| 2022 | Highly significant improvement of protein sequence alignments with AlphaFold2abstractMOTIVATION: Protein sequence alignments are essential to structural, evolutionary and functional analysis, but their accuracy is often limited by sequence similarity unless molecular structures are available. Protein structures predicted at experimental grade accuracy, as achieved by AlphaFold2, could therefore have a major impact on sequence analysis. RESULTS: Here, we find that multiple sequence alignments estimated on AlphaFold2 predictions are almost as accurate as alignments estimated on experimental structures and significantly closer to the structural reference than sequence-based alignments. We also show that AlphaFold2 structural models of relatively low quality can be used to obtain highly accurate alignments. These results suggest that, besides structure modeling, AlphaFold2 encodes higher-order dependencies that can be exploited for sequence analysis. AVAILABILITY AND IMPLEMENTATION: All data, analyses and results are available on Zenodo (https://doi.org/10.5281/zenodo.7031286). The code and scripts have been deposited in GitHub (https://github.com/cbcrg/msa-af2-nf) and the various containers in (https://cloud.sylabs.io/library/athbaltzis/af2/alphafold, https://hub.docker.com/r/athbaltzis/pred). | 2021 | Incorporating alignment uncertainty into Felsenstein's phylogenetic bootstrap to improve its reliabilityabstractMOTIVATION: Most evolutionary analyses are based on pre-estimated multiple sequence alignment. Wong et al. established the existence of an uncertainty induced by multiple sequence alignment when reconstructing phylogenies. They were able to show that in many cases different aligners produce different phylogenies, with no simple objective criterion sufficient to distinguish among these alternatives. RESULTS: We demonstrate that incorporating MSA induced uncertainty into bootstrap sampling can significantly increase correlation between clade correctness and its corresponding bootstrap value. Our procedure involves concatenating several alternative multiple sequence alignments of the same sequences, produced using different commonly used aligners. We then draw bootstrap replicates while favoring columns of the more unique aligner among the concatenated aligners. We named this concatenation and bootstrapping method, Weighted Partial Super Bootstrap (wpSBOOT). We show on three simulated datasets of 16, 32 and 64 tips that our method improves the predictive power of bootstrap values. We also used as a benchmark an empirical collection of 853 one to one orthologous genes from seven yeast species and found wpSBOOT to significantly improve discrimination capacity between topologically correct and incorrect trees. Bootstrap values of wpSBOOT are comparable to similar readouts estimated using a single method. However, for reduced trees by 50 and 95% bootstrap thresholds, wpSBOOT comes out the lowest Type I error (less FP). AVAILABILITY AND IMPLEMENTATION: The automated generation of replicates has been implemented in the T-Coffee package, which is available as open source freeware available from www.tcoffee.org. | 2015 | Recovering accuracy methods for scalable consistency libraryabstractMultiple sequence alignment (MSA) is crucial for high-throughput next generation sequencing applications. Large-scale alignments with thousands of sequences are necessary for these applications. However, the quality of the alignment of current MSA tools decreases sharply when the number of sequences grows to several thousand. This accuracy degradation can be mitigated using global consistency information as in the T-Coffee MSA-Tool, which implements a consistency library. However, consistency-based methods do not scale well because of the computational resources required to calculate and store the consistency information, which grows quadratically. In this paper, we propose an alternative method for building the consistency-library. To allow unlimited scalability, consistency information must be discarded to avoid exceeding the environment memory. Our first approach deals with the memory limitation by identifying the most important entries, which provide better consistency. This method is able to achieve scalability, although there is a negative impact on accuracy. The second proposal, aims to reduce this degradation of accuracy, with three different methods presented to attain a better alignment. Jordi Lladós, Fernando Guirado, Fernando Cores, Josep L. | 2013 | Scalability and accuracy improvements of consistency-based multiple sequence alignment toolsabstractMultiple sequence alignment (MSA) is one of the most useful tools in bioinformatics. However, the growth of sequencing data imposes further difficulties for aligning it with traditional tools. For large-scale alignments with thousands of sequences it will be necessary to use and take profit of the high performance computing (HPC). This paper, focused on the consistency-based T-Coffee MSA tool, presents several innovative solutions with the objective of improving its efficiency, scalability and accuracy. The results obtained show that our approach doubles the speed-up of the progressive alignment, thus allowing T-Coffee to align twice as many sequences while also improving the alignment accuracy. | 2013 | Using tertiary structure for the computation of highly accurate multiple RNA alignments with the SARA-Coffee packageabstractMOTIVATION: Aligning RNAs is useful to search for homologous genes, study evolutionary relationships, detect conserved regions and identify any patterns that may be of biological relevance. Poor levels of conservation among homologs, however, make it difficult to compare RNA sequences, even when considering closely evolutionary related sequences. RESULTS: We describe SARA-Coffee, a tertiary structure-based multiple RNA aligner, which has been