2022 Automatic generation of pseudoknotted RNAs taxonomy
abstract
BACKGROUND: The ability to compare RNA secondary structures is important in understanding their biological function and for grouping similar organisms into families by looking at evolutionarily conserved sequences such as 16S rRNA. Most comparison methods and benchmarks in the literature focus on pseudoknot-free structures due to the difficulty of mapping pseudoknots in classical tree representations. Some approaches exist that permit to cluster pseudoknotted RNAs but there is not a general framework for evaluating their performance. RESULTS: We introduce an evaluation framework based on a similarity/dissimilarity measure obtained by a comparison method and agglomerative clustering. Their combination automatically partition a set of molecules into groups. To illustrate the framework we define and make available a benchmark of pseudoknotted (16S and 23S) and pseudoknot-free (5S) rRNA secondary structures belonging to Archaea, Bacteria and Eukaryota. We also consider five different comparison methods from the literature that are able to manage pseudoknots. For each method we clusterize the molecules in the benchmark to obtain the taxa at the rank phylum according to the European Nucleotide Archive curated taxonomy. We compute appropriate metrics for each method and we compare their suitability to reconstruct the taxa.

2020 ASPRAlign: a tool for the alignment of RNA secondary structures with arbitrary pseudoknots
abstract
SUMMARY: Current methods for comparing RNA secondary structures are based on tree representations and exploit edit distance or alignment algorithms. Most of them can only process structures without pseudoknots. To overcome this limitation, we introduce ASPRAlign, a Java tool that aligns particular algebraic tree representations of RNA. These trees neglect the primary sequence and can handle structures with arbitrary pseudoknots. A measure of comparison, called ASPRA distance, is computed with a worst-case time complexity of O(n2) where n is the number of nucleotides of the longer structure. AVAILABILITY AND IMPLEMENTATION: ASPRAlign is implemented in Java and source code is released under the GNU GPLv3 license. Code and documentation are freely available at https://github.com/bdslab/aspralign. CONTACT: [email protected]. SUPPLEMENTARY INFORMATION: Supplementary data are available at Bioinformatics online.

2019 An algebraic language for RNA pseudoknots comparison
abstract
BACKGROUND: RNA secondary structure comparison is a fundamental task for several studies, among which are RNA structure prediction and evolution. The comparison can currently be done efficiently only for pseudoknot-free structures due to their inherent tree representation. RESULTS: In this work, we introduce an algebraic language to represent RNA secondary structures with arbitrary pseudoknots. Each structure is associated with a unique algebraic RNA tree that is derived from a tree grammar having concatenation, nesting and crossing as operators. From an algebraic RNA tree, an abstraction is defined in which the primary structure is neglected. The resulting structural RNA tree allows us to define a new measure of similarity calculated exploiting classical tree alignment. CONCLUSIONS: The tree grammar with its operators permit to uniquely represent any RNA secondary structure as a tree. Structural RNA trees allow us to perform comparison of RNA secondary structures with arbitrary pseudoknots without taking into account the primary structure.

2016 Adaptability checking in complex systems
abstract
A hierarchical approach for modelling the adaptability features of complex systems is introduced. It is based on a structural level S, describing the adaptation dynamics of the system, and a behavioural level B accounting for the description of the admissible dynamics of the system. Moreover, a unified system, called S[B]S[B], is defined by coupling S and B. The adaptation semantics is such that the S level imposes structural constraints on the B level, which has to adapt whenever it no longer can satisfy them. In this context, we introduce weak and strong adaptability, i.e. the ability of a system to adapt for some evolution paths or for all possible evolutions, respectively. We provide a relational characterisation for these two notions and we show that adaptability checking, i.e. deciding if a system is weakly or strongly adaptable, can be reduced to a CTL model checking problem. We apply the model and the theoretical results to the case study of a motion controller of autonomous transport vehicles.

2010 An Abstract Interpretation Approach for Enhancing the Java Bytecode Verifier
abstract
The Java virtual machine embodies a verifier that performs a set of checks on Java bytecode programs before their execution. The verifier carries out an efficient data-flow analysis applied to a type-level abstract interpretation of the code. The implementations of the bytecode verifier presented a significant problem with programs compiled with the Sun Java compiler (until version 1.4.1): there were legal Java programs which were correctly compiled into a bytecode that was rejected by the verifier. The problem was fixed by removing, in version 1.4.2 and following, some interesting features in the compilation of the try-finally Java construct. Because removing such features has a cost in terms of memory space, in this paper we propose to enhance the bytecode verifier to accept such programs, maintaining the space efficiency of the previous versions of the compiler. We define an abstract interpretation framework in which we model the enhanced version of the verifier. The defined abstract interpretation framework can be considered a good basis for other static analyses of bytecode programs.

2009 Timed P Automata
abstract
To study systems whose dynamics changes with time, an extension of timed P systems is introduced in which evolution rules may vary with time. The proposed model is a timed automaton with a discrete time domain and in which each state is a timed P system. A result on expressive power and on features of the formalism sufficient for full expressiveness is proved and, as an application example, the model of an ecological system is given.

2008 A model-prover for constrained dynamic conversations
abstract
In a service-oriented architecture, systems communicate by exchanging messages. In this work, we propose a formal model based on OCL-constrained UML Class diagrams and a methodology based on Alloy Analyzer respectively for describing and verifying any first-order constrained client-server conversations. This framework allows us to verify conversation protocol designs at a fairly detailed level and to check first-order logic constraints on both message flows and message contents.

2002 Fixing the Java bytecode verifier by a suitable type domain
abstract
The Java Virtual Machine embodies a verifier which performs a set of checks on bytecode programs before their execution. The verifier performs a data-flow analysis applied to a type-level abstract interpretation of the code. The current implementations of the bytecode verifier present a significant problem: there are legal Java programs which are correctly compiled into a bytecode that is rejected by the verifier. Also the more powerful verification techniques proposed in several papers suffer from the same problem. In this paper we propose to enhance the bytecode verifier to accept such programs, maintaining the efficiency of current implementations. The enhanced version is based on a domain of types which is more expressive than the one used in standard verification.
