2025 FGBench: A Dataset and Benchmark for Molecular Property Reasoning at Functional Group-Level in Large Language Models
abstract
Large language models (LLMs) have gained significant attention in chemistry. However, most existing datasets center on molecular-level property prediction and overlook the role of fine-grained functional group (FG) information. Incorporating FG-level data can provide valuable prior knowledge that links molecular structures with textual descriptions, which can be used to build more interpretable, structure-aware LLMs for reasoning on molecule-related tasks. Moreover, LLMs can learn from such fine-grained information to uncover hidden relationships between specific functional groups and molecular properties, thereby advancing molecular design and drug discovery. Here, we introduce FGBench, a dataset comprising 625K molecular property reasoning problems with functional group information. Functional groups are precisely annotated and localized within the molecule, which ensures the dataset's interoperability thereby facilitating further multimodal applications. FGBench includes both regression and classification tasks on 245 different functional groups across three categories for molecular property reasoning: (1) single functional group impacts, (2) multiple functional group interactions, and (3) direct molecular comparisons. In the benchmark of state-of-the-art LLMs on 7K curated data, the results indicate that current LLMs struggle with FG-level property reasoning, highlighting the need to enhance reasoning capabilities in LLMs for chemistry tasks. We anticipate that the methodology employed in FGBench to construct datasets with functional group-level information will serve as a foundational framework for generating new question–answer pairs, enabling LLMs to better understand fine-grained molecular structure–property relationships. The dataset and evaluation code are available at this \href{https://github.com/xuanliugit/FGBench}{link}.

2025 Synteny plot quality control with SyntenyQC
abstract
SUMMARY: SyntenyQC is a data pre-processing tool for the construction of synteny plots. It supports genomic data collection, annotation and dereplication to facilitate (and in some cases fundamentally enable) the construction of informative synteny plots. AVAILABILITY AND IMPLEMENTATION: SyntenyQC is a command line app developed using Python version 3.10 and tested using pytest. SyntenyQC is available on PyPI (https://pypi.org/project/SyntenyQC) under the MIT License, along with a detailed user tutorial. Package tests can be viewed at https://github.com/Tim-Kirkwood/SyntenyQC.

2024 Gene-Metabolite Association Prediction with Interactive Knowledge Transfer Enhanced Graph for Metabolite Production
abstract
Identifying gene targets for enhancing metabolite production in metabolic engineering is challenging due to the vast research literature and the approximation in genome-scale metabolic model (GEM) simulations. To address this, we propose the Gene-Metabolite Association Prediction task, which automates gene discovery for given metabolite-gene pairs, accompanied by a benchmark dataset of 2474 metabolites and 1947 genes for Saccharomyces cerevisiae (SC) and Issatchenkia orientalis (IO). This task is complicated by incomplete metabolic graphs and metabolic heterogeneity. We introduce an Interactive Knowledge Transfer mechanism based on Metabolism Graphs (IKT4Meta) to enhance prediction accuracy by integrating cross-metabolism knowledge. Using Pretrained Language Models (PLMs) to generate inter-graph links mitigates heterogeneity issues, while intra-graph links are propagated via these anchors. Gene-metabolite predictions are then performed on the enriched graphs integrating multiple microorganisms’ knowledge. Experiments show that IKT4Meta outperforms baselines by up to 12.3% in link prediction.

2021 TriGORank: A Gene Ontology Enriched Learning-to-Rank Framework for Trigenic Fitness Prediction
abstract
Machine learning (ML) has been gaining interest in the metabolic engineering community as a means to automate prediction tasks. In this work, we introduce and study the task of using ML to recommend high-fitness triplet mutants as candidates for wet-lab experiments. We first utilize individual fitness and digenic fitness scores as features and train machine learning models that produce a ranked list, from high to low fitness s cores, f or triplet gene mutants of S. cerevisiae. Then, we incorporate prior metabolic knowledge from an existing gene ontology, by designing a novel graph representation and deducing features that can capture gene similarity and gene interactions. Experimental results show that our proposed gene ontology enriched model, termed TriGORank, improves both performance and explainability.