validated using BRAliDARTS, a new benchmark framework designed for evaluating tertiary structure-based multiple RNA aligners. We provide two methods to measure the capacity of alignments to match corresponding secondary and tertiary structure features. On this benchmark, SARA-Coffee outperforms both regular aligners and those using secondary structure information. Furthermore, we show that on sequences in which <60% of the nucleotides form base pairs, primary sequence methods usually perform better than secondary-structure aware aligners. AVAILABILITY AND IMPLEMENTATION: The package and the datasets are available from http://www.tcoffee.org/Projects/saracoffee and http://structure.biofold.org/sara/. | 2012 | Enhancing the Scalability of Consistency-based Progressive Multiple Sequences Alignment ApplicationsabstractMultiple Sequence Alignment (MSA) is an extremely powerful tool for important biological applications, such as phylogenetic analysis, identification of conserved motifs and domains and structure prediction. In this paper we propose a new approach to reduce the computational requirements of TCoffee, a memory demanding MSA tool that uses a consistency based scheme to produce more accurate alignments. Our goal is to minimize the memory constraints in order to increase the performance and scalability of the application. The experimental results show that our approach is able to reduce the memory consumption and increase both the time performance and the number and the length of sequences that the method can align. In summary, it is able to reduce the memory requirements by between 72% and 58% depending on the optimization level, improving the alignment scalability as a whole. Also, the library reduction yields a further improvement: the alignment execution time can be reduced by up to 92%. These results are obtained without a significant impact on the final alignment quality, that declines by less than 3%. | 2012 | Accurate multiple sequence alignment of transmembrane proteins with PSI-CoffeeabstractBACKGROUND: Transmembrane proteins (TMPs) constitute about 20~30% of all protein coding genes. The relative lack of experimental structure has so far made it hard to develop specific alignment methods and the current state of the art (PRALINE™) only manages to recapitulate 50% of the positions in the reference alignments available from the BAliBASE2-ref7. METHODS: We show how homology extension can be adapted and combined with a consistency based approach in order to significantly improve the multiple sequence alignment of alpha-helical TMPs. TM-Coffee is a special mode of PSI-Coffee able to efficiently align TMPs, while using a reduced reference database for homology extension. RESULTS: Our benchmarking on BAliBASE2-ref7 alpha-helical TMPs shows a significant improvement over the most accurate methods such as MSAProbs, Kalign, PROMALS, MAFFT, ProbCons and PRALINE™. We also estimated the influence of the database used for homology extension and show that highly non-redundant UniRef databases can be used to obtain similar results at a significantly reduced computational cost over full protein databases. | 2011 | STRIKE: evaluation of protein MSAs using a single 3D structureabstractMOTIVATION: Evaluating alternative multiple protein sequence alignments is an important unsolved problem in Biology. The most accurate way of doing this is to use structural information. Unfortunately, most methods require at least two structures to be embedded in the alignment, a condition rarely met when dealing with standard datasets. RESULT: We developed STRIKE, a method that determines the relative accuracy of two alternative alignments of the same sequences using a single structure. We validated our methodology on three commonly used reference datasets (BAliBASE, Homestrad and Prefab). Given two alignments, STRIKE manages to identify the most accurate one in 70% of the cases on average. This figure increases to 79% when considering very challenging datasets like the RV11 category of BAliBASE. This discrimination capacity is significantly higher than that reported for other metrics such as Contact Accepted mutation or Blosum. We show that this increased performance results both from a refined definition of the contacts and from the use of an improved contact substitution score. | 2011 | A user-friendly web portal for T-Coffee on supercomputersabstractBACKGROUND: Parallel T-Coffee (PTC) was the first parallel implementation of the T-Coffee multiple sequence alignment tool. It is based on MPI and RMA mechanisms. Its purpose is to reduce the execution time of the large-scale sequence alignments. It can be run on distributed memory clusters allowing users to align data sets consisting of hundreds of proteins within a reasonable time. However, most of the potential users of this tool are not familiar with the use of grids or supercomputers. RESULTS: In this paper we show how PTC can be easily deployed and controlled on a super computer architecture using a web portal developed using Rapid. Rapid is a tool for efficiently generating standardized portlets for a wide range of applications and the approach described here is generic enough to be applied to other applications, or to deploy PTC on different HPC environments. CONCLUSIONS: The PTC portal allows users to upload a large number of sequences to be aligned by the parallel version of TC that cannot be aligned by a single machine due to memory and execution time constraints. The web portal provides a user-friendly solution. Josep Rius 0002, Fernando Cores, Francesc Solsona Tehàs, Jano I. van Hemert, Jos Koetsier, Cédric Notredame |

