and single-cell data. The MulNet code and application are available at https://github.com/free1234hm/MulNet. Mingfei Han 0001, Tao Chen 0005, Chunyuan Yang, Yingxing Li, Wenting Guo |

| 2022 | Fog-to-MultiCloud Cooperative Ehealth Data Management With Application-Aware Secure DeduplicationabstractThe healthcare industry faces challenges regarding the security and efficiency of data management for patient health records (PHRs). We propose SafePHR: a secure and efficient medical data service with application aware deduplication in fog-to-multicloud encrypted storage. It introduces a fog-to-multicloud cooperative storage model, which combines low-latency and high-safety local fog with unlimited capacity and built-in disaster recovery in remote multi-cloud to enhance eHealth data management. It also provides an application aware secure deduplication scheme to improve the data traffic and space efficiency of cloud storage for encrypted PHRs using variants of convergent encryption. Then, it further enhances the resiliency and security of cloud storage by striping encrypted data across multiple cloud vendors with a fault-tolerant coding scheme. Compared with the state-of-the-art of cloud-assisted eHealth systems, our experiments demonstrate that SafePHR can ensure data confidentiality of deduplication, achieve a competitive low cloud storage space overhead, and improve system performance with high fault-tolerance capability. | 2019 | SW-Tandem: a highly efficient tool for large-scale peptide identification with parallel spectrum dot product on Sunway TaihuLightabstractSUMMARY: Tandem mass spectrometry based database searching is a widely acknowledged and adopted method that identifies peptide sequence in shotgun proteomics. However, database searching is extremely computationally expensive, which can take days even weeks to process a large spectra dataset. To address this critical issue, this paper presents SW-Tandem, a new tool for large-scale peptide sequencing. SW-Tandem parallelizes the spectrum dot product scoring algorithm and leverages the advantages of Sunway TaihuLight, the No. 1 supercomputer in the world in 2017. Sunway TaihuLight is powered by the brand new many-core SW26010 processors and provides a peak computation performance greater than 100PFlops. To fully utilize the Sunway TaihuLights capacity, SW-Tandem employs three mechanisms to accelerate large-scale peptide identification, memory-access optimizations, double buffering and vectorization. The results of experiments conducted on multiple datasets demonstrate the performance of SW-Tandem against three state-of-the-art tools for peptide identification, including X!! Tandem, MR-Tandem and MSFragger. In addition, it shows high scalability in the experiments on extremely large datasets sized up to 12 GB. AVAILABILITY AND IMPLEMENTATION: SW-Tandem is an open source software tool implemented in C++. The source code and the parameter settings are available at https://github.com/Logic09/SW-Tandem. | 2017 | MRUniNovo: an efficient tool for de novo peptide sequencing utilizing the hadoop distributed computing frameworkabstractSummary: Tandem mass spectrometry-based de novo peptide sequencing is a complex and time-consuming process. The current algorithms for de novo peptide sequencing cannot rapidly and thoroughly process large mass spectrometry datasets. In this paper, we propose MRUniNovo, a novel tool for parallel de novo peptide sequencing. MRUniNovo parallelizes UniNovo based on the Hadoop compute platform. Our experimental results demonstrate that MRUniNovo significantly reduces the computation time of de novo peptide sequencing without sacrificing the correctness and accuracy of the results, and thus can process very large datasets that UniNovo cannot. Availability and Implementation: MRUniNovo is an open source software tool implemented in java. The source code and the parameter settings are available at http://bioinfo.hupo.org.cn/MRUniNovo/index.php. Contact: [email protected] ; [email protected]. | 2017 | LiverWiki: a wiki-based database for human liverabstractBACKGROUND: Recent advances in omics technology have produced a large amount of liver-related data. A comprehensive and up-to-date source of liver-related data is needed to allow biologists to access the latest data. However, current liver-related data sources each cover only a specific part of the liver. It is difficult for them to keep pace with the rapid increase of liver-related data available at those data resources. Integrating diverse liver-related data is a critical yet formidable challenge, as it requires sustained human effort. RESULTS: We present LiverWiki, a first wiki-based database that integrates liver-related genes, homolog genes, gene expressions in microarray datasets and RNA-Seq datasets, proteins, protein interactions, post-translational modifications, associated pathways, diseases, metabolites identified in the metabolomics datasets, and literatures into an easily accessible and searchable resource for community-driven sharing. LiverWiki houses information in a total of 141,897 content pages, including 19,787 liver-related gene pages, 17,077 homolog gene pages, 50,251 liver-related protein pages, 36,122 gene expression pages, 2067 metabolites identified in the metabolomics datasets, 16,366 disease-related molecules, and 227 liver disease pages. Other than assisting users in searching, browsing, reviewing, refining the contents on LiverWiki, the most important contribution of LiverWiki is to allow the community to create and update biological data of liver in visible and editable tables. This integrates newly produced data with existing knowledge. Implemented in mediawiki, LiverWiki provides powerful extensions to support community contributions. CONCLUSIONS: The main goal of LiverWiki is to provide the research community with comprehensive liver-related data, as well as to allow the research community to share their liver-related data flexibly and efficiently. It also enables rapid sharing new discoveries by allowing the discoveries to be integrated and shared immediately, rather than relying on expert curators.
