| 2025 | MRCFN: A multi-sensor residual convolutional fusion network for intelligent fault diagnosis of bearings in noisy and small sample scenariosabstractBearing fault diagnosis is of great importance to ensure the safe and stable operation of mechanical equipment. The actual collected bearing fault signals are susceptible to strong noise interference and bearing samples for each fault state may be insufficient, which increases the difficulty of capturing effective features. Most of the existing diagnostic methods extract features from a single sensor signal for pattern recognition and fault diagnosis. The fault information provided by a single sensor is limited and incomplete, which is usually very difficult to meet the demand for accurate and reliable fault diagnosis in complex scenarios. To solve these problems, this paper proposes a multi-sensor residual convolutional fusion network (MRCFN) for intelligent fault diagnosis of bearings. Firstly, a convolutional pooling module (CPM) is coupled with the designed double ring residual module (DRRM) to rough feature extraction and deep feature mining, which not only captures the discriminative fault features from multi-sensor signal, but also avoids the performance degradation of network. Secondly, a spatial channel reconstruction module (SCRM) is further introduced to eliminate redundant information in the features and improve the network training efficiency. Finally, the presented global interactive perception fusion module (GIPFM) is connected with a classification block (CB) to globally fuse the features extracted from the acoustic and vibration signals and conduct automatic fault identification, which both can realize the complementarity and calibration of multi-sensor feature information and high precision diagnosis. The experiments and a series of comparisons are implemented on two datasets to efficaciously verify the superiority of the proposed method over five existing representative multi-sensor fusion diagnosis methods (i.e., FAC-CNN, MB-CNN, MsACNN, MRSDF , and IMSFDFL) under strong noise and small samples. | 2024 | Admix-kit: an integrated toolkit and pipeline for genetic analyses of admixed populationsabstractSUMMARY: Admixed populations, with their unique and diverse genetic backgrounds, are often underrepresented in genetic studies. This oversight not only limits our understanding but also exacerbates existing health disparities. One major barrier has been the lack of efficient tools tailored for the special challenges of genetic studies of admixed populations. Here, we present admix-kit, an integrated toolkit and pipeline for genetic analyses of admixed populations. Admix-kit implements a suite of methods to facilitate genotype and phenotype simulation, association testing, genetic architecture inference, and polygenic scoring in admixed populations. AVAILABILITY AND IMPLEMENTATION: Admix-kit package is open-source and available at https://github.com/KangchengHou/admix-kit. Additionally, users can use the pipeline designed for admixed genotype simulation available at https://github.com/UW-GAC/admix-kit_workflow. Kangcheng Hou, Stephanie M. | 2024 | A multi-bin rarefying method for evaluating alpha diversities in TCR sequencing dataabstractMOTIVATION: T cell receptors (TCRs) constitute a major component of our adaptive immune system, governing the recognition and response to internal and external antigens. Studying the TCR diversity via sequencing technology is critical for a deeper understanding of immune dynamics. However, library sizes differ substantially across samples, hindering the accurate estimation/comparisons of alpha diversities. To address this, researchers frequently use an overall rarefying approach in which all samples are sub-sampled to an even depth. Despite its pervasive application, its efficacy has never been rigorously assessed. RESULTS: In this paper, we develop an innovative "multi-bin" rarefying approach that partitions samples into multiple bins according to their library sizes, conducts rarefying within each bin for alpha diversity calculations, and performs meta-analysis across bins. Extensive simulations using real-world data highlight the inadequacy of the overall rarefying approach in controlling the confounding effect of library size. Our method proves robust in addressing library size confounding, outperforming competing normalization strategies by achieving better-controlled type-I error rates and enhanced statistical power in association tests. | 2024 | SurvBal: compositional microbiome balances for survival outcomesabstractSUMMARY: Identification of balances of bacterial taxa in relation to continuous and dichotomous outcomes is an increasingly frequent analytic objective in microbiome profiling experiments. SurvBal enables the selection of balances in relation to censored survival or time-to-event outcomes which are of considerable interest in many biomedical studies. The most commonly used survival models-the Cox proportional hazards and parametric survival models are included in the package, which are used in combination with step-wise selection procedures to identify the optimal associated balance of microbiome, i.e. the ratio of the geometric means of two groups of taxa's relative abundances. AVAILABILITY AND IMPLEMENTATION: The SurvBal R package and Shiny app can be accessed at https://github.com/yinglia/SurvBal and https://yinglistats.shinyapps.io/shinyapp-survbal/. | 2021 | Deep ensemble learning over the microbial phylogenetic tree (DeepEn-Phy)abstractSuccessful prediction of clinical outcomes facilitates tailored diagnosis and treatment. The microbiome has been shown to be an important biomarker to predict host clinical outcomes. Further, the incorporation of microbial phylogeny, the evolutionary relationship among microbes, has been demonstrated to improve prediction accuracy. We propose a phylogeny-driven deep neural network (PhyNN) and develop an ensemble method, DeepEn-Phy, for host clinical outcome prediction. The method is designed to optimally extract features from phylogeny, thereby take full advantage of the information in phylogeny while harnessing the core principles of phylogeny (in contrast to taxonomy). We apply DeepEn-Phy to a real large microbiome data set to predict both categorical and continuous clinical outcomes. DeepEn-Phy demonstrates superior prediction performance to existing machine learning and deep learning approaches. Overall, DeepEn-Phy provides a new strategy for designing deep neural network architectures within the context of phylogeny-constrained microbiome data. Wodan Ling, Youran Qi, Xing Hua, Michael C. | 2010 | Testing multiple gene interactions by the ordered combinatorial partitioning method in case-control studiesabstractMOTIVATION: The multifactor-dimensionality reduction (MDR) method has been widely used in multi-locus interaction analysis. It reduces dimensionality by partitioning the multi-locus genotypes into a high-risk group and a low-risk group according to whether the genotype-specific risk ratio exceeds a fixed threshold or not. Alternatively, one can maximize the chi(2) value exhaustively over all possible ways of partitioning the multi-locus genotypes into two groups, and we aim to show that this is computationally feasible. METHODS: We advocate finding the optimal MDR (OMDR) that would have resulted from an exhaustive search over all possible ways of partitioning the multi-locus genotypes into two groups. It is shown that this optimal MDR can be obtained efficiently using an ordered combinatorial partitioning (OCP) method, which differs from the existing MDR method in the use of a data-driven rather than fixed threshold. The generalized extreme value distribution (GEVD) theory is applied to find the optimal order of gene combination and assess statistical significance of interactions. RESULTS: The computational complexity of OCP strategy is linear in the number of multi-locus genotypes in contrast with an exponential order for the naive exhaustive search strategy. Simulation studies show that OMDR can be more powerful than MDR with substantial power gain possible when the partitioning of OMDR is different from that of MDR. The analysis results of a breast cancer dataset show that the use of GEVD accelerates the determination of interaction order and reduces the time cost for P-value calculation by more than 10-fold.