| 2010 | Predicting phenotypic traits of prokaryotes from protein domain frequenciesabstractBACKGROUND: Establishing the relationship between an organism's genome sequence and its phenotype is a fundamental challenge that remains largely unsolved. Accurately predicting microbial phenotypes solely based on genomic features will allow us to infer relevant phenotypic characteristics when the availability of a genome sequence precedes experimental characterization, a scenario that is favored by the advent of novel high-throughput and single cell sequencing techniques. RESULTS: We present a novel approach to predict the phenotype of prokaryotes directly from their protein domain frequencies. Our discriminative machine learning approach provides high prediction accuracy of relevant phenotypes such as motility, oxygen requirement or spore formation. Moreover, the set of discriminative domains provides biological insight into the underlying phenotype-genotype relationship and enables deriving hypotheses on the possible functions of uncharacterized domains. CONCLUSIONS: Fast and accurate prediction of microbial phenotypes based on genomic protein domain content is feasible and has the potential to provide novel biological insights. First results of a systematic check for annotation errors indicate that our approach may also be applied to semi-automatic correction and completion of the existing phenotype annotation. | 2009 | Upcoming challenges for multiple sequence alignment methods in the high-throughput eraabstractThis review focuses on recent trends in multiple sequence alignment tools. It describes the latest algorithmic improvements including the extension of consistency-based methods to the problem of template-based multiple sequence alignments. Some results are presented suggesting that template-based methods are significantly more accurate than simpler alternative methods. The validation of existing methods is also discussed at length with the detailed description of recent results and some suggestions for future validation strategies. The last part of the review addresses future challenges for multiple sequence alignment methods in the genomic era, most notably the need to cope with very large sequences, the need to integrate large amounts of experimental data, the need to accurately align non-coding and non-transcribed sequences and finally, the need to integrate many alternative methods and approaches. | 2007 | Recent Evolutions of Multiple Sequence Alignment AlgorithmsabstractAn ever-increasing number of biological modeling methods depend on the assembly of an accurate multiple sequence alignment (MSA). These include phylogenetic trees, profiles, and structure prediction. Assembling a suitable MSA is not, however, a trivial task, and none of the existing methods have yet managed to deliver biologically perfect MSAs. Many of the algorithms published these last years have been extensively described [1–3], and this review focuses only on the latest developments, including meta-methods and template-based alignment techniques. | 2001 | Mocca: semi-automatic method for domain huntingabstractAbstract Motivation: Multiple OCCurrences Analysis (Mocca) is a new method for repeat extraction. It is based on the T-Coffee package (Notredame et al. , JMB , 302, 205–217, 2000). Given a sequence or a set of sequences, and a library of local alignments, Mocca extracts every segment of sequence homologous to a pre-specified master. The implementation is meant for domain hunting and makes it fast and easy to test for new boundaries or extend known repeats in an interactive manner. Mocca is designed to deal with highly divergent protein repeats (less than 30% amino acid identity) of more than 30 amino acids. Availability: Mocca is available on request ([email protected]). The software is free of charge and comes with complete documentation. Cédric Notredame |

| 1998 | COFFEE: an objective function for multiple sequence alignmentsabstractMOTIVATION: In order to increase the accuracy of multiple sequence alignments, we designed a new strategy for optimizing multiple sequence alignments by genetic algorithm. We named it COFFEE (Consistency based Objective Function For alignmEnt Evaluation). The COFFEE score reflects the level of consistency between a multiple sequence alignment and a library containing pairwise alignments of the same sequences. RESULTS: We show that multiple sequence alignments can be optimized for their COFFEE score with the genetic algorithm package SAGA. The COFFEE function is tested on 11 test cases made of structural alignments extracted from 3D_ali. These alignments are compared to those produced using five alternative methods. Results indicate that COFFEE outperforms the other methods when the level of identity between the sequences is low. Accuracy is evaluated by comparison with the structural alignments used as references. We also show that the COFFEE score can be used as a reliability index on multiple sequence alignments. Finally, we show that given a library of structure-based pairwise sequence alignments extracted from FSSP, SAGA can produce high-quality multiple sequence alignments. The main advantage of COFFEE is its flexibility. With COFFEE, any method suitable for making pairwise alignments can be extended to making multiple alignments. | 1998 | Optimization of ribosomal RNA profile alignmentsabstractMOTIVATION: Large alignments of ribosomal RNA sequences are maintained at various sites. New sequences are added to these alignments using a combination of manual and automatic methods. We examine the use of profile alignment methods for rRNA alignment and try to optimize the choice of parameters and sequence weights. RESULTS: Using a large alignment of eukaryotic SSU rRNA sequences as a test case, we empirically compared the performance of various sequence weighting schemes over a range of gap penalties. We developed a new weighting scheme which gives most weight to the sequences in the profile that are most similar to the new sequence. We show that it gives the most accurate alignments when combined with a more traditional sequence weighting scheme.
