| 2023 | MS1Connect: a mass spectrometry run similarity measureabstractMOTIVATION: Interpretation of newly acquired mass spectrometry data can be improved by identifying, from an online repository, previous mass spectrometry runs that resemble the new data. However, this retrieval task requires computing the similarity between an arbitrary pair of mass spectrometry runs. This is particularly challenging for runs acquired using different experimental protocols. RESULTS: We propose a method, MS1Connect, that calculates the similarity between a pair of runs by examining only the intact peptide (MS1) scans, and we show evidence that the MS1Connect score is accurate. Specifically, we show that MS1Connect outperforms several baseline methods on the task of predicting the species from which a given proteomics sample originated. In addition, we show that MS1Connect scores are highly correlated with similarities computed from fragment (MS2) scans, even though these data are not used by MS1Connect. AVAILABILITY AND IMPLEMENTATION: The MS1Connect software is available at https://github.com/bmx8177/MS1Connect. SUPPLEMENTARY INFORMATION: Supplementary data are available at Bioinformatics online. | 2014 | Structure-Based Druggability Assessment of the Mammalian Structural Proteome with Inclusion of Light Protein FlexibilityabstractAdvances reported over the last few years and the increasing availability of protein crystal structure data have greatly improved structure-based druggability approaches. However, in practice, nearly all druggability estimation methods are applied to protein crystal structures as rigid proteins, with protein flexibility often not directly addressed. The inclusion of protein flexibility is important in correctly identifying the druggability of pockets that would be missed by methods based solely on the rigid crystal structure. These include cryptic pockets and flexible pockets often found at protein-protein interaction interfaces. Here, we apply an approach that uses protein modeling in concert with druggability estimation to account for light protein backbone movement and protein side-chain flexibility in protein binding sites. We assess the advantages and limitations of this approach on widely-used protein druggability sets. Applying the approach to all mammalian protein crystal structures in the PDB results in identification of 69 proteins with potential druggable cryptic pockets. Kathryn Loving, Andy Lin, Alan C. | 2010 | Comparison of local feature descriptors for mobile visual searchabstractWe evaluate the performance of MPEG-7 image signatures, Compressed Histogram of Gradients descriptor (CHoG) and Scale Invariant Feature Transform (SIFT) descriptors for mobile visual search applications. We observe that SIFT and CHoG outperform MPEG-7 image signatures greatly in terms of feature-level Receiver Operating Characteristic (ROC) performance and image-level matching. Moreover, CHoG descriptors demonstrate such gains while being comparable with MPEG-7 image signatures in bit-rate. Vijay Chandrasekhar 0001, David M. Chen, Andy Lin, Gabriel Takacs, Sam S. | 2009 | Directed Mammalian Gene Regulatory Networks Using Expression and Comparative Genomic Hybridization Microarray Data from Radiation HybridsabstractMeiotic mapping of quantitative trait loci regulating expression (eQTLs) has allowed the construction of gene networks. However, the limited mapping resolution of these studies has meant that genotype data are largely ignored, leading to undirected networks that fail to capture regulatory hierarchies. Here we use high resolution mapping of copy number eQTLs (ceQTLs) in a mouse-hamster radiation hybrid (RH) panel to construct directed genetic networks in the mammalian cell. The RH network covering 20,145 mouse genes had significant overlap with, and similar topological structures to, existing biological networks. Upregulated edges in the RH network had significantly more overlap than downregulated. This suggests repressive relationships between genes are missed by existing approaches, perhaps because the corresponding proteins are not present in the cell at the same time and therefore unlikely to interact. Gene essentiality was positively correlated with connectivity and betweenness centrality in the RH network, strengthening the centrality-lethality principle in mammals. Consistent with their regulatory role, transcription factors had significantly more outgoing edges (regulating) than incoming (regulated) in the RH network, a feature hidden by conventional undirected networks. Directed RH genetic networks thus showed concordance with pre-existing networks while also yielding information inaccessible to current undirected approaches. Sangtae Ahn, Richard T.
