| 2021 | Fine-Grained Chemical Entity Typing with Multimodal Knowledge RepresentationabstractAutomated knowledge discovery from trending chemical literature is essential for more efficient biomedical research. How to extract detailed knowledge about chemical reactions from the core chemistry literature is a new emerging challenge that has not been well studied. In this paper, we study the new problem of fine-grained chemical entity typing, which poses interesting new challenges especially because of the complex name mentions frequently occurring in chemistry literature and graphic representation of entities. We introduce a new benchmark data set (CHEMET) to facilitate the study of the new task and propose a novel multi-modal representation learning framework to solve the problem of fine-grained chemical entity typing by leveraging external resources with chemical structures and using cross-modal attention to learn effective representation of text in the chemistry domain. Experiment results show that the proposed framework outperforms multiple state-of-the-art methods.1 Chenkai Sun, Weijiang Li, Jinfeng Xiao, Nikolaus Nova Parulian, ChengXiang Zhai, Heng Ji 0001 |

| 2018 | A New Square Grid-Based Method for Identifying Solar ActivitiesabstractThe FITS is widely used as a common file format in astronomy. However, how to detect an effective celestial event from large-scale astronomical images with complex background is a thorny issue. This paper proposes a square grid structure for target detection (GSTD) of solar activities, inncluding the separation of the target area and the deletion of the background area. This kind of processing can greatly reduce the storage cost of the data set, while the solar activity area can be well preserved. The solar image is operated through an equally sized square grid to separate the solar activity target area and the background area to speed up the processing of images, improve processing accuracy, and effectively prevent image noise interference. The experiment results have shown that this method delivers satisfactory performance in accuracy and time-cost. Through the anti-jamming processing of image noise, the accurate positioning and effective recognition of solar activities are realized. This method has been proved to achieve good image segmentation recognition of solar phenomenon in the research of various types of solar activities. Moreover, it can provide a feasible way to reduce the storage occupancy of Content-Based Image Retrieval (CBIR) systems. Weijiang Li, Jing Yi |

| 2010 | LucidDraw: Efficiently visualizing complex biochemical networks within MATLABabstractBACKGROUND: Biochemical networks play an essential role in systems biology. Rapidly growing network data and versatile research activities call for convenient visualization tools to aid intuitively perceiving abstract structures of networks and gaining insights into the functional implications of networks. There are various kinds of network visualization software, but they are usually not adequate for visual analysis of complex biological networks mainly because of the two reasons: 1) most existing drawing methods suitable for biochemical networks have high computation loads and can hardly achieve near real-time visualization; 2) available network visualization tools are designed for working in certain network modeling platforms, so they are not convenient for general analyses due to lack of broader range of readily accessible numerical utilities. RESULTS: We present LucidDraw as a visual analysis tool, which features (a) speed: typical biological networks with several hundreds of nodes can be drawn in a few seconds through a new layout algorithm; (b) ease of use: working within MATLAB makes it convenient to manipulate and analyze the network data using a broad spectrum of sophisticated numerical functions; (c) flexibility: layout styles and incorporation of other available information about functional modules can be controlled by users with little effort, and the output drawings are interactively modifiable. CONCLUSIONS: Equipped with a new grid layout algorithm proposed here, LucidDraw serves as an auxiliary network analysis tool capable of visualizing complex biological networks in near real-time with controllable layout styles and drawing details. The framework of the algorithm enables easy incorporation of extra biological information, if available, to influence the output layouts with predefined node grouping features. | 2005 | A grid layout algorithm for automatic drawing of biochemical networksabstractMOTIVATION: Visualization is indispensable in the research of complex biochemical networks. Available graph layout algorithms are not adequate for satisfactorily drawing such networks. New methods are required to visualize automatically the topological architectures and facilitate the understanding of the functions of the networks. RESULTS: We propose a novel layout algorithm to draw complex biochemical networks. A network is modeled as a system of interacting nodes on squared grids. A discrete cost function between each node pair is designed based on the topological relation and the geometric positions of the two nodes. The layouts are produced by minimizing the total cost. We design a fast algorithm to minimize the discrete cost function, by which candidate layouts can be produced efficiently. A simulated annealing procedure is used to choose better candidates. Our algorithm demonstrates its ability to exhibit cluster structures clearly in relatively compact layout areas without any prior knowledge. We developed Windows software to implement the algorithm for CADLIVE.
